Circulating miRNA microarray data from breast cancer patients

ABSTRACT: Independent studies have reported that circulating miRNAs have the potential as biomarkers; however, no consolidated guidelines for the discovery process are available. We developed a pipeline using innovative applications of existing bioinformatics methods to (1) face the inapplicability of the classical normalization methods, (2) detect global differences of miRNA distributions between the comparison classes and (3) develop a 'robust’ classifier.

Machine Learning Classifiers for Endometriosis Using Transcriptomics and Methylomics Data [Transcriptomics]

Project description:We experimented how well various supervised machine learning methods such as decision tree, partial least squares discriminant analysis (PLSDA), support vector machine and random forest perform in classifying endometriosis from the control samples trained on both transcriptomics and methylomics data. The assessment was done from two different perspectives for improving classification performances: (a) implication of three different normalization techniques, and (b) implication of differential analysis using the generalized linear model (GLM). We concluded that an appropriate machine learning diagnostic pipeline for endometriosis should use TMM normalization for transcriptomics data, and quantile or voom normalization for methylomics data, GLM for feature space reduction and classification performance maximization.

MS-DAP platform for label-free proteomics uncovers optimal workflows in benchmark datasets and increased sensitivity in analysis of Alzheimer's biomarker data

Project description:In the rapidly moving proteomics field, a diverse patchwork of algorithms for data normalization and differential expression analysis is used by the community. We generated an all-inclusive mass spectrometry downstream analysis pipeline (MS-DAP) that integrates many algorithms for normalization and statistical analyses and produces standardized quality reporting with extensive data visualizations. Second, systematic evaluation of normalization and statistical algorithms on various benchmarking datasets, including additional data generated in this study, suggest best-practices for data analysis. Commonly used approaches for differential testing based on moderated t-statistics are consistently outperformed by more recent statistical models, all integrated in MS-DAP, and we encourage their adoption. Third, we introduced a novel normalization algorithm that rescues deficiencies observed in commonly used normalization methods. Finally, we used the MS-DAP platform to re-analyze a recently published large-scale proteomics dataset of CSF from AD patients. This revealed increased sensitivity, resulting in additional significant target proteins which improved overlap with results reported in related studies and includes a large set of new potential AD biomarkers in addition to previously reported.

Exploring bioactive peptides from bacterial secretomes using PepSAVI-MS: identification and characterization of Bac-21 from Enterococcus faecalis pPD1

Project description:Background. As current methods for antibiotic drug discovery are being outpaced by the rise of antimicrobial resistance, new methods and innovative technologies are necessary to replenish our dwindling arsenal of antimicrobial agents. To this end, we developed the PepSAVI-MS pipeline to expedite the search for natural product bioactive peptides. Results. Herein we demonstrate expansion of PepSAVI-MS for the discovery of bacterial-sourced bioactive peptides through identification of the bacteriocin Bac-21 from Enterococcus faecalis pPD1. Minor pipeline modifications including implementation of bacteria-infused agar diffusion assays and optional digestion of peptide libraries highlight the versatility and wide adaptability of the PepSAVI-MS pipeline. Additionally, we have experimentally validated the primary protein sequence of the active, mature Bac-21 peptide for the first time and have confirmed identity with respect to primary sequence and post-translational processing. Conclusions: Successful application of PepSAVI-MS to bacterial secretomes as demonstrated herein establishes proof-of-principle for use in novel microbial bioactive peptide discovery.

Comparing the biological impact of glatiramer acetate with the biological impact of a generic.

Project description:For decades, policies regarding generic medicines have sought to provide patients with economical access to safe and effective drugs, while encouraging the development of new therapies. This balance is becoming more challenging for physicians and regulators as biologics and non-biological complex drugs (NBCDs) such as glatiramer acetate demonstrate remarkable efficacy, because generics for these medicines are more difficult to assess. We sought to develop computational methods that use transcriptional profiles to compare branded medicines to generics, robustly characterizing differences in biological impact. We combined multiple computational methods to determine whether differentially expressed genes result from random variation, or point to consistent differences in biological impact of the generic compared to the branded medicine. We applied these methods to analyze gene expression data from mouse splenocytes exposed to either branded glatiramer acetate or a generic. The computational methods identified extensive evidence that branded glatiramer acetate has a more consistent biological impact across batches than the generic, and has a distinct impact on regulatory T cells and myeloid lineage cells. In summary, we developed a computational pipeline that integrates multiple methods to compare two medicines in an innovative way. This pipeline, and the specific findings distinguishing branded glatiramer acetate from a generic, can help physicians and regulators take appropriate steps to ensure safety and efficacy.

Prediction of metastasis from low-malignant breast cancer by gene expression profiling

Project description:Promising results for prediction of outcome in breast cancer has been obtained by genome wide gene expression profiling. Some studies have suggested that an extensive overtreatment of breast cancer patients might be reduced by risk assessment with gene expression profiling. A patient group hardly examined in these studies is the low-risk patients who are very difficult to differentiate with currently used methods. These patients do not receive adjuvant treatment according to the guidelines of the Danish Breast Cancer Cooperative Group (DBCG). In this study a group of tumors from low-risk patients was examined with gene expression profiling. An intermediate risk group of low-malignant T2 tumors that fulfilled all other low-risk criteria than tumor size was included to increase statistical power. A 32-gene classifier, HUMAC32, was identified and it accurately predicted metastases. The classifier was also validated in an independent group of high-risk tumors resulting in comparable performance of HUMAC32 and a 70-gene classifier developed for this group. Furthermore, the 70-gene signature was tested in the present low- and intermediate-risk samples. The results indicated better performance of HUMAC32 among the low-malignant cancers compared to the 70-gene classifier. This may indicate that although the metastatic potential of a tumor is on the whole determined by the same genes in tumors with different characteristics and risk, some expression patterns have higher predictive power in the low-risk group. Transcription profiling validation of an custom mouse oligo array using liver samples following treatment with the hepatotoxin phenobarbital and variable hybridization protocols

Project description:The use of custom-made focused microarrays has become a popular alternative, allowing the study of genes relevant to a specific hypothesis. To address the limitations of commercial arrays in toxicogenomics investigations, we have developed a custom mouse oligonucleotide microarray, the HC ToxArrayTM, which, by virtue of including genes that respond to a variety of chemical and physical stressors, is more relevant for toxicological studies. Furthermore, we have incorporated an extensive series of controls useful for both quality control and normalization of small focused arrays. Validation of the EC series for normalization was achieved by determining the gene expression profile in liver samples following treatment with the hepatotoxin phenobarbital. Technical variability experiments were also carried out by two different technicians using two hybridization methods (automated and manual) and compared. In this study, we demonstrate that dilution of oligonucleotides on the microarray itself provides an innovative approach allowing the full dynamic range of the scanner to be covered with a single gene spike-in. The dilution series can be used in a composite normalization to improve detection of differential gene expression and provide quality control measures.
