Expression data from Vulvar, Cervical, Endometrial Carcinoma tissue

ABSTRACT: A growing number of studies on gynecological cancers (GCs) have revealed potential gene markers associated either with the pathogenesis and progression of the disease on representing putative targets for therapy and treatment of cervical (CC), endometrial (EC) and vulvar cancer (VC). However, quite a little overlap is found between these data. In this study we combined data from the three GCs integrating gene expression profile analysis. The meta-analysis including our results and data emerge from other available studies on gynecological malignancies and other cancer types, revealed common properties among them including deregulation of cell cycle, immune response, antiviral response and apoptosis.

Total RNA was extracted from physiological and cancer patients from cervix, endometrium and vulvar tissue and was hybridized on Affymetrix HG133_A_2.0 microarray chips corresponding to more than 12.000 uniquely represented genes. A total of 35 samples were used to identify potential biomarkers and signatures in each type of cancer.

Expression of marker genes in the lymph nodes predicts the recurrence of squamous cell vulvar carcinoma.

Project description:BACKGROUND: Regional lymph node (LN) status is a well-known prognostic factor for vulvar carcinoma (VC) patients. Although the reliable LN assessment in VC is crucial, it presents significant diagnostic problems. PURPOSE: We aimed to identify specific mRNA markers of VC dissemination in the LN and to address the feasibility of predicting the risk of nodal recurrence by the patterns of gene expression. EXPERIMENTAL DESIGN: Sentinel and inguinal LN samples from 20 patients who had undergone surgery for stage T1-3, N0-2, M0 primary vulvar squamous cell carcinoma were analyzed. Gene expression profiles were assessed in four metastatic [LN(+)] and four histologically negative [LN(-)] lymph node samples obtained from four VC patients, by the Affymetrix U133 Plus 2.0 gene expression microarrays. Of the set of genes of the highest expression in the metastatic LNs compared to LN(-), seven candidate marker genes were selected PERP, S100A8, FABP5, SFN, CA12, JUP and CSTA, and the expression levels of these genes were further analyzed by the real-time reverse transcription polymerase chain reaction (qRT-PCR) in 71 LN samples. RESULTS: Five of the genes, PERP, S100A8, FABP5, SFN and CA12, were significantly increased in LN(+) compared to LN(-) samples. In the initial validation of the seven putative markers of metastatic LN, the Cox proportional hazard model pointed to SFN and CA12 expression to significantly relate to the time to groin recurrence in VC patients. CONCLUSIONS: PERP, S100A8, FABP5, SFN and CA12 have a potential of marker genes for the molecular testing of LN involvement in VC patients. Single-cell RNA-sequencing reveals the landscape of cervical cancer heterogeneity

Project description:Cervical cancer (CC) is the forth leading cause of deaths in gynecological tumor. Although the etiology of CC has been extensively investigated, the exact pathogenesis of CC remains incomplete. Therefore, we applied single-cell RNA sequencing on cancer tissue and normal adjacent tissue from a patient with CC. Together, we identified four tumor cell subpopulations in tumor cells, which had specific signature genes with different biological functions and presented different prognosis. Among them, we identified a subset of cancer stem cell (CSCs), which was related to the developmental hierarchy of tumor progression. These data facilitate the understanding of the CC landscape and provides deeper insights into the development of prognostic biomarkers and therapeutic targets in the CC.

Single-cell RNA sequencing of human cervical cancer and adjacent normal tissue

Project description:Cervical cancer (CC) is the fourth leading cause of deaths in gynecological malignancies. Although the etiology of CC has been extensively investigated, the exact pathogenesis of CC remains incomplete. Recently, single-cell technologies demonstrated advantages in exploring intra-tumoral diversification among various tumor cells. However, single-cell transcriptome (scRNA-seq) analysis of CC cells and microenvironment has not been conducted. In this study, a total of 6 samples (3 CC and 3 adjacent normal tissues) were examined by scRNA-seq. Here, we performed single-cell RNA sequencing (scRNA-seq) to survey the transcriptomes of 57,669 cells derived from three CC tumors with paired normal adjacent non-tumor (NAT) samples. Single-cell transcriptomics analysis revealed extensive heterogeneity in malignant cells of human CCs, wherein epithelial subpopulation exhibited different genomic and transcriptomic signatures. We also identified cancer-associated fibroblasts (CAF) that may promote tumor progression of CC, and further distinguished inflammatory CAF (iCAF) and myofibroblastic CAF (myCAF). CD8+ T cell diversity revealed both proliferative (MKI67+) and non-cycling exhausted (PDCD1+) subpopulations at the end of the trajectory path. We used the epithelial signature genes derived from scRNA-seq to deconvolute bulk RNA-seq data of CC, identifying four different CC subtypes, namely hypoxia (S-H subtype), proliferation (S-P subtype), differentiation (S-D subtype), and immunoactive (S-I subtype) subtype. Our results lay the foundation for precision prognostic and therapeutic stratification of CC.
