Elucidation of the molecular responses to waterlogging in Sesbania cannabina roots

Project description:To better understand the molecular mechanisms of the response of S. cannabina to soil waterlogging, the transcriptional profile in both short and long term of waterlogged S. cannabina roots were performed using the Illumina HiSeq™ 2000 sequencing platform (Illumina Inc., San Diego, CA, USA). Bioinformatic analysis of transcriptome data was performed to allow identification and functional annotation of differentially expressed genes (DEGs). By comparing the different genes appeared in control and treatment groups, we can learn more about the species-specific responses employed by S. cannabina and find novel associated genes or strategies in waterlogging resistant species.

Identification of microRNAs and transcript targets in Jatropha seeds

Project description:MicroRNAs or miRNAs are endogenously encoded small RNAs that play a key role in diverse plant biological processes. Jatropha curcas L. has received much attention as a potential oilseed crop for the production of renewable oil. Here, a sRNA library from mature seeds and three mRNA libraries, from three different stages of seed development, were generated by deep sequencing in order to identify and characterize miRNAs and pre-miRNAs of J. curcas. Computation analysis allowed the identification of 180 conserved miRNAs and 41 precursors (pre-miRNAs), as well as 16 novel pre-miRNAs. The predicted miRNA target genes are involved in a broad range of physiological functions, including cellular structure, nuclear function, translation, transport, hormone synthesis, defense and also lipid metabolism. Some of pre-miRNA and miRNA targets have different abundance among the three stages of seed development. A search for sequences that produce siRNA was performed indicating that J. curcas siRNAs play a role in nuclear functions, transport, catalytic process and diseases resistance. This study presents the first large scale identification of J. curcas miRNAs and their targets in mature seeds based on deep sequencing and contributes to understand the function of these miRNAs. microRNA identification in a mature seed library of Jatropha curcas by deep sequencing (Illumina HiSeq2000).

Transcriptomics and physiological analyses reveal coordinated alteration of metabolic pathways in Jatropha curcas drought tolerance

Project description:Jatropha curcas, a multipurpose plant attracting much attention due to its high oil content and quality for biofuel, is recognized as a drought tolerant species. However, this drought tolerance is still poorly characterized. This study aims to contribute to uncover the molecular background of this tolerance, with the use of a combined approach of transcriptional profiling and morphophysiological characterization along a period of water withholding (49 days) followed by rewatering (7 days). Morphophysiological measurements evidenced that J. curcas plants presented different adaptations to withstand moderate and severe drought. Thus, RNA-Seq was performed for samples collected at moderate and severe stress followed by rewatering, for both roots and leaves. Transcriptomic analysis revealed organ-specific adaptations across all investigated conditions, except under severe stress, in which the drought response of J. curcas surpassed organ-specificity by dramatic transcriptomic reorganization. These changes in gene expression were clearly evidenced by the down-regulation of genes involved in growth and water uptake, and up-regulation of osmotic adjustments and cellular homeostasis related genes. However, organ-specific variations were also detected, such as strong up-regulation of chlorophyll and trehalose metabolism in leaves. Functional validation further corroborated the differentially expression of genes coding for enzymes involved in chlorophyll metabolism, which correlates with the metabolite content of this pathway. Two Jatropha curcas accessions were submitted to moderate and severe drought stress (water withholding) followed by recovery (3d re-watering), transcriptomic profiles were assessed by RNA-Seq.
