Project description:Human RPE-19 cells were treated with either Trolox (50 µg/mL), lutein (10 µg/mL) or gac peel extracts (0-200 µg/mL) for 12, 24, 48 or 72 h before being exposed to 500 µM H2O2 for 24 h prior to RNA collection. Results were presented as the fold change compared to untreated controls ± SEM (n=3), different letters indicated statistical significance at p≤0.05 between different treatments (Analysis by One-way ANOVA with Turkey’s LSD test).

Project description:To explore acetate wether exerted its effects on T cell recall function and metabolism via transcriptional regulation. We used the Easy sepTM Mouse CD8+ T Cell Isolation Kit for negative selection of CD8+ T cells. Then CD8+ T cells were cultured in complete RPMI-1640 culture medium with recombinant mouse IL-2 (15 ng/ml) and anti-CD28 (1 µg/ml) in plate pre-coated with anti-CD3 (2 mg/ml). CD8+ T cells (2×106 cells/ml) were treated with or without sodium acetate (5 mM) for 24 hour, and co-cultured with/without 4T1 cells (1×105 cells/ml) for 48 hours. Subsequently, we removed the dead cells with EasySepTM Dead cell Removal (Annexin V) Kit and collected CD8+ T cells for RNA sequencing.

scRNA-seq of HSPC treated with gemcitabine and carbplatin

Project description:The study used cryopreserved hematopoietic stem and progenitor cells (HSPCs) harvested from one patient with chronic myelogenous leukemia (CML). The cells were thawed and acclimatized for 48 hours in StemMACS HSC Expansion Media XF (Miltenyi Biotec) supplemented with StemMACS HSC Expansion Cocktail (Miltenyi Biotec) at 37°C in a humidified atmosphere containing 5% CO2. 4 samples of 2000000 HSPCs in 2 ml media each were then prepared and treated for 24 hours: carboplatin-high: 150 µg/ml carboplatin carboplatin-low: 18.75 µg/ml carboplatin gemcitabine: 25 ng/ml gemcitabine control: no drug Single-cells were subsequently extracted using the ddSEQ™ Single-Cell Isolator (Bio-Rad) and later sequenced using the SureCell™ Whole Transcriptome Analysis 3' Library Prep Kit (Illumina) on the NextSeq 500 System (Illumina) using the NextSeq 500/550 High Output Kit v2.5 150 Cycles (Illumina) all following the manufacturer's instructions. FASTQ-files were then processed following the ddSeeker (Romagnoli, D., et al., BMC Genomics 2018, doi:10.1186/s12864-018-5249-x) and Drop-seq (Macosko, E.Z., et al., Cell 2015, doi:10.1016/j.cell.2015.05.002) protocols for processing scRNA-seq data to yield the final digital gene expression for each cell.

Project description:Human B cells were isolated from peripheral blood from one healthy donor and two patients with Common Variable Immunodeficiency (CVID) and were immortalized by infection with Epstein Barr virus (EBV) in vitro. Immortalized EBV-B cells (in biological triplicates) were treated twelve different ways for 4 hours: 1.untreated control, 2. Thapsigargin (Tg) 1 µM, 3. Tunicamycin (Tm) 10 µg/ml, 4. 4-phenylbutyrate (4-PBA) 1 mM, 5. Tg 1 µM plus 4-PBA 1 mM, 6. Tm 10 µg/ml plus 4-PBA 1 mM, 7. Dimethyl sulfoxide (DMSO) 1 mM, 8. Tg 1 µM plus DMSO 1 mM, 9. Tm 10 µg/ml plus DMSO 1 mM, 10. Tauroursodeoxycholic acid (TUDCA) 5 mM, 11. Tg 1 µM plus TUDCA 5 mM, and 12. Tm 10 µg/ml plus TUDCA 5 mM. We used Applied Biosystems TaqMan OpenArray Real-Time PCR System (Thermo Scientific) to quantitate gene expression of relevant genes from the cells (in technical triplicates).
