Osteomodulin and proline/arginine-rich end leucine rich repeat protein contribute to bladder cancer initiation and progression by controling transition between epithelial and mesenchymal cells through regulation of TGF-b and EGF pathways

Project description:Two secreted proteins, osteomodulin (OMD) and proline/arginine-rich end leucine repeat protein (PRELP), are specifically expressed in bladder epithelial umbrella cells. At the initiation of human bladder cancer, their expression levels are dramatically down-regulated. To reveal the functional role of both proteins in bladder cancer, we constructed OMD or PRELP knockout mice and found that, in bladder epithelia, tight junctions between umbrella cells are strongly reduced while adherens junctions are remained as observed as a typical partial epithelial-mesenchymal transition (EMT). In addition, OMD or PRELP knockout mouse bladder showed many spontaneous breakdown sites in the umbrella cell layer. Furthermore, a third of the PRELP-/- mice developed non-muscle invasive papillary bladder cancer (NMIBC). mRNA expression profiling and in vitro functional analysis revealed that OMD and PRELP strongly regulate cell-cell adhesion and EMT via tight junction regulation through inhibition of TGF-b and EGF pathways. Interestingly, we found that activation of OMD or PRELP in bladder cancer cells strongly inhibits anchorage independent growth in vitro and tumorigenicity in in vivo mouse xenograft studies associating with the transition from mesenchymal cancer cells to epithelial-like cells as well as with tight junctions. Our data indicate that OMD and PRELP are involved in NMIBC initiation through regulation of the transition between epithelial and mesenchymal cells. Thus, it suggests that OMD and/or PRELP mediated EMT may have a potential target for bladder cancer therapy.

Monosome and disome profiling of Flag-STAU1 Flp-In 293 T-REx cells

Project description:Monosome and disome profiling was performed on Flag-STAU1 Flp-In 293 T-REx to study the causes of ribosomal collisions, and whether this may be modulated by the presence/absence of Staufen-1. Cells were treated with either an siRNA targeting STAU1 transcript (4x samples) or a control siRNA (2x samples). Two of the four samples treated with the STAU1 siRNA had siRNA-resistant STAU1 mRNA expression induced by doxycycline (rescue). Sequencing libraries from monosome and disome fractions were generated in parallel from the same samples. Note that unique molecular identifiers/random barcodes (UMIs/RBCs) were included in the sequencing experiment. Each UMI has been moved to the fastq read name of each read. For example \\"xxxxxxrbc:AGCCAAT\\" in the read name signifies that the given read had a UMI of \\"AGCCAAT\\". Using these UMIs, PCR duplicates can be removed with UMI-Tools following read alignment.

SNP microarray of T-REx-293-based clones overexpressing the DNA cytosine deaminase APOBEC3B

Project description:A conditional and isogenic system for APOBEC3B (A3B) induction in T-REx-293 cells. Cells were engineered to express doxycycline-inducible A3B-eGFP or eGFP constructs and subjected to 10 rounds of A3B-eGFP exposure causing 80-90% cell death. Control pools (eGFP) were subjected to parallel rounds of non-toxic eGFP exposure, and dilutions were done each round to mimic A3B-eGFP induced population fluctuations. DNA was extracted and subjected to SNP analyses using the Human OmniExpress-24v1-0 BeadChip (Illumina, San Diego, CA). Genotyping was performed using the humanomniexpress_24v1-0_a cluster file. SNP data is avaiable for a total of 16 samples, all derived from single cells mother lines A and C. For each series, each consisting of 8 samples, A3B-eGFP and eGFP daugther clones were processed on the SNP microarray, as well as 3 A3B-eGFP and 3 eGFP grand-daugther clones.

Project description:UPF3A and UPF3B are paralogous genes in human cells that are involved in the nonsense-mediated decay (NMD) pathway. NMD is a cellular quality control mechanism that monitors mRNAs during translation. Aberrant translation due to features such as the presence of a premature stop codon downstream on an exon-exon junction activates NMD and leads to the degradation of the mRNA. To investigate the role of UPF3B and UPF3A in NMD, we have generated UPF3B knockout human Flp-In T-REx 293 cells using CRISPR-Cas9. We generated RNA-Sequencing data for wildtype and UPF3B KO cells with additional siRNA-mediated knockdown of Luciferase (Luc) as control or UPF3A.

RNA-Seq of control and RNPS1 knockdown with or without RNPS1 wildtype or RNPS1-RRM domain rescue in Flp-In T-REx 293 cells

Project description:RNPS1 is a splicing regulatory protein and a component of the ASAP/PSAP complex, which is associated with the exon junction complex and modulates alternative splicing. It was previously postulated that the isolated RRM domain of RNPS1 in complex with ASAP/PSAP is able to regulate certain alternative splicing events. We aimed to investigate in Flp-In T-REx 293 cells which alternative splicing events are rescued by the expression of the wild type RNPS1 or the isolated RRM domain of RNPS1 in a RNPS1 knockdown background by using RNA-Seq analyses. The rescue construct was stably integrated into the genome using the PiggyBac transposon system. As controls, either Luciferase (Luc) siRNA was used or RNPS1 was knocked down without rescue.
