Methylation clocks - individual colon, small intestine and endometrial crypts

Project description:We developed DNA methylation clocks where ongoing (de)methylation causes the clock to Ã¢Â€Â˜tick-tockÃ¢Â€Â™ back-and-forth between methylated and unmethylated states. We identified tick-tock CpG sites using standard methylation arrays and developed a mathematical modelling framework to quantitatively measure human adult stem cell dynamics from these data. Small intestinal crypts were inferred to contain slightly more stem cells than colon (6.5 Ã‚Â± 1.0 vs 5.8 Ã‚Â± 1.7 stem cells/crypt) with slower stem cell replacement in small intestine (0.79 Ã‚Â± 0.5 vs 1.1 Ã‚Â± 0.8 replacements/stem cell/year). Germline APC mutation increased the number of replacements per crypt (13.0 Ã‚Â± 2.4 replacements/crypt/year vs 6.9 Ã‚Â± 4.6 for healthy colon).

Gene expression data from crypts isolated from WT and Lpcat3 Villin-CreERT2 mice

Project description:We used microarray to analyze the global gene expression in crypts isolated from wild-type (Lpcat3F/F) and Lpcat3 tamoxifen inducible intestine-specific knockout (Lpcat3F/F, Villin-CreERT2) crypts. Phospholipid remodeling is a critical determinant of membrane composition and function. How membrane phospholipid composition affects tissue stem cell function and tumorigenesis is unknown. Here we demonstrate that Lpcat3-dependent phospholipid remodeling regulates intestinal stem cell (ISC) proliferation and promotes tumorigenesis in intestine. The objective of generating this dataset was to analyze the effects of Lpcat3 loss of function on gene expression in mouse intestine crypts.
