Project description:The assembly of the mitochondrial Complex I requires the expression of nuclear and mitochondrial located genes, co-factor biosynthesis and the assembly of at least 44 subunits. This requires the involvement of assembly factors that interact with subunits of Complex I but are not part of the final holocomplex. A novel plant specific mitochondrial matrix protein encoded by At1g76060, named COMPLEX I ASSEMBLY FACTOR 1 (CIAF1), containing a conserved LYR domain, was shown to be required for Complex I activity. T-DNA insertion mutants of At1g76060 lack the monomeric Complex I and the Supercomplex I+III, displaying the common Complex I growth deficient phenotype. Assembly of Complex I is stalled at 650 and 800 kDa intermediates in mitochondria isolated from these mutants. Evidence points to CIAF1 playing an essential role in the assembly of the peripheral matrix arm Complex I subunits to form the holoenzyme Complex I. We here performed quantitative proteomics by HiRIEF LC-MS with a TMT10plex isobaric tag labeling strategy comparing the control plant Col-0 and several mutant lines, including the mutant with inactivating insertion in At1g76060 (a.k.a. Ciaf1-1, a.k.a. SALK_143656). Among up-regulated proteins were components required for mitochondrial biogenesis, which points to a mitochondrial retrograde signaling pathway being activated and executed in response to the lack of Complex I.

Two distinct forms of the major SWI/SNF-related complex that have different activities in vitro can be distinguished by the presence of specific accessory subunits. In Drosophila, the core Brahma complex associates either with Osa to form the BAP complex, or with Bap170 and Bap180 to form the PBAP complex. Mutations affecting the core subunits have stronger developmental phenotypes than osa mutations; these differences could be due to PBAP complex activity . We have generated mutations in the genes encoding the PBAP-specific subunits Bap170 and Bap180 in order to study their functions in vivo. Bap180 is not essential for viability, but is required in ovarian follicle cells for normal eggshell development. Bap170 is necessary to stabilize the Bap180 protein; however, a mutant form that retains this function is sufficient for survival and fertility. The two subunits act redundantly to allow metamorphosis; using gene expression profiling of double mutants, we have found that the PBAP complex regulates genes involved in tissue remodeling and immune system function. Finally, we have generated mutants that lack Bap170, Bap180 and Osa in the germline to demonstrate that the function of the core Brahma complex in oogenesis does not require any of these accessory subunits. We observe strong, specific and often discordant alterations dependent on the targeted subunit and show that these explain intra-complex co-dependencies, including the novel synthetic lethal interactions SMARCA4-ARID2, SMARCA4-ACTB and SMARCC1-SMARCC2. These data provide insights into the role of different BAF subcomplexes in genome-wide chromatin organization and suggest novel approaches to therapeutically target BAF mutant cancers.

Project description:We used RNA-Seq to ask whether the transcripts for the proposed BCKDH subunits are upregulated in wild-type plants subjected to prolonged darkness. These experiments were performed using rosette leaves from 5-week-old, short-day-grown (8h light/16h dark) Col-0 wild-type plants moved to constant darkness for 6h, 24h, 48h and 72h, and grown in short day for 72h as control. The transcripts of eight BCAA catabolism genes were increased nine- to 400-fold within the first 6h of prolonged darkness, and remained high until the last time point. These results are consistent with the hypothesis that BCAA catabolic enzymes - including BCKDH subunits E1A1, E1B1, E1B2 and E2 - have one or more physiological roles in the dark. Rosette leaf mRNA profiles of 5-week old Col wild type (WT, CS60000) and BCAA catabolic mutants ivd1-2 and hml1-2 were generated byRNA sequencing, in duplicate, using Illumina HiSeq2500.
