Project description:10 cholangiocarcinoma (including 4 younger cases) and 14 control (10 hepatocellular carcinomas and 4 benigns) patients' tumor and non-tumor parts were obtained and then devided into 8 groups. Total RNA were extracted and purified from tissues and microRNA signal intensities are measured using Toray 3D gene microarrays designed for expression profiles. mRNA signal intensities were measured using agilent one color microarrays designed for expression profiles.

Expression data of tumor and non-tumor liver tissues from Peruvian patients with hepatocellular carcinoma (HCC)

Project description:A large fraction of HCC in Peru arises in younger, non-cirrhotic patients. Transcriptomic analysis of the HCC and non-tumor liver (NTL) tissues highlights a divergent gene expression profile that coincides with Amerind haplogrouping. This metagene is also associated with a peculiar molecular signature that does not conform with the current molecular classifications of HCCs. We used microarrays to compare gene expression between tumors and non-tumor counter parts in order to identify genes and ontologies that are differentially expressed.

DNA methylation profiles of primary ovarian cancers

Project description:Targeted approaches have revealed frequent epigenetic alterations in ovarian cancer, but the scope and relation of these changes to histologic subtype of disease is unclear. Genome-wide methylation and expression data for 14 clear cell carcinoma (CCC), 32 non-CCC, and 4 corresponding normal cell lines were generated to determine how methylation profiles differ between cells of different histological derivations of ovarian cancer. Consensus clustering showed that CCC is epigenetically distinct. Inverse relationships between expression and methylation in CCC were identified, suggesting functional regulation by methylation, and included 22 hypomethylated (UM) genes and 276 hypermethylated (HM) genes. Categorical and pathway analyses indicated that the CCC-specific UM genes were involved in response to stress and many contain hepatocyte nuclear factor (HNF) 1 binding sites, while the CCC-specific HM genes included members of the estrogen receptor alpha (ERalpha) network and genes involved in tumor development. We independently validated the methylation status of 17 of these pathway-specific genes, and confirmed increased expression of HNF1 network genes and repression of ERalpha pathway genes in CCC cell lines and primary cancer tissues relative to non-CCC specimens. Treatment of three CCC cell lines with the demethylating agent Decitabine significantly induced expression for all five genes analyzed. Coordinate changes in pathway expression were confirmed using two primary ovarian cancer datasets (p<0.0001 for both). Our results suggest that methylation regulates specific pathways and biological functions in CCC, with hypomethylation influencing the characteristic biology of the disease while hypermethylation contributes to the carcinogenic process.

Project description:38 paires of tumor tissues and adjacent non-tumor tissues from HCC patients The number of known lncRNAs increased sharply upon the tiling microarrays and RNA-sequencing were applied to identify lncRNAs. However, only about a dozen of lncRNAs have been well characterized and demonstrated to be tightly associated with development and progression of HCC. A major challenge remains to identify functional lncRNAs associated with HCC. Previous reports mainly selected differentially expressed lncRNAs in cancer tissue or cell lines as candidates for further validation and characterizing. Here, based on mRNA and lncRNA gene expression profiles data collected from tumor and adjacent normal tissues of thirty-eight HCC patients, we adapted integrative omics strategy to identify HCC-associated lncRNAs.

Study of the molecular stability of patient-derived tumor xenograft (PDX) for human renal cell carcinoma (RCC) in nude mice during subsequent passages in mice

Project description:We established a large panel of preclinical models of human RCC directly from patients, faithfully reproducing the biological features of the original tumor. RCC tissues were collected for 8 years from 336 patients undergoing surgery, xenografted subcutaneously in nude mice, and serially passaged into new mice up to 13 passages. Tissue samples from the primary tumor and tumors grown in mice through passages were analyzed at the histology, genetic and for of them at the molecular levels for biological tissue stability. We established a large panel of 30 RCC models and 5 them of the clear cell type (clear cell renal cell carcinoma, CCC) were characterized at the mRNA expression level.

Primary and adjacent non-malignant tissue samples of 100 HCC patients (mRNA)

Project description:Genome-wide mRNA expression profiles of 100 primary and matched non-malignant tissues of HCC patients from a Singapore patient cohort. HCC is a hetergenous disease and it is important to understand the underlying molecular mechanisms. Here, we studied the role of microRNAs in HCC by integrating microRNA and gene expression profiles of HCC patients. Profiling of 100 primary and adjacent non-malignant HCC tissue samples on Agilent two-color whole human genome gene expression microarray (design G4112F). All tissues were collected with approvals from the National Cancer Centre, Singapore; the Research Ethics Review Committee; and signed patient informed consent.
