Project description:The human genome contains several homologous Small Leucine-Rich Protein (SLRP)-encoding genes, many of which orchestrate collagen fibril assembly. All SLRP gene products have not been identified or characterized. In this report, we describe a novel class IV SLRP - Chondroadherin-like (CHADL). Microarray analysis of CHADL knockdown in ATDC5 cells suggests collagen receptor-related changes, a pro-proliferative and pro-differentiation profile. Two samples in duplicates are analyzed. The two control samples are transfected with scrambled negative control shRNA.The two knockdown samples are transfected with shRNA specific for CHADL.

Project description:Global gene expression analysis in PKCα-/- mouse skin reveals structural changes in the dermis and defective wound granulation tissue. The skin's mechanical integrity is maintained by an organised and robust dermal extracellular matrix (ECM). Resistance to mechanical disruption hinges primarily on homeostasis of the dermal collagen fibril architecture which is regulated, at least in part, by members of the small leucine-rich proteoglycan (SLRP) family. This array study presents data linking protein kinase C alpha (PKCα) to the regulated expression of multiple ECM components including SLRPs.

Project description:Purpose: The goals of this study are to investigate the primary biological process of HNRNPC. Methods: Briefly, samples (H1299 cells transfected with control or HNRNPC shRNA) were used to extract total RNAs for quality control and RNA-seq loading samples. RNA-seq was performed as DGE on an Illumia HiSeq platform and 50 bp paired-end reads were generated (BGI Co. Ltd.). Results: RNA-seq in H1299 cell lines revealed that HNRNPC mainly regulated cell growth, cell migration, extracellular matrix organization, angiogenesis, collagen fibril organization, and T cell mediated cytotoxicity. Conclusions: HNRNPC mainly regulated cell growth, cell migration, extracellular matrix organization, angiogenesis, collagen fibril organization, and T cell mediated cytotoxicity.

Project description:Isovaleryl-CoA (IV-CoA) is usually derived from the degradation of leucine using the Bkd (branched-chain ketoacid dehydrogenase) complex. In myxobacteria we have previously identified an alternative pathway for IV-CoA formation that branches from the well-known mevalonate dependent isoprenoid biosynthesis pathway and we could already identify the 3-hydroxy-3-methylglutaryl-CoA (HMG-CoA) synthase (MvaS) to be involved in this pathway in Myxococcus xanthus which is induced under leucine limiting conditions like in mutants impaired in leucine degradation or during myxobacterial fruiting body formation. Here we show that proteins involved in leucine degradation are also involved in the alternative IV-CoA biosynthesis by catalyzing the reverse reactions of that used in leucine degradation. Moreover, we conducted a global gene expression experiment comparing vegetative cells of wild type and a bkd mutant. Thus we could identify a five-gene operon which was highly upregulated in a bkd mutant and that contains the mvaS gene and other genes which might be involved in a mevalonate-shunt pathway leading from mevalonate to 3-methylglutaconyl-CoA. Additionally, several genes involved in outer membrane biosynthesis and a plethora of genes encoding regulatory proteins are decreased explaining the complex phenotype of a bkd mutant that includes a lack of adhesion in developmental submers culture. 6 independent biological replicates. Project description:Despite the growing recognition of the role of the stroma in cancer growth, invasive behavior and metastasis, the exact mechanisms of its participation remain unclear. We have explored the relationships between the epithelial/mesenchymal (E/M) state of colorectal cancer cells, their ability to activate fibroblasts, and the expression of collagen related genes. To this end, we studied (i) co-cultures of colorectal cancer cells with different hybrid E/M states and normal fibroblasts in a collagen matrix and (ii) patient-derived cancer-associated fibroblasts (CAFs). Using RNA-sequencing, we found that the different cancer cells can activate normal fibroblasts, which could form dense collagen networks. The functional enrichment analysis of differentially expressed genes indicates more mesenchymal phenotype and greater motility of SW480 cells compared to HT29 cells. The genes related to collagen biosynthesis and catabolism tend to be more active in SW480 cells rather than HT29 cells. Moreover, LOXL2 and LOXL3 genes, which are necessary for collagen fibril organization, are SW480 specific, which may indicate greater input of this cell line in collagen remodeling compared to HT29 cells. The expression of several CAF marker genes is activated in NFs upon co-cultivation with HT29 and SW480. Interestingly, a more-epithelial cell line HT29 activates the fibroblasts to a greater extent, than does SW480. The co-cultivation of colon cancer cell lines HT29 or SW480 with NFs leads to the activation of collagen biosynthesis and collagen fibril organization genes in NFs. Our findings suggest that the normal fibroblasts, activated by cancer cells, contribute to the organization of the extracellular matrix. Therefore, targeting the ability of cancer cells to activate normal fibroblasts can be considered as a new therapeutic strategy.

Project description:Ductal progenitor-like cells are a subpopulation of ductal cells in the adult human pancreas that have the potential to contribute to regenerative medicine. However, the microenvironmental cues that regulate their activation are poorly understood. Here, we establish a 3-dimensional suspension culture system containing six defined soluble factors in which primary human ductal and ductal progenitor-like cells can survive but do not proliferate. Expansion and polarization occur when cells are provided with a low concentration (5% v/v) of Matrigel, a sarcoma cell product enriched in many extracellular matrix (ECM) proteins. Screening of ECM proteins identified that collagen IV is capable of partially recapitulating the effects of Matrigel. Inhibition of integrin α1β1, a major collagen IV receptor, negates collagen IV- and Matrigel-stimulated effects. These results demonstrate that collagen IV is a key ECM protein that stimulates the expansion and polarization of human ductal and ductal progenitor-like cells via integrin α1β1 receptor signaling.

Project description:Collagen XII, belonging to the fibril-associated collagens, is a homotrimeric secreted extracellular matrix (ECM) protein encoded by the COL12A1 gene. Mutations in the human COL12A1 gene cause an Ehlers-Danlos/myopathy overlap syndrome leading to skeletal abnormalities and muscle weakness. Here, we studied the role of collagen XII in joint pathophysiology by analyzing collagen XII deficient mice and human patients. We found that collagen XII is widely expressed across multiple connective tissue of the developing joint. Lack of collagen XII in mice destabilizes tendons and the femoral trochlear groove to induce patellar subluxation in the patellofemoral joint. These changes are associated with an ECM damage response in tendon and secondary quadriceps muscle degeneration. Moreover, patellar subluxation was also identified as a clinical feature of human patients with collagen XII deficiency. The results provide an explanation for joint hyperlaxity in mice and human patients with collagen XII deficiency.

Method: Fragment DNA samples were collected by using Anti-FLAG or IgG, from SFZ chondrocytes treated with lipofection of RUNX3-FLAG Results: 21,730 raw peaks met the peak calling criterion. Conclusions: By GO analysis, the extracellular structure organization and collagen fibril organization terms were the most significantly enriched.
