Project description:The transcript levels of 560 genes were decreased (less than two-fold), while those of 312 genes were increased (more than two-fold) in the KO-HsfA1d/A1e plants compared with the wild-type plants. The transcript levels of HsfA2, HsfA7a, HsfA7b, HsfB1, and HsfB2a were down-regulated in the KO-HsfA1d/A1e Arabidopsis thaliana ecotype Columbia plants were grown (16 h light, 25°C/8 h dark, 22°C) on MS medium under a light intensity of 100 µE m-2 sec-1. Two-week-old seedlings were subjected to high-light stress (400 µE m-2 sec-1, 25°C).

Project description:Seed of 4 lines of S. tuberosum var andigena were sown and, after transplanting, grown in 3 gal nursery containers in a greenhouse with natural daylight. The seeds were sown in July and the drought stress experiment began in September. Drought stress was administered by withholding water and monitored by measuring the rate of photosynthesis (PS; LiCor 6400). We found that loss of photosynthetic capability (ie a PS rate of 0-2 mM CO2/m2/sec) correlated with a severe drought stress. Control plants were watered normally and maintained a PS rate of 18-20 mM CO2/m2/sec. After drought stress, the treated plants were re-watered and PS measurements taken again. After the first cycles of stress, control and treated plants were harvested and roots, tubers and shoots were stored at –80°C for RNA extractions. The drought experiment was then repeated for the remaining plants such that they were exposed to a second cycle of stress. For each line of S. andigena, there were 2 control and 2 treated plants per cycle of stress. RNA was extracted following the acid phenol protocol of TIGR. Keywords: Direct comparison, loop design

Project description:Zea may L. hybrid H99 plants were grown for eight weeks in compost (Driscoll et al., 2006) in duplicate controlled environment cabinets (Sanyo 970, SANYO, Osaka) where the atmospheric CO2 was maintained at either 350 uL L-1 or at 700 uL L-1. The plants were exposed to 16 h photoperiod (700 ¥ìmol m-2 s-1) and the temperature was maintained at 25¨¬C (day) and 19¨¬C (night) with 80% relative humidity. The CO2 was supplied from a bulk container, transmitted via a Vaisala GMT220 CO2 transmitter (VAISALA OYJ, Helsinki, Finland), and maintained by a Eurotherm 2704 controller (EUROTHERM LTD., Worthing, U.K.) which kept CO2 levels at 350 ¡¾ 20 uL L-1 or 700 ¡¾ 20 uL L-1. All plants were watered everyday throughout development in order to avoid a water stress, especially in plants grown at 700 uL L-1. Total RNA was extracted using Trizol reagent (Invitrogen, UK). For the microarray study, leaf 12 (young leaf) and leaf 3 (senescent leaf) of 8 week-old maize plants grown at 350uL L-1 or 700uL L-1 CO2 were used. Eight plants from each treatment were sampled, with equal amounts of RNA from 2-3 plants being pooled to obtain 3 replicate samples. Preparation of RNA and microarray hybridisation and chip processing was performed at AROSab, Denmark.

Project description:Arabidopsis thaliana plants (ecotype Landsberg erecta) were grown at 20˚C constant temperature, 8 hr/16 hr Light/Dark photoperiod at 50-60% ambient humidity, for 8 to 9 weeks. Short day conditions prevented the onset of flowering and the plants were thus maintained in growth stage 1 (leaf production) with 13 to 15 rosette leaves larger than 1mm (stage 1.13 to 1.14). Diamondback moth (DBM, Plutella xylostella) larvae were maintained on cabbage (Brassica oleracea) plants in a climate-controlled room at 25ºC, 12 hr photoperiod with 50%-60% relative humidity. Two days before exposing A. thaliana plants to herbivore treatment, plants were transferred to a climate-controlled room (22ºC, 50-60% humidity, 12 hr photoperiod). For insect treatment, seven Diamondback moth (DBM, Plutella xylostella) larvae (third to fifth instars) were placed on a group of four or five plants until time of harvest, for each time point separately. All rosette leaves were harvested at 1h, 4h, 12h, and 24h after onset of continuous herbivory and flash frozen in liquid nitrogen. Project description:We developed a 60-mer oligonucleotide Agilent microarray representing about 20,000 cassava genes and applied it to expression profiling under drought stress. We demonstrated that our microarray is an useful tool for analyzing the cassava transcriptome and that it can be applied to various cassava species. After cutting of shoots from the cassava plants, the shoots were grown in a glass bottle containing MS medium supplemented with 2% sucrose and 0.3% gelrite for 4 weeks (16 hours light / 8 hours dark). The plantlets were subjected to drought treatment by removing the plantlets from the gelrite plate, placing on a plastic plate and keeping them for 1 hour under 40-80 M-NM-<mol photons m-2 sec-1 at 30M-BM-:C in 50% of relative humidity. Then total RNA was prepared from the shoots and used for the microarray hybridization. Three replicative hybridization experiments were carried out using the independent biological samples.

Project description:Following divergence from Arabidopsis thaliana, Brassica rapa underwent a whole genome triplication followed by extensive genome fractionation. Preferential retention of circadian clock genes suggest that expansion of the circadian network may play an important role during B. rapa domestication. To characterize the circadian transcriptome network, RNA-seq was performed in the B. rapa oil-type variety R500 following photocycle and thermocycle circadian time courses. The photocycle (LDHH) time course consisted of growing plants for 15 days at 20°C under a 12h light/12h dark photoperiod and transfering plants to constant light and 20°C 24h prior to harvesting leaf tissue every 2h for 48h starting at ZT24 with 2 biological replicates at every time point. The thermocycle (LLHC) time course consisted of growing plants for 15 days under constant light with a 12h 20°C/12h 10°C thermoperiod and transfering plants to constant light and 20°C 24h prior to harvesting leaf tissue every 2h for 48h starting at ZT24 with 2 biological replicates at every time point.

Project description:The primary treatment of CNS tumors starts with a neurosurgical resection in order to obtain tumor tissue for diagnosis and to reduce tumor load and mass effect. The neurosurgeon has to decide between radical resection versus a more conservative strategy to prevent surgical morbidity. The prognostic impact of a radical resection varies between tumor types. However due to a lack of pre-operative tissue-based diagnostics, limited knowledge of the precise tumor type is available at the time of surgery. Current standard practice includes preoperative imaging and intraoperative histological analysis, but these are not always conclusive. After surgery, histopathological and molecular tests are performed to diagnose the precise tumor type. The results may indicate that an additional surgery is needed or that the initial surgery could have been less radical. Using rapid Nanopore sequencing, a sparse methylation profile can be directly obtained during surgery, making it ideally suited to enable intraoperative diagnostics. We developed a state-of-the-art neural-network approach called Sturgeon, to deliver trained models that are lightweight and universally applicable across patients and sequencing depths. We demonstrate our method to be accurate and fast enough to provide a correct diagnosis with as little as 20 to 40 minutes of sequencing data in 45 out of 49 pediatric samples, and inconclusive results in the other four. In four intraoperative cases we achieved a turnaround time of 60-90 minutes from sample biopsy to result; well in time to impact surgical decision making. We conclude that machine-learned diagnosis based on intraoperative sequencing can assist neurosurgical decision making, allowing neurological comorbidity to be avoided or preventing additional surgeries.
