Validation of gene expression from rice locus (dye-swap experiment)

ABSTRACT: Transcription from 23K TIGR-loci were confirmed by full-length cDNA mapping, but other 33K TIGR-loci were not confirmed. However, it was not natural to think that full-length cDNA libraries was included almost rice genes, because the transcription of 3K CDS-ANE were confirmed by other transcriptome resources in TIGR OSA1. So, for detection of gene expression from FL-locus and TIGR-locus, we designed about 82K 60mer oligo probes based on TIGR Pseudomolecules release 2. However, TIGR-locus was revised according to revised Pseudomolecules and other additional transcriptome resources. Therefore designed 82K probes were re-mapped on TIGR4 ,and 63455 probes were mapped on 43090 locus Keywords: tissue type comparison

Microarray analysis to reveal transcriptional differences between a pair of isogenic tobacco cell lines, SL (wild-type) and ALT301 (aluminum-tolerant), under normal growth condition

Project description:Using our microarray data, we identified 1, 303 probes (680 upregulated; 623 downregulated; with known functions) with changes of at least 2-fold in their differential transcript levels with significance (P < 0.05) in ALT301, compared with SL (note that some probes within the 1,303 probes carry the same TIGR ID and/or UniGene ID). Focusing on the genes related to glycolysis, the TCA cycle, and antioxidant systems, we found several genes differentially expressed between the lines.

Project description:[Oryza sativa Genome Oligo Set Version 1.0 was designed by Beijing Genomics Institute (BGI) and contain 60,727 70mer oligos representing both indica and japonica genomes. All oligos were designed from cDNAs, expreseed sequence tag (EST) sequences, predicted genes of BGI rice genome build and other public resources. Mapping to TIGR rice genome pseudommolecues release 2 is based on the BLAST results, if a oligo has greater than 97% identity to a gene sequence from TIGR pseudomolecules, the oligo represents that gene. Project description:Using our microarray data, we identified 1, 702 probes with known functions (661 upregulated and 1, 041 downregulated) with changes of at least 2-fold in their differential transcript levels with significance (P < 0.05) under Al treatment condition, compared with control condition in SL cells (note that some probes within the 1, 702 probes carry the same TIGR ID and/or UniGene ID). Microarray analysis of up- and down-regulated genes under Al exposure and following Gene Ontology (GO) enrichment analysis for biological process revealed only one GO term for the upregulated genes, ‘response to chitin’, annotated with genes coding MAP kinase (WIPK) and transcription factors (NtMYB3, NtERF1) but nine GO terms for the downregulated genes, including ‘cell wall loosening’ and ‘lipid transport’, annotated with genes coding expansins (NtEXPAs) and lipid transport protein (LTP) and LTP-like (NtLTP3, NtEIG-C29), respectively.

Association between progesterone concentration in early diestrus and endometrial gene expression in grazing dairy cows

Project description:The objective of this study was to evaluate the association between progesterone concentration (P4) at day 4 of the estrous cycle (beginning of diestrus) and endometrial global gene expression at day 9 (middle diestrus) in lactating grazing dairy cows. Blood samples were obtained on days 0, 4 and 9 for P4 measurement by chemiluminescence. Cows were asignated to one of the following groups (n=3/group): cows with low physiological P4 at day 4 (PLP4), cows in anestrous (ANE), cows with high physiological P4 at day 4 (HPP4) and superovulated cows (SO). Endometrial biopsy samples were obtained on day 9 for RNA sequencing. Quality control and determination of differentially expressed genes (DEG; FDR<0.05) were determined using the edgeR package for R. The number of DEG between groups were: HPP4 vs LPP4: 453; HPP4 vs ANE: 623; SO vs LPP4: 603; SO vs ANE: 1102; LPP4 vs ANE: 261 and SO vs HPP4: 0. Functional analysis using the DAVID database revealed that endometrial genes upregulated by low P4 are enriched in the immune system and inflammatory response. Conversely, genes upregulated by high P4 are enriched inmodulation of uterine relaxation-contraction, GnRH signaling pathway, focal adhesion and EGF-like related terms. In conclusion, our results support the concept of changes in P4 at the beginning of the luteal phase could be associated with the endometrial expression of critical genes involved in the preparation of the uterine environment for embryo implantation.
