Gene expression in Ramos human B cell line induced by treatment with anti-FCRL1 antibody treatment

ABSTRACT: B cell receptor CD40 and FCRL1 are highly expressed in Ramos B cell line. Therefore, these receptors are considered to cooperate in B cell activation. In this study, we compared gene expression profiles induced in Ramos cell line by combined treatments of anti-IgM antibody, anti-CD40 antibody, and anti-FCRL1 antibodies.

Transcriptional profiling of Ramos germinal center B cells

Project description:Transcriptional profiling of Ramos germinal center B cells, comparing untreated cells to cells treated with etoposide, and untreated cells to cells treated with anti-IgM. Both treatments, engagement of the B-cell receptor with anti-IgM and induction of DNA double-strand breaks with etoposide, result in phosphorylation and cytoplasmic sequestration of CRTC2, and cause downregulation of known CRTC2 target gene TCL1. The goal of these experiments was to determine what other genes are downregulated by both of these CRTC2-inactivating treatments, and to compare this list to the list of genes whose promoters were occupied by CRTC2 in our ChIP-on-chip assay. Untreated samples vs. etoposide-treated samples, untreated samples vs. anti-IgM-treated samples. Each comparison was done in biological triplicate plus dye swap.

Identification of genes involved in class switch recombination by genome-wide CRISPR/Cas9 knock-out screen

Project description:This screen aims to identify genes involved in class switch recombination (CSR), a process that allows B cells to change the isotype they express from IgM/IgD to IgG, IgA or IgE. For that purpose, the murine B cell line CH12 stably expressing Cas9 was used. This cell line can be induced to undergo CSR from IgM to IgA very efficiently in vitro when cultured with TGF-b, IL-4 and an anti-CD40 antibody. CH12Cas9 cells were transduced with the second-generation mouse Brie (mBrie) retroviral gRNA library (pMX-mBrie) and selected with puromycin for two weeks to allow for the Cas9-mediated generation of knockouts. Cells were then stimulated to undergo CSR for 72h. Those which failed to undergo CSR (which remained IgM+) or that succeed (which became IgA+) were sorted using magnetic beads. Genes, whose loss-of-function affect the efficiency of CSR, were identified by looking at gRNA enrichment in the IgM+ versus IgA+ populations through deep sequencing.

Effect of hypoxia and treatment with cyclosporine A on chemotaxis of RAMOS B cells

Project description:To investigate the effect of changes in oxygen tension and treatment with cyclosporine A on the chemotactic migration of B cells, we grew RAMOS B cells at 19% and 1% oxygen levels, and at 19% and 1% oxygen levels after treatment with cyclosporine A. We then performed RNA-seq on these RAMOS B cells and subequently gene expression profiling analysis on this RNA-seq data.
