MeDIP-chip of adult mouse hippocampus exposed to neonatal ethanol

ABSTRACT: In this experiment, we exposed mice to ethanol injections on postnatal days 4 and 7. We then extracted whole-hippocampus on postnatal day 70. We performed MeDIP-chip using an antibody against 5mC. We also perfomed MEDME anaylsis using a chip with fully methylated DNA to act as a control. We found alterations in both modifications at many sites, including oxidative stress genes and imprinted loci. We also found many affect lipid metabolism pathways.

Chromatin and DNA methylation immunoprecipitation experiments were performed using commercially available antibodies and analyzed by Illumina sequencing (ChIP-seq and MeDIP-seq). ChIP-seq analysis of H3K27me1 enrichment profiles and MeDIP-seq analysis of 5mC enrichment profiles in 2 biological replicates.

DNA Methylation alterations following binge-like developmental ethanol exposure assessed in 21 day-old mice

Project description:This experiment is an application of MeDIP-seq on hippocampus in a mouse model of fetal alcohol spectrum disorder (FASD). Here, we investigate genome-wide changes in DNA methylation in six C57BL/6 mice (3 ethanol-exposed and 3 saline-exposed). Mice were injected with either ethanol or saline on postnatal days 4 and 7, with hippocampal DNA methylation assessed on postnatal day 21. Across the six mice, there are 151,911 MeDIP peaks mapped to “intergenic”, “gene body”, or “promoter” based on the DNAm peaks proximity to a gene. Of these locations, 18,992 regions (16,374 intergenic, 1,887 gene body, 661 promoter) were common in all six mice (113,532 total) and can be combined for further analysis.

Hydroxylation of 5-methylcytosine by TET2 maintains the active state of the mammalian HOXA cluster (MeDIP-Seq)

Project description:Differentiation is accompanied by extensive epigenomic reprogramming, leading to the repression of stemness factors and the transcriptional maintenance of activated lineage-specific genes. Here we used the mammalian Hoxa cluster of developmental genes as a model system to follow changes in DNA modification patterns during retinoic acid induced differentiation. We found the inactive cluster to be marked by defined patterns of 5-methylcytosine (5mC). Upon the induction of differentiation, the active anterior part of the cluster became increasingly enriched in 5-hydroxymethylcytosine (5hmC), following closely the colinear activation pattern of the gene array, which was paralleled by the reduction of 5mC. Depletion of the 5hmC generating dioxygenase Tet2 impaired the maintenance of Hoxa activity and partially restored 5mC levels. Our results indicate that gene specific 5mC-5hmC conversion by Tet2 is crucial for the maintenance of active chromatin states at lineage-specific loci. Examination of 5-methylcytosine (MeDIP-seq) and 5-hydroxymethylcytosine (hMeDIP-seq) at the HOXA cluster in 2 different developmental stages of a pluripotent cancer cell line.
