Genome-wide profiling of short fragment-enriched RNA in HeLa cells subjected to exosome depletion by RNAi

ABSTRACT: To assay the effect of depletion of the RNA exosome on RNAs shorter than the standard length captured by RNA-seq (>200 nt), we created RNA-seq libraries using fragmented RNA and a linker-ligation-based protocol that does not deplete RNAs shorter than 200 nt. A growth-essential Tetrahymena Piwi protein carries tRNA fragment cargo

Project description:Argonaute/Piwi proteins associate with small RNAs that typically provide sequence specificity for RNP function in gene and genome regulation. Here we show that Twi12, a Tetrahymena Piwi protein essential for growth, is loaded with mature tRNA fragments. The tightly bound ~18-22 nt tRNA 3’ fragments are biochemically distinct from the tRNA halves produced transiently in response to stress. Notably, the end positions of Twi12-bound tRNA 3' fragments precisely match RNAs detected in total small RNA of mouse embryonic stem cells and human cancer cells. Our studies demonstrate unanticipated evolutionary conservation of mature tRNA processing to tRNA-fragment small RNAs.

RNA sequencing unveils very small RNAs with potential regulatory functions in bacteria

Project description:RNA sequencing (RNA-seq) is the gold standard for the discovery of small non-coding RNAs. Following a long-standing approach, reads shorter than 16 nucleotides (nt) are removed from the small RNA sequencing libraries or datasets. The serendipitous discovery of a 12 nt-long RNA species capable of modulating the microRNA from which they derive prompted us to challenge this dogma, and by expanding the window of RNA sizes down to 8 nt, to confirm the existence of functional very small RNAs (vsRNAs <16nt). Here we report the profiling of vsRNAs in Escherichia coli (with different experimental conditions), E. coli-derived outer membrane vesicles (OMVs) and five other bacterial strains (Pseudomonas aeruginosa PA7, P. aeruginosa PAO1, Salmonella Typhimurium 14028S, Legionella pneumophila JR32 Philadelphia-1 and Staphylococcus aureus HG001).

Project description:Identification and expression profiling of stress induced (heat and cold shock, acidic, basic, oxidative and saline stress) and non stress induced (Logarithmic and stationary phase) sRNAs by oligonucleotide microarray: In these microarray hybridizations, signals derived from fractions composed of small (<200 nt) and long (>200 nt) RNAs were compared. This strategy allowed for identifying sequence regions predominantly present in the small RNA fraction excluding sequence regions that were also represented in the long RNA fraction at a considerable level. Applying a cut-off of ? 8 to the ratio of signals derived from the small RNA to signals from the long RNA fraction were determined as putative small noncoding RNAs.
