Project description:In this study, we explored the molecular basis of site-specific metastasis of breast cancer to the lungs in a clinically relevant model based on the JygMC(A) cell line. In this dataset, we include expression data from JygMC(A) primary mammary tumors (carcinoma and EMT-like areas), lung metastases, normal mammary glands and normal lung parenchyma. In total, 36 laser microdissected samples were analyzed. We built a customized NanoString nCounterÂ® Gene Expression Codeset of 104 genes and controls that contained significant embryonic core stem cell genes and EMT-MET markers. This customized assay was performed to target gene expression profiling on the following samples: primary tumor carcinoma, primary tumor EMT, lung metastasis, normal mammary gland and normal lung parenchyma.

Project description:In this study, we explored the molecular basis of site-specific metastasis of breast cancer to the lungs in a clinically relevant model based on the JygMC(A) cell line. In this dataset, we include expression data from JygMC(A) primary mammary tumors, lung metastases, normal mammary glands and normal lung parenchyma. In total, 28 samples were analyzed. We generated the following pairwise comparisons using Partek Genomic Suite 6.6 (PGS, Version 6.6, Partek Inc.): PT vs. NMG; PT vs. LM; LM vs. NL; LM vs. NMG. Genes with an FDR-adjusted p-value < 0.05 and a fold-change > 2 were selected.

Project description:The high concentration of Well5 cells was resuspended into 20μl PBS, the needle along the tibia direction, before reaching in a breakthrough sense, direct injection cells. At 7 days after injection, proximal tibia was able to reach mass production. At 20 days after injection, the proximal tibia mass increased.If prolonging exposure by BLI,this stage displayedthat tumor cell signalsbegan to lung metastasis. Osteosarcoma orthotopic lung metastasis model was successfully constructed. Total RNA was extracted from sorted osteosarcoma cells of the primary site and lung metastases using Trizol (Invitrogen). We used microarrays to detail the global programme of gene expression underlying cellularisation and identified distinct classes of up-regulated genes during osteosarcoma lung metastasis. In support of the notion that fibrosis marks the lung metastasis, the expression of numerous fibrosis-related genes such as FN1, COLs, and MMPs were upregulated from the primary site to lung metastasis in Well5-luc orthotopic inoculation model.

Gene expression profiling was conducted by Shanghai Biotechnology Corporation using Affymetrix U133 plus 2.0 arrays (Affymetrix, Santa Clara, CA). All data were analyzed according to the manufacturerâ??s protocol. Raw data generated from Affymetrix CEL files were normalized by RMA background correction; values were log2 transformed. For the enrichment of P values of each GO term, we used Fisherâ??s exact test to calculate P values and R package stats to calculate FDR (q value) by BH method (www.r-project.org).

Potential signaling pathways and gene signatures associated with brain metastases in NSCLC patients

Project description:RNA-Seq analyses of various cancers have identified thousands of target genes that help guide clinical treatment. By using RNA-Seq analysis, we examined primary lung tumors from NSCLC patients with and without BM to identify differentially-expressed genes and potential signaling pathways in two groups. A total of 6 patients with histopathologically confirmed NSCLC (against AJCC criteria) were enrolled in the RNA-Seq study, 3 patients with BM and other 3 without BM. All the cancer tissues used in this study were taken from surgical specimens and biopsies, and preserved immediately in liquid nitrogen after surgery. Totally, 566 differentially-expressed genes between BM+ and BM- samples were identified by DESeq2 with log2Fold Change being more than 2 and P value of statistical test less than 0.05, 326 genes were significantly down-regulated and 240 genes were up-regulated in BM+ group.
