One prominent example for this is diet. The human diet diverges from those of other primates in various aspects, such as having a high calorie and protein content, as well as being cooked. Here, we used a laboratory mouse model to identify gene expression differences related to dietary differences. Experiment Overall Design: We fed four groups of six genetically identical 8-week-old female NMR1 mice one of four diets ad libidum: (1) a diet consisting of vegetables, fruit and yogurt identical to the diet fed to chimpanzees in our ape facility ('Chimpanzee'); (2) a diet consisting exclusively of McDonalds. fast food ('FastFood'); (3) a diet consisting of cooked food eaten by our staff in the Institute cafeteria ('HumanCafe'); (4) the mouse pellet diet on which they were raised ('Pellet'). At the end of a 2-week period, mice were euthanized by cervical dislocation and both liver and brain (right cerebral hemisphere) tissue were dissected. RNA was extracted from the 24 liver and brain samples as per established lab protocols and processed in two batches (containing equal numbers of individuals from all groups).

Project description:The typical human diet differs substantially in a number of ways from that of other primates. For instance, although many humans consume meat on a regular basis, non-human primate diets are typically dominated by plant foods. In addition, most human populations cook the majority of their foods, whereas all other free-living primate species eat exclusively raw diets. Such differences in food substrates and food processing are hypothesized to exert a large influence on metabolism. If maintained over evolutionary timescales, dietary differences may have contributed to shaping important human-specific features. To index the effect of food substrate and food preparation on metabolism we measured liver gene expression in mice fed diets of meat or tubers served either raw or cooked.

Project description:Maternal obesity and diabetes is associated with increased risk of obesity and diabetes in offspring. We generated a model of maternal caloric excess in Drosophila and noted altered body composition in offspring from females fed a high-sucrose diet. To gain insight into the mechanisms underlying this response, we profiled gene expression in mid-third instar larvae (mid-L3) offspring from either control or high-sucrose fed females. All offspring were raised on control food. We used microarrays to detail the response of Drosophila larvae to maternal high calorie diet

Project description:The objective of the experiment was to dissect the effects of a high-fat diet on juvenile adipose tissue gene expression under conditions of excess calorie intake versus normal calorie intake in comparison to a standard low-fat diet. For this purpose juvenile mice were fed (A) a standard low-fat diet (CD), (B) a high-fat diet ad libitum (excess calorie intake) (HFD) and (C) a high-fat diet with calorie consumption restricted to the calorie consumption of the CD diet (R-HFD). RNA expression was profiled after 1 week of feeding in the periuterine fat depot.

Project description:We report the whole genome transcriptomic responses of ape species (human, common chimpanzee) and AAMs (rhesus macaque and olive baboon) to bacterial and viral stimulation. We find stark differences in the responsiveness of these groups, with apes mounting a markedly stronger early transcriptional response to both viral and bacterial stimulation, altering the transcription of ∼40% more genes than AAMs. Additionally, we find that genes involved in the regulation of inflammatory and interferon responses show the most divergent early transcriptional responses across primates and that this divergence is attenuated over time. Finally, we find that relative to AAMs, apes engage a much less specific immune response to different classes of pathogens during the early hours of infection, upregulating genes typical of anti-viral and anti-bacterial responses regardless of the nature of the stimulus

Project description:We analyzed the impact of calorie restriction and diet-induced obesity on expression of microRNAs in the mouse colon. For this analysis, data was LOESS normalized in R. Data was then imported into BRB Array for analysis. We identified microRNAs that were altered in response to calorie-restriction and diet-induced obesity Total mRNA was extracted from mouse colon tissue that was flash frozen immediately after euthaniasia. A total of 6 colons per the three groups were used for microarray analysis. Briefly, 5 ug of RNA were biotin labeled and hybridized to OSU-CCC microRNA microarrays version 4.0. We then analyzed differences in expression with BRB Array.

Project description:Comparative genomics studies in primates are extremely restricted due to our limited access to samples from non-human apes. In order to gain better insight into the genetic processes that underlie variation in complex phenotypes in primates, we must have access to faithful model systems for a wide range of cell types. To facilitate this, we have generated a panel of 7 fully characterized chimpanzee induced pluripotent stem cell (iPSC) lines derived from healthy donors. To begin demonstrating the utility of comparative iPSC panels, we collected RNA-sequencing and DNA methylation data from the chimpanzee iPSCs and the corresponding fibroblast lines, as well as from 7 human iPSCs and their source lines, which encompass multiple populations and cell types. We observe much less within-species variation in iPSCs than in somatic cells, indicating that the reprogramming process erases many inter-individual differences. The low within-species regulatory variation in iPSCs allowed us to identify many novel inter-species regulatory differences of small magnitude.
