There are 3 replicates each for Mtb H37Rv grown under the following conditions: 0.1% butyrate, 0.4% glucose, butyrate+glucose, low iron, acidic conditions, and several RIF-resistant mutants of Beijing strain HN878 with different mutations in RpoB.

Molecular basis of flowering under natural long-day conditions in Arabidopsis

Project description:Plants sense light and temperature changes to regulate flowering time. The expression of the florigen gene, FLOWERING LOCUS T (FT), peaks in the morning during spring, a different pattern than we observe in the lab. Providing our lab growth conditions with a red/far-red light ratio similar to open field conditions and average natural temperature oscillation is sufficient to mimic the FT expression and flowering time in natural long days. Here, we use RNA-seq to identify and understand the molecular differences between natural growth conditions, conventional lab growth conditions, and supplemented lab growth conditions that mimic natural conditions. Stem cell regulatory elements remain bookmarked by selected transcription factors and epigenetic marks during mitosis

Project description:Purpose: We investigated the existence, nature and significance of mitotic bookmarking of Klf4, Oct4, Sox2 (KOS) and H3K27ac in mouse ESCs. Methods: DNA-binding/epigenetic profiles of KOS and H3K27ac on asynchronous and mitotic chromatin were generated by deep sequencing following chromatin immunoprecipitation, in replicates. Results: KOS and H3K27ac are largely maintained on mitotic chromatin. KOS bookmark critical stem cell regulatory elements during mitosis. H3K27 acetylation during mitosis is highly retained on promoters of cell cycle and homeostasis related genes and enhancers of genes important for any given cell identity. Conclusions: The extensive mitotic occupancy that we observed is in agreement with a recent study that proposes that TF retention on mitotic chromatin may be a much broader phenomenon than previously appreciated. Differential Epithelial Responses to GII.3 HuNoV Infection in Jejunal Human Intestinal Organoids (HIOs)

Project description:We performed RNA-seq to compare the epithelial transcriptomic response to GII.3 HuNoV infection to gamma-irradiated inactivated HuNoV (gGII.3) and media controls in parental HIE lines (J2 and J4) and genetically modified HIOs (J2STAT1-KO and J4FUT2-KI), which support enhanced viral replication due to STAT1 knockout and FUT2 knock-in, respectively. HIEs were harvested and analyzed at 24 hours post-infection/treatment. Malaria Host Pathogen Interaction Center Experiment 13: Gene and exon transcript abundances of uninfected Macaca mulatta treated with pyrimethamine over 7 time points in a 100 day study

Project description:The Malaria Host-Pathogen Interaction Center (MaHPIC) is a transdisciplinary malaria systems biology research program initially supported by an NIH/NIAID contract (# HHSN272201200031C, 2012-2017; see http://www.systemsbiology.emory.edu). The MaHPIC continues with ongoing support from the Defense Advanced Research Project Agency (DARPA) and others. The MaHPIC generates many data types (e.g., clinical, hematological, parasitological, metabolomics, functional genomics, lipidomics, proteomics, immune response, telemetry) and mathematical models, to iteratively test and develop hypotheses related to the complex host-parasite dynamics in the course of malaria in non-human primates (NHPs), and metabolomics data via collaborations with investigators conducting clinical studies in malaria endemic countries, with the overarching goal of better understanding human disease, pathogenesis, and immunity.
