Transcriptome of mouse epithelial cells

ABSTRACT: We have compared the transcriptional profiles from three epithelial cell types to find common and differentially expressed genes. Epithelial cells from small intestine and kidney from C57BL/6 mice were sorted and their transcriptional profiles compared. Cells were gated as viable, Epcam+ CD45- for kidney, and viable, Epcam+ CD45- MHCIIhigh for small intestine MHCIIhi and viable, Epcam int CD45- MHCII low for small intestine MHCIIlo.

RNA-seq of medullary thymic epithelial cell (mTEC) subsets in inducible Aire-lineage tracing mice

Project description:The goal of the study was to sequence mRNA expression from sorted medullary thymic epithelial cell (mTEC) subsets in inducible Aire-CreERT2.R26-Stopfl-tdTomato lineage tracing mice after a pulse chase. Four cell subsets were sorted 7 days after a single 2mg pulse of tamoxifen administered by oral gavage. 4 biological replicates (1,2,3,4) were collected derived from 12 pooled thymi per replicate. From the DAPI-;CD45-;EpCAM+ TEC pool, cells were sorted as: pre-Aire (MHCIIlo;RFP-), early-Aire (MHCIIhi;RFP-), late-Aire (MHCIIhi;RFP+), and post-Aire (MHCIIlo;RFP+). The data were used to identify differentially expressed genes across the four mTEC subsets to examine mTEC heterogeneity and identify novel mTEC subpopulations.

Intestinal and thymic tuft cell RNA-seq

Project description:The goal of the study was to sequence mRNA from tuft cells (identified as CD45-;EpCAM+;IL-25+ using Flare25 reporter mice) in the epithelia of thymus and small intestine. As a control, non-tuft epithelial cells (CD45-;EpCAM+;IL-25-) were also isolated. The data were used to compare tuft cell markers between the small intestine and thymus.

Tissue tuft cell mRNA sequencing

Project description:The goal of the study was to sequence mRNA from tuft cells (identified as CD45-;EpCAM+;IL-25+ using Flare25 reporter mice) in the epithelia of 5 different murine tissues: trachea, thymus, colon, gall baldder, small intestine. As a control, non-tuft epithelial cells (CD45-;EpCAM+;IL-25-) were also isolated. The data were used to identify differentially expressed genes across tuft cells from different tissues and to define a transcriptional tuft cell "signature" that is common to all tissues analyzed but absent in the non-tuft epithelial cells.

Revisiting the roadmap of medullary thymic epithelial cell differentiation

Project description:The basic two-step terminal differentiation model of the medullary thymic epithelial cell (mTEC) lineage from immature MHCIIlo to mature MHCIIhi mTECs has recently been extended to include a third stage namely the post-Aire MHCIIlo subset as identified by lineage-tracing models. Yet, a suitable surface marker distinguishing the phenotypically overlapping pre- from the post-Aire immature MHCIIlo stage has been lacking. Here, we introduce the lectin Tetragonolobus purpureas agglutinin (TPA) as a novel cell surface marker that allows for such delineation. Based on our data, we derived the following sequence of mTEC differentiation: TPA- MHCIIlo → TPA- MHCIIhi → TPA+ MHCIIhi → TPA+ MHCIIlo. Surprisingly, in the steady-state postnatal thymus most immature TPA- pre-Aire rather than terminally differentiated post-Aire TPA+ MHCIIlo mTECs were marked for apoptosis at an exceptionally high rate of about 70 %. Hence, only the minor cycling fraction of the MHCIIlo subset (< 20 %) potentially qualified as mTEC precursors. FoxN1 expression inversely correlated with the fraction of slow cycling and apoptotic cells within the four TPA subsets. TPA further sub-divided human mTECs, though with different subset distribution. Our revised roadmap emphazises close parallels of terminal mTEC development with that of skin, undergoing an alternative route of cell death namely cornification rather than apoptosis. The high rate of apoptosis in immature pre-Aire mTECs points to a “quality control” step during early mTEC differentiation.

Single-Cell Analysis of Human Pancreatic Ductal Adenocarcinoma

Project description:<p>Cancer-associated fibroblasts (CAFs) are major players in the progression and drug resistance of pancreatic ductal adenocarcinoma (PDAC). CAFs constitute a diverse cell population consisting of several recently described subtypes, although the extent of CAF heterogeneity has remained undefined. Here we employ single-cell RNA-sequencing to thoroughly characterize the neoplastic and tumor microenvironment content of human PDAC tumors. Six human PDAC tumor specimens from six patients were collected, and processed for single-cell RNA-sequencing analysis. Adjacent-normal pancreas tissue was also collected from two of the patients. Tumor samples were digested, and fluorescence-activated cell sorting was used to isolate viable cells. For one tumor sample, viable, CD45-negative, CD31-negative, and EpCAM-negative cells were also isolated to enrich for CAFs. The 10X Chromium platform was then used to isolate single cells for RNA-sequencing analysis. This work has demonstrated the differences in immune cell populations between adjacent-normal and tumor tissues, and identified subpopulations of epithelial cells and CAFs present in PDAC tumors. This high-throughput analysis is a resource to better understand the cell populations present in PDAC, and may ultimately aid in the development of more effective therapies for this deadly malignancy.</p>

On day 6, MHCIIhi and MHCIIlo BMDC subpopulations were sorted to purify by flow cytometry. RNA was extracted and processed for microarray analysis. EpCAM+CD45- colonic epithelial cells (ECs) in re-fed mice treated with or without antibiotics were isolated and sorted by FACS for RNA extraction and hybridization on Affymetrix microarrays.

Project description:Human intestinal epithelial organoids (IEO) culture models are rapidly emerging as novel experimental tools to investigate fundamental aspects of intestinal epithelial (patho)physiology.
