Project description:The human dataset includes the gene expression profile of CD4+ T cells isolated from blood of healthy controls and plated on TCP in RPMI-1640 containing 10% FCS, Penicillin-Streptomycin (50,000 units-50 mg) and L-glutamine (2 mM). Cells were stimulated for 4 days with 20 ng/ml of IL-1beta, 100 IU/ml of IL-2, 20 ng/ml of IL-6, 20 ng/ml IL-23 plus anti-CD2/3/28 beads at a ratio of 1 bead per 10 cells. RNA samples were isolated using the RNeasy Mini Kit (Qiagen) with on-column DNA digestion. The transcriptional profile was evaluated in three different donors using the HT12v4.1 BeadChip arrays from Illumina. Total RNA obtained from CD4+ T cells exposed to Th17-promoting cytokines.

Project description:In response to microenvironmental signals macrophages undergo different activation, indicated as classic/M1 and alternative/M2 polarization. C-Myc transcription factor could be an essential player in M2 polarization. Functional relevance of c-Myc in M2 macrophage biology is investigated by evaluating the effect of 100-58F4, on the transcriptional profile induced on human macrophages by IL-4. Human monocytes were obtained from normal donor buffy coats by two-step gradient centrifugation using Ficoll (Biochrom) and Percoll (Amersham). Non-adherent cells were discarded, and the purified monocytes were incubated for 7 days in RPMI 1640 (Biochom) supplemented with 10% FCS (HyClone) and 100 ng/mL M-CSF to obtain resting macrophages. Macrophage polarization was obtained by removing the culture medium and culturing cells in RPMI 1640 supplemented with 10% FCS and 100 ng/mL LPS plus 20 ng/mL IFN-gamma (M1 polarization) or 20 ng/mL IL-4 (M2 polarization) for 24 h. When needed, chemical inhibitors were added with IL-4.

Project description:CD4+ T cells were purified from the pool of spleens and lymph nodes of naive mice by negative selection (routine purity >98%) using an AutoMacs (Miltenyi Bioscience). Culture medium was RPMI-1640 supplemented with 10% (vol/vol) FCS (LONZA), 2 mM L-glutamine, 100 U/ml penicillin, 100 ug/ml streptomycin, and 0.05 M 2-mercaptoethanol. For Th17 cell differentiation, 5 x 105cells/ml were cultured in round-bottom 96-well plates with mitomycin-C-treated spleen cells (antigen-presenting cells, 1:1 ratio APC:T cells), 1 ug/ml soluble anti-CD3, I mg/ml soluble anti CD28, 1 ng/ml TGF-beta, 10 ng/ml IL-6, 10 ng/ml IL-1beta, 10 ug/ml anti-IFNg and 10 ug/ml anti IL-4. NO-donor (NOC-18) was added at the beginning of the culture (immediately before cells) at the indicated doses. At the end of 3 days culture, the cells were harvested and used for RNA extraction.

Project description:Peripheral blood mononuclear cells (PBMCs) were isolated from buffy coats by Ficoll-Paque centrifugation. Blood monocytes were then purified from PBMCs by positive selection with magnetic CD14 MicroBeads (Miltenyi Biotech). Pure monocytes were cultured for 5 days in RPMI 1640 (Invitrogen) supplemented with 10% heat-inactivated FCS (Dutscher), L-glutamine (Invitrogen), GM-CSF (20 ng/mL; Immunotools), and IL-4 (20 ng/mL; Immunotools). Cell cultures were fed every 2 days with complete medium supplemented with the cytokines previously mentioned. Before infection, we systematically checked the differentiation/activation status of the monocyte-derived DCs by flow cytometry, using antibodies against CD1a, CD14, CD83, and HLA-DR. Only samples presenting the expected phenotype for non-activated DCs – CD1a+, CD14-, CD83-, and HLA-DRlow – were used in downstream experiments. Dendritic cells (DCs) were infected with a Mycobacterium tuberculosis (MTB) strain expressing green-fluorescent protein (H37Rv) for 18 h at a multiplicity of infection of 1-to-1. Project description:Human monocyte-derived DC were cultured at a density of 0.5x10E6 cells/ml in RPMI-1640 supplemented with 10% FCS, 1% Pen/Strep, 10 ng/ml GM-CSF and 10 ng/ml IL4. At day 7, they were stimulated or not with 500 ng/ml LPS. Cells were collected at day 10.
Whole cell lystaes from 2x10E8 cells were used for immunoprecipiation with PU.1 (T-21 SantaCruz) antibody. IgG was used as control.

