PRDM15 mutation prevents forebrain development through an Otx2 pathway

Project description:Acquiring correct brain anatomy and function requires extensive morphogenesis and patterning, which is regulated by a complex gradient of transcription factors. Members of the PR domain containing (PRDM) chromatin-modulating family of transcriptional regulators function in neuronal specification and brain patterning. Little is known about the function of PRDM15, even though it is predicted to have a role in the development of the central nervous system, and lies in the Down syndrome trisomy region of HSA21 and MMU16. Here, we show that PRDM15 is required for forebrain development and repression of hindbrain gene expression. The phenotype of Prdm15 mutants mimics that of Otx2 loss. Using RNA sequencing, we found that a PRDM15 dependent molecular pathway, which includes many homeodomain factors that pattern the forebrain, including OTX2 and PAX6, is disrupted in Prdm15 mutants. Consistent with the role of OTX2 as a master regulator of forebrain development, which represses rostral expansion of the hindbrain to maintain the brain rostro-caudal axis, conditionally inactivating PRDM15 in the forebrain also truncates the forebrain and disrupts the brain rostro-caudal axis. PRDM15 co-expresses with OTX2 in cells of the primordial anterior forebrain, a region where OTX2 is known to function, and PRDM15 binds to the Otx2 promoter, suggesting it may directly impact Otx2 expression. These findings place PRDM15 in the forebrain transcriptional hierarchy for the first time, revealing that PRDM15 is a candidate for pathogenesis in Down syndrome or other neurodevelopmental disorders.

Project description:Mouse embryonic stem cells (mESCs), derived from pre-implantation blastocyst cells, can be maintained in vitro in defined N2B27 medium supplemented with two chemical inhibitors for GSK3 and MEK (2i) and the cytokine leukemia inhibitory factor (LIF), which act synergistically to promote self-renewal and pluripotency. Many efforts have been devoted to identify genes that promote exit from the pluripotent state and the transition to a primed state of differentiation. One of the first identified players in this process was the Wnt/b-catenin effector TCF7L1 (previously referred to as TCF3), belonging to the family of four TCF/LEF transcription factors, which acts as pro-differentiation factor by repressing pluripotency genes. Of note, there is little evidence that the genetic abrogation of the mechanisms required for the exit from the pluripotent state is sufficient to enable self-renewal in the absence of 2iL. Here, we found that complete loss-of-function of Tcf7, Lef1, Tcf7l1 and Tcf7l2, the genes encoding for the four TCF/LEF transcription factors, (refered to as qKO) allows mESCs to become fully 2iL-independent and to propagate in basal N2B27. In addition to RNA-seq data deposited under accession number E-MTAB-10564, chromatin immunoprecipitation followed by deep DNA sequencing (ChIP-seq) has been performed in CHIR-stimulated mESCs. Here, the DNA binding landscape of β-catenin has been analyzed to assess its possible connection to TCF/LEF-mediated pluripotency.

Mapping Promoter CpG Methylation in mESCs

Project description:DNA methylation and histone modifications influence gene activities in a variety of mammalian cells. We report here the large scale mapping of DNA methylation patterns at proximal promoter regions in mouse embryonic stem cells (mESCs). A majority of methylated genes represent cell differentiation-associated genes that are repressed in mESCs. In contrast, unmethylated genes include many housekeeping and pluripotency genes such as STAT3 and Oct4/Nanog/Sox2, which are essential for ESC self-renewal. By comparing methylation patterns to the binding domains of Oct4/Nanog, Polycomb proteins, and histone H3 lysine (K) 4/27 trimethylation on gene promoters, we found that promoter DNA methylation is frequently the only epigenetic marker associated with a subset of silenced genes in mESCs that do not possess H3 K4/K27 trimethylation marks and are free from the binding of Polycomb proteins and the Oct4/Nanog transcription factors. Gene expression profiling of demethylated mESCs showed that a majority of up-regulated genes, including a subset of X-linked genes and many development genes, represent a distinct population of genes that are neither targeted by Polycomb and Oct4/Nanog, nor carry H3 K4/K27 trimethylation marks. Our data suggest that promoter methylation patterns in mESCs represent a unique epigenetic program that complements other regulatory mechanisms to allow the expression of pluripotency genes, but represses a subset of genes that will only be activated in specific cell lineages upon cell differentiation. RNAseq in immortalized human podocyte cell line following PRDM15 CRISPR knock-out

Project description:We recently identified variants in PRDM15 in affected individuals with proteinuric kidney disease. To determine the downstream pathways mediated by PRDM15 knock-down, PRDM15 knock-out immortalized podocyte cell lines were generated using CRISPR/Cas genome editing. Two different guide RNAs were utilized to generate two different cell lines, while a scramble guide RNA was utilized as control. We performed RNAseq and identified 151 differentially regulated genes, which coalesced upon pathways involved in renal development.
