Project description:Metastatic neuroblastomas lacking amplification of the MYCN proto-oncogene vary in their clinical behavior. Those diagnosed before one year of age are least aggressive and those diagnosed after two years are most aggressive. To improve current risk stratification and gain insight into the biological processes that account for this phenomenon, we analyzed expression profiles from 102 primary untreated neuroblastomas. A 55 gene model classified patients diagnosed after 12 months of age based on molecular risk with an error rate of 17.5%. The progression-free survival for this group was 16% and 79% if their tumors had molecular high or low risk profiles (p<0.001). Expression profiles of tumors with molecular high-risk features included genes relating to regulation of growth and programmed cell death. This series also includes 15 samples obtained at disease relapse. Fourteen out of the fifteen samples had molecular high risk features. Keywords: repeat

Kaplan-Meier analysis indicated that the patients in an intermediate group defined by existing markers are divided by microarray into two further groups with 5 year survivals for 36% and 89% of patients (p < 10(-4)), i.e., with unfavorably and favorably predicted neuroblastomas, respectively. According to these results, we developed a gene subset chip for a clinical tool, for which our classifier exhibited 88% prediction accuracy. Project description:To confirm the neuroblastomas (NB) identity of human neuroblastomas from mouse-human neural crest chimeric mice model (CHNBs) we characterized their gene expression profiles by RNA-Seq (CHNBs MYCN+ALKF1174L; n=8). For a global comparison of gene expression profiles of CHNBs with other NB models, we further collected RNA-seq data from patient derived xenografts of neuroblastoma (PDX NBs ; MYCNamp+ALKwt PDX; n=2, and MYCNamp+ALKF1174L PDX; n=3), neuroblastomas from genetically engineered mouse model (GEMM NBs; Th-MYCN+ALKF1174L; n=3), neuroblastoma established cell lines (n=2; Kelly, MYCNamp+ALKF1174L; SH-SY5Y, MYCNwt+ ALKF1174L), human pluripotent derived human neural crest cells (hNCCs; wt hNCCs; n=2, and MYCN+ALKF1174L hNCCs, with Dox; n=2) and from hNCC xenografts (MYCN+ALKF1174L; n=5).

Project description:High-risk 11q deleted neuroblastomas (NBs) typically display an undifferentiated/poorly differentiated morphology. NB is thought to develop from Schwann cell precursors (SCPs) and un-differentiated neural crest derived cells (NCC). It is therefore vital to understand the mechanisms involved in the block of differentiation. We showed that an important and novel role for oncogenic ALK-ERK1/2-SP1 signaling may be the maintenance of an undifferentiated state of transformed NC-derived progenitors that is achieved by repression of DLG2, a tumor suppressor in NB. DLG2 is expressed in the ‘bridge signature’ that represents the transcriptional transition state when neural crest cells or Schwann Cell Precursors (SCP) become chromaffin cells of the adrenal gland. The importance of SP1 and DLG2 in this process is highlighted by our findings that restoring DLG2 expression spontaneously drives NB differentiation. Further, genetic analysis of high-risk 11q deletion NB patient identified genetic lesions in the DLG2 gene, Our data also suggest that further exploration of other ‘bridge genes’ may help to better understand the mechanisms underlying the differentiation of NC-derived progenitors and their contribution to NB.

Project description:Integrated analysis of array-based comparative genome hybridization (aCGH) and gene expression profiling was conducted by using primary neuroblastomas. This submission corresponds the latter gene expression data. Keywords: other Thirty mass screening-detected and 40 sporadic neuroblastomas were analyzed by both aCGH and gene expression profiling. A UCSF BAC array carrying 2,464 clones was used for the former experiment. For the latter experiment, an in-house cDNA microarray, carrying 5,340 cDNAs obtained from the oligo-capping cDNA libraries generated from anonymous neuroblastoma tissues, were used. Preparation of RNA, hybridization, reading of spots, and statistical analyses were conducted as reported previously [Ohira M, et al. Cancer Cell 2005;7:337-50.]. This series corresponds expression profiles for 40 sporadic neuroblastomas.
