Za and Zaa binding profiles in HeLa cells

ABSTRACT: Genome-wide positions of Z-DNA are mapped. ChIP was performed against transiently expressing Flag-Za or Flag-Zaa using Flag antibody in HeLa cells. Za and Zaa ChIP DNA and fragmented genomic DNA were used for sequencing library construction. Each library was sequenced on Illumina GAIIx and HiSeq 2500 and sequenced reads were mapped and normalized.

ChIP-seq investigation of H-NS of Escherichia coli grown in the presence and absence of an antibiotic "Bicyclomycin", a potential inhibitior of transcription termination factor rho.

Project description:We report that inhibition of rho by treatment with bicyclomycin, a potential inhibitor of rho affects H-NS binding to chromosome across most of the binding sites. For the current study, we have flag tagged H-NS by homologous recomination method. Cells were grown in the presence and absence of antibiotic bicylomyin. Chromatin immunoprecipitation was performed and anti flag antibody was used for immunoprecipitation. Immunoprecipitated samples both from BCM- and BCM + conditions were sequenced using HiSeq 1000 model. Input DNA was used as control for this experiment which was also sequenced. The 50-mer reads obtained were then mapped to Escherichia coli Mg1655 K-12 genome. Further analysis was carried out to calculate the ChIP signal score. We observed a drop in ChIP signal for bcm+ condition as compared to bcm-.

Mouse gonadal transcriptome at 12.5dpc, 13.5dpc, 16.5dpc and 6dpp.

Project description:we employed RNA-Seq to examine transcriptome profiles of male and female mouse gonads at 12.5dpc, 13.5dpc, 16.5dpc and 6dpp. Methods: Gonadal mRNA profiles of 12.5dpc,13.5dpc, 16.5dpc and 6dpp mice were generated by deep sequencing, in triplicate, using Illumina Hiseq 2500. The cDNA library was constructed with a SMARTer® Ultra Low Input RNA for lllumina® Sequencing kit (Clontech Laboratories) and sequenced on an Illumina HiSeq 2500.After sequencing, clean reads were obtained by removing reads containing the adaptor sequences, reads with > 5% ambiguous bases, and low-quality reads, then mapped to the mouse genome (version: mm10_GRCm38) using TopHat software. Gene expression level was calculated using the fragments per kilobase per million mapped reads method.

Analysis of Notch2 conditional knockout (CKO) and wild type mouse hippocampal stem cells

Project description:Regulated genes downsteam of Notch2 Methods: mRNA profiles of adult wild type and Notch2 CKO neural stem cells were generated by deep sequencing, in triplicate. Two libraries were generated for each RNA sample using Nextera XT DNA Library Preparation Kit (Illumina) and sequenced by SmartSeq2 kit (Illumina) on different days. Each sample was sequenced twice in two independent lanes on a Illumina HiSeq 2500. The sequence reads that passed quality filters were mapped to the mouse genome (GRCm38) by Bowtie2 and transcript identification and quantification were performed using HTSeq. qRT–PCR validation was performed using SYBR Green assays. Results: This study identifies Notch2 regulated genes in neurogenic neural stem cells of the adult mouse hippocampus.

Genome-widebinding maps of arabidopsis KYP

Project description:We report the application of single-molecule-based sequencing technology for high-throughput profiling of KYP in 10 days old KYPpro::KYP:3xFLAG arabidopsis. By obtaining sequence from chromatin immunoprecipitated DNA, we mapped genome-wide binding levels of KYP:3xFLAG. ChIP was performed using anti-FLAG antibody (sigma M2), and ChIP DNA were analyzed by Illumina NovoSeq.

Genome wide CRISPR screen for Sorafenib resistance in MOLM13 and MV411 cells using Y. Kosuke library

Project description:MOLM13 or MV411 cells were generated to express Cas9, infected with CRISPR library (Tzelepis et al 2016) , selected for puromycin resistance and exposed to Sorafenib (50nM), Crenolanib (20nM) or vehicle, DMSO. Cells were collected at time 0 (post puromycin selection), day 7 and 14 for Sorafenib as well as 14 and 21 for Crenolanib. DNA was extracted and sgRNA barcodes were amplified. The resulting PCR library was deep sequenced using the Illumina HiSeq 2500 using 6 samples per lane.

Quantitative multiplexed ChIP-Seq (MINUTE-ChIP) from formaldehyde-fixed material

Project description:In crosslinked MINUTE-ChIP, formaldehyde-fixed chromatin is fragmented using sonication, blunted and ligated to double-stranded DNA adaptors that include a T7 RNA polymerase promoter and a sample barcode sequence. Finally, samples are combined and subsequent ChIP reactions are performed with the pooled samples. ChIP material is prepared into an Illumina-compatible library using linear amplification by virtue of T7 RNA polymerase, reverse transcription and a low-cycle library PCR amplification. Here, we demonstrate a MINUTE-ChIP for Nanog from formaldehyde-fixed cells using fragmentation by sonication.
