Identification of Tra2β-associated mRNAs in HCT116 cells

ABSTRACT: Human transformer 2β (Tra2β) is a serine/arginine-rich (SR)-like protein splicing factor and is now implicated to play wide-ranging roles in gene expression as an RNA-binding protein. In this study, we identified a subset of Tra2β-associated mRNAs in HCT116 human colon cancer cells using RNA immunoprecipitation with an anti-Tra2β antibody and microarray analysis.

In this study, we identified a subset of Tra2M-NM-2-associated mRNAs in HCT116 human colon cancer cells using RNA immunoprecipitation with an anti-Tra2M-NM-2 antibody and microarray analysis. Whole-cell extracts from HCT116 cells were incubated with protein-A Sepharose beads precoated with 3 M-NM-<g anti-Tra2M-NM-2 antibody or control rabbit IgG for 2 h at 4M-BM-0C. RNA in the immunoprecipitation (IP) materials was measured by human whole-genome microarray (Agilent Technology).

Gene expression of nucleolin or TRA2B4-silencing HCT116 cells

Nucleolin is one of RNA-binding proteins to regulate cell survival and proliferation. Gene expression profiles of TRA2B4 or exon 2 overexpressing HCT116 cells

Project description:The human transformer 2β gene (TRA2B) encodes a ultraconserved region (uc.138) in exon 2. TRA2B4 RNA is the transcript that contains the whole exon 2. To investigate the molecular mechanism underlying the influence of uc.138 expression in colon cancer cells, we established stable cell lines that overexpressed full-length TRA2B4 (ex 1–ex 10) or TRA2B exon 2. In this study, microarray-based global expression analysis were investigated using uc.138 overexpressing HCT116 cells.

Son Maintains Accurate Splicing of Pre-mRNAs Encoding Chromatin Modifiers

Project description:Exon and expression analysis of HeLa cells after knockdown of SON Serine-arginine-rich (SR) proteins play a key role in alternative pre-mRNA splicing in eukaryotes. Our laboratory recently showed that a large SR protein called Son has unique repeat motifs that are essential for maintaining the subnuclear organization of pre-mRNA processing factors in nuclear speckles. Motif analysis of Son highlights putative RNA interaction domains that suggest a direct role for Son in pre-mRNA splicing. A genome-wide screen was performed to identify putative human transcription and splicing targets of Son. HeLa cells were transfected with siRNA against SON or a control siRNA (siLuciferase) for 48 hours. Five biological replicates were used for each condition.

The Nuclear-retained non-coding RNA MALAT1 regulates alternative splicing by modulating SR splicing factor phosphorylation

Project description:Alternative splicing (AS) of pre-mRNA is utilized by higher eukaryotes to achieve increased transcriptome and proteomic complexity. The serine/arginine (SR) splicing factors regulate tissue- or cell type-specific AS in a concentration and phosphorylation dependent manner. However, the mechanisms that modulate the cellular levels of active SR proteins remain to be elucidated. In the present study, we provide evidence for a role for the long nuclear-retained regulatory RNA (nrRNA), MALAT1 in AS regulation. MALAT1 interacts with SR proteins and influences the distribution of these and other splicing factors in nuclear speckle domains. Depletion of MALAT1 changes AS of endogenous pre-mRNAs, similar to what was observed upon overexpression of SR proteins. Furthermore, MALAT1 regulates cellular levels of phosphorylated forms of SR proteins. Taken together, our results suggest that MALAT1 regulates AS by modulating the levels of active SR proteins. Our results further highlight a novel role for a nrRNA in the regulation of gene expression. Malat1 Antisense and control knockdowns evaluated on a microarray platform to profile alternative splicing levels for 5782 cassette-type alternative exons.

Cooperative engagement and subsequent selective displacement of SR proteins define the pre-mRNA 3D structural scaffold for early spliceosome assembly

Project description:We recently reported that serine-arginine-rich (SR) protein-mediated pre-mRNA structural remodeling generates a pre-mRNA 3D structural scaffold that is stably recognized by the early spliceosomal components. However, the intermediate steps between the free pre-mRNA and the assembled early spliceosome are not yet characterized. By probing the early spliceosomal complexes in vitro and RNA-protein interactions in vivo, we show that the SR proteins bind the pre-mRNAs cooperatively generating a substrate that recruits U1 snRNP and U2AF65 in a splice signal-independent manner. Excess U1 snRNP selectively displaces some of the SR protein molecules from the pre-mRNA generating the substrate for splice signal-specific, sequential recognition by U1 snRNP, U2AF65, and U2AF35. Our work thus identifies a novel function of U1 snRNP in mammalian splicing substrate definition, explains the need for excess U1 snRNP compared to other U snRNPs in vivo, demonstrates how excess SR proteins could inhibit splicing, and provides a conceptual basis to examine if this mechanism of splicing substrate definition is employed by other splicing regulatory proteins.

Alignment of Mitotic Chromosomes in Human Cells Involves SR-Like Splicing Factors Btf and TRAP150

Project description:Here we show that depletion of the homologous non-classical serine-arginine-rich (SR) splicing factors Btf (BCLAF1) and TRAP150 causes mitotic defects. We propose that, in addition to their previously reported roles in maintaining mRNA distribution, Btf and TRAP150 control abundance of transcripts encoding mitotic regulators thereby affecting mitotic progression in human cells.
