Gene expression profiling of cell subpopulations from different regions of the mouse brain

ABSTRACT: As a starting point for dissecting the cellular heterogeneity of astrocytes in the adult brain, we focused our initial studies on the olfactory bulb (OB) and combined an Aldh1l1-GFP reporter mouse with candidate cell surface markers to isolate astrocyte sub-populations using FACS analysis. To this end, we screened a panel of cell surface antigens for their ability to divide the Aldh1l1-GFP astrocyte population within the OB into distinct sub-populations. Candidate cell surface markers were selected based on previously published gene expression profiling data from our lab and others and antibody availability. Different subpopulations from different brain regions were profiled for gene expression.

Project description:Developmental regulation of gliogenesis in the mammalian CNS is incompletely understood, in part due to a limited repertoire of lineage-specific genes. We used Aldh1l1-GFP as a marker for gliogenic radial glia and later-stage precursors of developing astrocytes and performed gene expression profiling of these cells. We then used this dataset to identify candidate transcription factors that may serve as glial markers or regulators of glial fate. Our analysis generated a database of developmental stage-related markers of Aldh1l1+ cells between murine embryonic day 13.5-18.5. Using these data we identify the bZIP transcription factor Nfe2l1 and demonstrate that it promotes glial fate under direct Sox9 regulatory control. Thus, this dataset represents a resource for identifying novel regulators of glial development. 18 total samples consisting of three biological replicates each of flow sorted embryonic spinal cord Aldh1l1-GFP positive cells and whole cord, spanning the radial glial to astrocyte transition

Regional spinal cord gene expression profiling of adult astrocytes

Project description:There is emerging evidence that astrocytes exhibit molecular and cellular heterogeneity; however, whether distinct subpopulations perform these diverse roles remains poorly defined. Previous studies used Aldhl1l1 as a bulk astrocyte marker. Here we show that the Lunatic Fringe-GFP (Lfng-GFP) bacteria artificial chromosome mouse line specifically labels astrocyte populations within lamina III and IV of the dorsal spinal cord. We compared the transcriptional profile of Lfng-GFP+ astrocytes with Aldh1l1-GFP astrocytes to identify what is unique about the astrocyte population.

Cell type-specific biotin labeling in vivo resolves regional neuronal and astrocyte proteomic differences in mouse brain

Project description:Proteomic profiling of brain cell types using isolation-based strategies pose limitations in resolving cellular phenotypes representative of their native state. We generated a novel mouse line for cell type-specific expression of biotin ligase TurboID, leading to in vivo biotinylation of proteins. Using adenoviral and transgenic approaches to label neurons, we show striking protein biotinylation in neuronal soma and axons throughout the brain and quantified over 2,000 neuron-derived proteins spanning synaptic proteins, transporters, ion channels and disease-relevant druggable targets. Next, we compared Camk2a-neuron and Aldh1l1-astrocyte proteomes and resolved brain region-specific proteomic differences within both cell types, some of which may underlie selective vulnerability to neurological diseases. Leveraging the cellular specificity of proteomic labeling, we used an antibody-based approach to uncover differences in neuron and astrocyte-derived signaling phospho-proteins and cytokines. This approach will facilitate the characterization of cell-type specific proteomes in a diverse number of tissues under both physiological and pathological states.

Time series scRNAseq analysis in mouse and human informs optimization of rapid astrocyte differentiation protocols

Project description:Macroglia (astrocytes and oligodendrocytes) are required for normal development and function of the central nervous system, yet many questions remain about their emergence in the brain and spinal cord. Here we used single-cell RNA sequencing (scRNAseq) to analyze over 298,000 cells and nuclei during macroglia differentiation from mouse embryonic and human induced pluripotent stem cells. We computationally identify candidate genes involved in fate specification of glia in both species, and report heterogeneous expression of astrocyte surface markers across dif- ferentiating cells. We then used our scRNAseq data to optimize a previous mouse astrocyte differentiation protocol, decreasing the overall protocol length and complexity. Finally, we used multiomic, dual single nuclei (sn)RNAseq/snA- TACseq analysis to uncover potential genomic regulatory sites mediating glial differentiation. These datasets enable future optimization of glial differentiation protocols and provide insight into human glial differentiation.