Project description:Human monocyte THP-1 cells obtained from ATCC were cultured in RPMI 1640 (Invitrogen, Carlsbad, CA) containing 10% FBS and supplemented with 10 mM Hepes (Gibco BRL). THP-1 was differentiated into macrophages by 24-h incubation with 160 nM phorbol 12-myristate 13-acetate (PMA; Sigma, St. Louis, MO) followed by 24-h incubation in RPMI medium. Macrophages were further polarized to M1 macrophages by incubation with 10 pg/ml of lipopolysaccharide (LPS; Sigma) and 20 ng/ml of interferon (IFN)-γ (R&D Systems, MN) and are referred to as M(LPS+IFN-γ) cells. M2 macrophages were obtained by incubation with 20 ng/ml of interleukin (IL)-4 (R&D Systems) and are referred to as M(IL4) cells. To test the represented polarization marker of PMA differentiated-THP-1 macrophages stimulated with 20 ng ml(-1) IFNγ + 10 pg ml(-1) LPS and 20 ng ml(-1) IL-4, which are known to influence macrophage polarization in vetro into the M1 and M2 state, respectively. We used microarrays to detail the gene expression pools to identify distinct M1 and M2 state during this process.

Project description:To activate primary T cells, lymph nodes were removed and disaggregated. Cells were cultured in RPMI 1640 containing L-glutamine, 10% FBS, 50 μM β-mercaptoethanol and penicillin/streptomycin. Cells were stimulated with 1 μg/ml of the CD3 monoclonal antibody (2C11) and 2 μg/ml anti-CD28 (37.51) in the presence of cytokines IL12 (10 ng/ml) and 20 ng/ml IL2 (20 ng/ml). Cells were stimulated for 24 hours. Live TCR activated CD4+ cells were sorted for CD4+ and CD45.1+ expression and DAP1 exclusion prior to collection for proteomics processing. Mice were “wild-type” (ie non-TCR transgenic) from OT-2 CD45.1 expressing C57bl6 background maintained in-house line.

Project description:Metabolic and nutrient-sensing pathways play an important role in controlling the efficacy of effector T cells. Oxygen is a critical regulator of cellular metabolism. However, during immune responses T cells must function in oxygen-deficient, or hypoxic, environments. Here, we used high resolution mass spectrometry to investigate how hypoxia configures the proteome of CD8+ cytotoxic T lymphocytes (CTLs). We identified and quantified over 7,600 proteins and discovered that hypoxia increased the abundance of a selected number of proteins in CTLs. This included glucose transporters, metabolic enzymes, transcription factors, cytolytic effector molecules, checkpoint receptors and adhesion molecules. While some of these proteins may augment the effector functions of CTLs, others may limit their cytotoxicity. These data provide a comprehensive resource for understanding the magnitude of the CTL response to hypoxia and emphasise the importance of oxygen-sensing pathways for controlling CD8+ T cells. Additionally, this study provides new understanding about how hypoxia may promote the effector function of CTLs, while contributing to their dysfunction in some contexts. For this project, P14 cytotoxic T cells (CTLs) were generated from T cells from the spleens of mice. CD8+ T cells were activated for 2 days with the P14-T cell receptor (TCR) cognate ligand (peptide gp33-41 from Lymphocytic Choriomeningitis Virus, LCMV) in the presence of 20 ng/ml IL 2 (Proleukin) and 2 ng/ml IL-12 (Peprotech). Cells were grown in a humidified incubator with a gas atmosphere of 18% oxygen and 5% CO2 and a temperature of 37�C. After 48 hours, the activated CD8+ T cells were removed from TCR stimulation and were cultured in RPMI 1640, with 10% foetal bovine serum (FBS), supplemented with 100 units/ml penicillin-G, 100 �g/ml streptomycin, 50 �M-mercaptoethanol and 20 ng/ml IL-2 (Proleukin). Each day, the T cells were counted and split to 500,000 cells per ml with fresh IL-2 being added to a final concentration of 20 ng/ml. CTLs were differentiated in IL-2 for 4 days, before being counted and re-suspended at a concentration of 300,000 cells per ml in RPMI with 10% foetal bovine serum, 50 units/ml penicillin-G, 50 �g/ml streptomycin, 50 �M-mercaptoethanol and 20 ng/ml IL-2. A volume of 8 mls of the cell suspension was plated per well of a 6 well plate, and the CTLs were either maintained in a gas atmosphere of 18% oxygen and 5% CO2 or transferred to an atmosphere of 1% O2 and 5% CO2 in a Galaxy 48 R incubator (Eppendorf) for 24 hours. Three biological replicates (CTLs generated from three separate spleens) were analysed in this experiment."
