Dilution and amplification control study

ABSTRACT: Mouse adult female brain’s cortex (C57BL/6, Charles River Laboratories, Inc.) was isolated and stored immediately at -80°C. Subsequently, the mRNA (15µg) was isolated using TRIzol Reagent and MicroFastTrack 2.0 Kit (Invitrogen). A Sample of 5µg was assessed on Affymetrix Mouse 430.2 array. Aliquots from the leftovers of the same cortical mRNA were diluted to single-cell RNA levels (0.1, 1, and 10 pg) and independently aRNA amplified for a total of 2 and 4 rounds and assessed on Affymetrix Mouse 430.2 arrays.

Transcription factors expressed in olfactory bulb local progenitor cells revealed by genome-wide transcriptome profiling

Project description:We used transcriptional profiling to monitor gene expression of whole olfactory bulbs at daily intervals from embryonic day 11 through birth, generating a compendium of gene expression encompassing the major developmental events of this tissue. OBs from CD1 mice (Charles River Laboratories, Wilmington, MA), were isolated from embryos daily between E11 and postnatal day zero (P0), for a total of nine time points. RNA was purified with TRIzol reagent (Invitrogen, Carlsbad, CA), subjected to two rounds of amplification, labeled, and hybridized to Affymetrix Mouse Genome 430.2 GeneChip microarrays (Affymetrix Inc., Santa Clara, CA, USA) using Affymetrix reagents and protocols (http://www.affymetrix.com). One microarray for each time point using RNA from the OBs of one individual embryo.

Polysome-bound mRNA during oocyte maturation

Project description:Oocyte maturation, fertilization, and early embryonic development occur in the absence of gene transcription. Therefore, it is critical to understand at a global level the post-transcriptional events that are driving these transitions. Here, we have used a systems approach by combining polysome mRNA profiling and bioinformatics to identify RNA binding motifs in mRNAs that either enter or exit the polysome pool during mouse oocyte maturation. Association of mRNA with the polysomes correlates with active translation. Forty-eight hours (h) after PMSG injection, mice were stimulated with hCG for 0, 4, or 14 h, and GV-, MI- and MII-stage oocytes were collected. Polysome-bound mRNAs were purified, reverse-transcribed and linearly amplified with the WT-Ovation FFPE RNA Amplification System V2 (NuGEN). 5µg cDNA were fragmented and hybridized with Affymetrix Mouse Genome 430.2 array chips. Experiments were done using 3 independent sample sets.

Comparison of the translational program in oocytes from wild type and Areg KO mice

Project description:The study tests the hypothesis that maternal mRNA translation in oocytes is sensitive to the environment in which the oocytes mature. Amphiregulin (AREG) is a critical signal for oocyte maturation but also for oocyte developmental competence. Here we have used a genome-wide approach to determine whether the oocyte translational program is affected when oocytes mature in vivo in the absence of AREG. To this aim, polysome arrays were used to define patterns of transcript recruitment to the polysomes in oocytes derived from wild type mice and mice homozygous null for the Areg gene. Transcriptional profiling of ICAM-positive and -negative cells from the mouse olfactory epithelium

Project description:We used trasncriptional profiling of fluorescent activated cell sorting (FACS) purified ICAM1-positive and negative cells from the olfactory epithelium (OE) of three-week old mice to identify genes enriched in the horizontal basal cells. The olfactory epithelia from P21-P25 CD1 mice (Charles River Laboratories, Wilmington, MA), were isolated, dissociated, and then purified by FACS using a FITC-conjugated antibody for ICAM1 (CD54). ICAM1-positive and negative cell populations were collected and compared. RNA was purified with TRIzol reagent (Invitrogen, Carlsbad, CA), subjected to two rounds of amplification, labeled, and hybridized to Affymetrix Mouse Genome 430.2 GeneChip microarrays (Affymetrix Inc., Santa Clara, CA, USA) using Affymetrix reagents and protocols (http://www.affymetrix.com). There were three experimental replicates, each consisting of the ICAM1 (+) and ICAM1 (-) FACS purified cell populations from individual litters of mice that were dissected/dissociated/FACS-purified using an ICAM1-FITC conjugated antibody; one microarray was used for each ICAM1 (+) and ICAM1 (-) sample for a total of six microarrays. Microarray data were normalized using GCRMA.

Expression profiling of LB-22 immortalized mouse embryonic kidney cells in control and WT1 siRNA knockdown conditions

Project description:LB-22 is an immortalized mesenchymal cell line derived from embryonic kidneys of 'immortomice'. Immortomice ubiquitously express an interferon-inducible, temperature-sensitive SV-40 large T antigen. LB-22 cells were selected for endogenous abundant expression of the mouse Wilms' tumor suppressor homolog WT1, an important transcription factor in kidney development. Here, we assessed changes in gene expression in response to siRNA mediated WT1 knockdown. LB-22 cells were transfected either with WT1 siRNA or scramble Control siRNA. Total RNA was extracted 48 hours after transfection and Affymetrix Mouse 430.2 expression arrays were hybridized according to standard protocols. CEL files not available for this dataset.

Comparison of expression profiles of once and three time linearly amplified samples

Project description:In order to assess the impact of three rounds of linear amplification on the technical reproducibility of gene expression measurements, we performed twelve microarray experiments. We analysed mouse RNA from cortex, cerebellum and liver from one individual. One RNA sample of 5µg from each of the three different tissues was processed according to the standard Affymetrix protocol and hybridized onto mouse gene expression arrays MG_U74Av2. Three additional samples from each tissue of 1ng were processed according to a modified procedure that involves three linear amplifications before hybridization onto the microarray chips.
