To investigate expression profile of Bacillus subtilis w.r.t. different inductions

ABSTRACT: In this study, we have tried to comprehensively understand the differential expression of genes in B. subtilis when the cells are grown in media with combination of 'C' and 'N' sources compared to a control (in the presence of glucose).

Transcriptome analysis of the Bacillus subtilis ccpA topA(S478P) strain

Project description:In this study the isogenic Bacillus subtilis mutant strains ccpA topA+ and ccpA topA(S478P) were analyzed. The S478P suppressor mutation occurred when the ccpA mutant was grown on minimal medium supplemented with glucose and ammonium as single sources of carbon and nitrogen, respectively. Under these conditions, the ccpA mutant is unable to produce enough glutamate for growth, since gltAB, encoding the glutamate synthase, is not expressed. In order to get an insight how the S478P mutation in the DNA topoisomerase I affects expression on a global level, the two strains were subjected to a microarray analysis. Bacteria were cultivated in minimal medium supplemented with glucose and glutamate. The microarray data show that the topA(S478P) mutation results in a global re-direction of the central carbon metabolism that includes glutamate biosynthesis.

Growth-rate-dependent gene expression in Bacillus subtilis

Project description:The B. subtilis transcriptome was analyzed under conditions of different growth rates, i.e. during growth in different cultivation media. Gene-level intensities were scaled based on the intensity values of 10 spike-in transcripts. This approach allowed to determine the total mRNA fraction out of the total RNA pool. The data revealed that the proportion of total mRNA in total RNA remained constant across samples which implies that total mRNA abundance in B. subtilis increases proportionally to the growth rate.

Physiological and cell morphology adaptation of Bacillus subtilis at near-zero specific growth rates: a transcriptome analysis.

Project description:B. subtilis was cultured in a retentostat at extremely low growth rates and the adaptation of B. subtilis to these near-zero growth conditions was studied by analysis of the transcriptome and genome. During retentostat culturing the specific growth rate decreased to a minimum of 0.00006 h-1, corresponding to a doubling time of 470 days. Transcriptome analysis shows that while cells under near-zero growth conditions exhibit many characteristics of stationary phase cells, they are also fundamentally different. Stress resistance mechanisms were only mildly induced in response to the progressively decreasing growth-rate and while glucose was still supplied, cells were ready for utilization of alternative carbon sources. Genome resequencing, of samples taken 40 days after inoculation to reach zero-growth conditions, indicated that only minor changes in the genome occurred and that these most likely did not play a role in the transcriptional responses.

Project description:Identification of the specific WalR (YycF) binding regions on the B. subtilis chromosome during exponential and phosphate starvation growth phases. The data serves to extend the WalRK regulon in Bacillus subtilis and its role in cell wall metabolism, as well as implying a role in several other cellular processes. For each sample analyzed in this study three biological replicates were performed. Three different samples were taken from a strain expressing the WalR-SPA protein as well as from wild-type (168) without a tagged WalR. Samples were taken from exponentially growing cells in low phosphate medium (LPDM) as well as from phosphate-limited cells (T2). Each sample compares ChIP DNA vs. Total DNA from the same cells.

Transcriptome analysis of glucose starved Bacillus subtilis cells

Project description:In this study, temporal changes in the proteome, transcriptome and extracellular metabolome of B. subtilis caused by glucose starvation were monitored. For proteomic profiling, a combination of in vivo metabolic labeling and shot gun mass spectrometric analysis was carried out for five different proteomic subfractions (i. cytosolic, ii. extracellular, iii. membrane, iv. integral membrane, and v. surface proteome fraction) leading to the identification of about 52% of the predicted proteome of B. subtilis. Acquired proteomic and transcriptomic data were analyzed using Voronoi treemaps which link functional classifications and relative expression changes of gene products according to their fate in the stationary phase. The data obtained enables for in-depth analysis of major physiological processes including protein degradation and is the first comprehensive profiling of changes in the membrane subfraction.
