Expression data from interstital murine lung fibroblasts

ABSTRACT: Lung alveoli form a epithelial-mesenchymal trophic unit. We performed microarray analyses on two distinct subsets of PDGFRa expressing interstitial lung fibroblast populations and idenitfied a myo (dim) and matrix (bright) fibroblast signature.

Expression data from fibroblasts cultured from normal and fibrotic human lung tissue

Project description:Pulmonary fibrosis develops as a consequence of environmentally induced lung injury and/or an inherent disease susceptibility causing fibroblast activation, proliferation and extracellular matrix deposition. The study was undertaken to characterise global gene expression in pulmonary fibroblasts to better understand the mechanisms underlying the fibrotic fibroblast phenotype. Gene expression was evaluated in lung fibroblasts derived from ten controls (normal periphery of resected tumor), open lung biopsies from eight patients with interstitial lung disease associated with systemic sclerosis (fibrotic non specific interstitial pneumonia pattern on biopsy), and from three patients with usual interstitial pneumonia. Lung fibroblasts were grown to confluence in DMEM with 10% fetal calf serum. At confluence, lung fibroblasts were serum-deprived for 44 hours in the presence of fibroblast growth medium with the addition of 0.1% bovine serum albumin (Sigma).

Gene expression in a Highly Tumorigenic Cells (HTC) purified from Urothelial Cancer

Project description:We used DNA microarrays to compare RNA transcript expression from distinct cell populations sorted by FACS with an antibody against the 67Kd laminin receptor (67LR), and showing distinct tumorigenicity in vivo. Sorted cells were derived by digesting xenografted sw 780 tumors into single cell suspensions. Differential gene expression was assessed by direct comparisons of labeled moieties, using a dye-swap design and biological replication. Hybridizations were performed on Agilent (Santa Clara, CA) Whole Human Genome DNA microarrays (hgug4112a). Three different samples were analyzed: 1) Urothelial cancer cells expressing 67LR (67LR+, BRIGHT); 2) Urothelial cancer cells not expressing 67LR (67LR-, DIM); 3) Control sorted urothelial cancer cells (BULK, containing both BRIGHT and DIM cells). In this series we provide normalized single channel intensities, aligned with the corresponding raw expression data.

RNA-seq of lung myeloid cells from WT and Ptgs2-cKO mice

Project description:To investigate the role of the COX-2-dependent lung fibroblast program in reprogramming lung myeloid cells, we generated fibroblast-targeted Ptgs2 conditional knockout mice by crossing Pdgfra-Cre mice with Ptgs2flox/flox mice. Then we isolated two primary types of lung resident DCs-CD103+ conventional DC (cDC1) and CD11b+ conventional DC (cDC2), and lung monocytes from WT and Ptgs2 cKO mice by fluorescence-activated cell sorting and performed RNA sequencing.

Differences in cell cycle status underlie transcriptional heterogeneity in the HSC compartment

Project description:Hematopoietic stem cells (HSCs) are considered a heterogeneous cell population. In an attempt to further resolve the HSC compartment, we characterized a retinoic acid (RA) reporter mouse line. Sub-fractionation of the HSC compartment in RA-CFP reporter mice demonstrated that RA-CFP-dim HSCs were largely non-proliferative and displayed superior engraftment potential in comparison to RA-CFP-bright HSCs. Gene expression analysis demonstrated higher expression of RA-target genes in RA-CFP-dim HSCs, contrasting the RA-CFP reporter expression, but both RA-CFP-dim and –bright HSCs responded efficiently to ATRA in vitro. Single-cell RNA-sequencing of >1,200 HSCs showed that differences in cell cycle activity constitutedthe main driver of transcriptional heterogeneity in HSCs. Moreover, further analysis of the single-cell RNA-seq data revealed that stochastic low-level expression of distinct lineage-affiliated transcriptional programs is a common feature of HSCs. Collectively, this work demonstrates the utility of the RA-CFP reporter line as a tool for the isolation of superior HSCs.

p63+/Krt5+ Distal Airway Stem Cells are Essential for Lung Regeneration (tracheal epithelium and alveoli)

Project description:The possibility of lung regeneration has been long discounted due to the irreversible nature of chronic lung diseases. However, patients who sustain massive loss of lung tissue during acute infections often recover full pulmonary function. Correspondingly, we previously demonstrated lung regeneration in mice following H1N1 influenza virus infection and implicated p63+Krt5+ distal airway stem cells, or DASCp63/Krt5, in this process. We show here that rare, preexisting DASCp63/K5 undergo a proliferative expansion in response to influenza and lineage-trace to nascent alveoli assembled at sites of interstitial inflammation. We also show that the ablation of DASCp63/Krt5 in vivo prevents the regeneration of lung tissue following influenza leading to pre-fibrotic lesions and deficient oxygen exchange. Finally, we demonstrate that exogenously cloned and propagated DASCp63/Krt5 readily contribute to lung regeneration following transplantation. These data suggest that DASCp63/K5 are required for lung regeneration and may have therapeutic utility in acute and chronic lung diseases. Tracheal epithelium and alveoli of healthy mice were laser capture microdissected for microarray analysis. Damaged lung interstitium (CD45+ region) of influenza infected (75pfu H1N1, 15dpi) mice were also dissected. Duplicates were included for each sample.
