Transcriptome-wide analysis of gene expression using detached first-pair rosette leaves before culture (time 0) and 1 day after culture (DAC) from 9-day-old, 12-day-old and 15-day-old Col-0 seedlings

Project description:To analyze the molecular mechanism behind the relationship between Arabidopsis leaf maturation and de novo root regeneration, we carried out an RNA-seq analysis using detached first-pair rosette leaves before culturing (time 0) and 1 d after culturing (DAC) from 9-, 12- and 15-d-old Col-0 seedlings. We first analyzed gene expression levels in the leaves before detachment (at time 0) from the three developmental states. Changes in gene expression could be grouped into six clusters. Many genes were upregulated or downregulated during leaf maturation. Next, we analyzed gene expression levels in the leaf explants from 9- and 15-d-old seedlings at 1 DAC compared with gene expression levels at time 0. By comparing up- or downregulated genes (1 DAC vs time 0) between leaves from 9- and 15-d-old seedlings, we found that many of the genes were particularly up- or downregulated only in immature leaves or only in mature leaves after 1 d of culturing.

Transcription profiling of Arabidopsis Col-4 plants leaves 1 and 2 after drought treatment

Project description:As part of the CAGE consortium, the rosettes of Col-4 samples (1.12 or 5.10 stage) were dried to 60% of their original mass and leaves 1 and 2 were harvested. Control plants were used to extrapolate the mass proportion of leaves 1+2 to the rest of the rosette and those leaves (1&2) were harvested. Hybridizations were performed using the oligo reference labeled with Cy3. The stress samples can be analyzed together with the basal/normal genomic expression patterns for Col-4 wildtype plants collectively produced by CAGE members.

Project description:The focus of this study was to identify changes in host gene expression induced by the transcription-dependent function of the viral AC2 protein, and induced by the interaction of AC2/C2 with SnRK1.2 (AtAKIN11). We used microarrays to identify changes in host gene expression induced by the transcription-dependent function of the geminivirus-encoded AC2 protein, and induced by the interaction of AC2 with a host serine-threonine kinase, SnRK1. Distinct classes of genes were up- and down regulated during this process. For experiment 1, Arabidopsis rosette leaves were infused with Agrobacterium capable of expressing full-length Cabbage leaf curl virus (CaLCuV) AC2 protein, a truncated version of AC2 lacking the C-terminal 29 amino acids (AC2del), or an empty vector control (530). In experiment 2, Arabidopsis rosette leaves were infused with Agrobacterium capable of expressing full-length Spinach curly top virus C2 protein, a truncated version of C2 lacking the C-terminal 29 amino acids (C2del), antisense (as) SnRK1.2 (AsAKIN11), or an empty vector control (530). Infused Arabidopsis rosette leaves were selected at 1, 2 or 3 days post-infusion for RNA extraction and hybridization on Affymetrix microarrays. We sought to obtain homogeneous populations of plants at each time point in order to increase the temporal resolution of expression profiles. To that end, we isolated total RNA from four individual plants, for three independent sets of plants infused with the different constructs. This resulted in three independent samples per treatment per time point.

Arabidopsis thaliana Col-0 root transcriptome response to Agrobacterium tumefaciens C58

Project description:As sessile organisms, plants require dynamic pathways in order to recognize pathogens and coordinate plant defenses by signalling. Agrobacterium tumefaciens C58 is able to avoid triggering plant defenses prior to entering the cell, and therefore is only detected once infection has begun making Agrobacterium a plant pathogen to numerous plant species. Understanding plant responses to Agrobacterium will be useful in improving plant defenses and potentially may also improve plant transformation efficiency. Microarrays were utilized for detailing the global gene expression pattern in A. thaliana Col-0 roots in response to A. tumefaciens C58 for the identification of differentially expressed genes.
