Affymetrix SNP array data for long time/short time survivors

ABSTRACT: Ovarian cancer is the seventh-most common cancer and the eight-most common cause of death from cancer in woman. Some women with ovarian cancer survive a long time (> 10yrs). We want to know if there’s a genetic difference between these long survivors and the broader population of interest. Affymetrix SNP arrays were performed according to the manufacturer's directions on sample DNA.

The genomic and immune landscape of long-term survivors of high-grade serous ovarian cancer [Methylation array]

Project description:Less than half of all patients with advanced-stage high-grade serous ovarian cancers (HGSC) survive more than five years post-diagnosis but those who have an exceptionally long survival could provide new insights into tumor biology and therapeutic approaches. We analyzed 60 patients with advanced-stage, HGSC who survived more than 10 years after diagnosis using whole-genome sequencing, transcriptome, and methylome profiling of their primary tumor samples, comparing this data to 66 short- or moderate-term survivors. Tumors of long-term survivors were more likely to have multiple alterations in genes associated with DNA repair, and more frequent somatic variants resulting in an increased predicted neoantigen load. Patients clustered into survival groups based on genomic and immune cell signatures, including three subsets of patients with BRCA1 alterations with distinctly different outcomes. Specific combinations of germline and somatic gene alterations, tumor cell phenotypes, and differential immune responses appear to contribute to long-term survival in HGSC. Methylation profiling was done on 58 high grade serous ovarian cancer samples, 53 of which were primary tumors and and 5 were relapse tumors. 73 primary tumors from GSE65820 were also used as part of the cohort.

Epigenetic memory of radiotherapy in dermal fibroblasts impairs wound repair capacity in cancer survivors (RNA-Seq)

Project description:Long-term toxicities caused by cancer treatments have recently gained increasing recognition due to a steadily growing population of cancer survivors. Radiotherapy (RT) is a common treatment known to unintentionally harm surrounding normal tissues including the skin, hindering wound healing even years after treatment. Our study aimed to elucidate the underlying mechanisms of these late-onset adverse effects caused by RT. By comparing paired skin biopsies from previously irradiated (RT+) and non-irradiated (RT-) sites in breast cancer survivors who underwent RT years ago, we discovered compromised wound healing capacity and impaired fibroblast functions in the RT+ skin. By employing ATAC-seq, we identified altered chromatin landscapes in RT+ fibroblasts, pinpointing THBS1 as a crucial epigenetically primed wound repair-related gene. Further confirmation of THBS1's significance during wound repair came from single-cell RNA-sequencing and spatial transcriptomic analysis of human wounds. Remarkably, heightened and sustained THBS1 expression was observed in RT+ fibroblasts in both mouse and human radiation wound models, leading to impaired fibroblast motility and contractility. Encouragingly, our study found that treatment with anti-THBS1 antibodies promoted ex vivo wound closure in RT+ skin from breast cancer survivors. These findings indicate that dermal fibroblasts retain a long-term radiation memory recorded in the form of epigenetic changes. Targeting this maladaptive epigenetic memory shows promise for mitigating the late-onset adverse effects caused by RT, offering potential solutions to improve the quality of life for cancer survivors.

Corticosteroid treatment during sepsis influences hippocampal function in survivors

Project description:Millions of sepsis survivors annually face long-term neuropsychiatric sequelae of their illness. Corticosteroids are frequently administered in sepsis, and their use affects neuropsychiatric outcomes, but the mechanisms are unknown. We used the cecal ligation and puncture method to induce acute infection in mice and test the hypothesis that corticosteroid treatment during illness has long-term effects on hippocampal function. Functional phenotyping and hippocampal RNA-sequencing were performed in the same survivor mice to identify underlying mechanisms of behavioral and neuroendocrine outcomes. Long-term CLP survivors exhibited anxiety-like behavior, increased central hypothalamic-pituitary-adrenal (HPA) axis activity, and persistent systemic and neuro-inflammation. The relationship between gene expression and behavior suggested a protective role for inflammation and oxidative metabolism after CLP. Corticosterone treatment during illness had distinct effects on hippocampal function in survivors, including object memory impairment. The long-term behavioral effects of corticosterone treatment were associated with persistent downregulation of activity-dependent gene expression in the hippocampus. The results suggest that corticosteroid treatment for sepsis influences hippocampal function in survivors via long-lasting changes to basal hippocampal activity. Neural activity, inflammation, and oxidative metabolism should be explored as future treatment targets to modify neuropsychiatric outcomes in sepsis survivors.

DNA methylation alterations in acute lymphoblastic leukemia survivors with late neurocognitive deficits: PETALE cohort

Project description:Many survivors of acute lymphoblastic leukemia (ALL) develop late effects that include lifelong impairments in cognitive function. We examined DNA methylation (DNAm) patterns in healthy blood from two independent cohorts of ALL survivor to 1) identify distinct genome-wide DNAm alterations (signatures) in survivors, and establish long-term epigenetic dysregulation as a common outcome of ALL treatment, and 2) elucidate the role of epigenetics as a biomarker and potential mechanism of neurocognitive deficits in ALL survivors. We identified a signature of 452 CpG sites in the blood of ALL survivors vs. controls, that demonstrated ~99% sensitivity and 85% specificity, irrespective of time elapsed from the end of treatment. Using St. Jude LIFE as a validation cohort, we found that survivors of non-ALL childhood cancers carried a different DNAm signature. Finally, we found 43 distinct CpGs associated with neurocognitive deficits as defined by the neuropsychological test, DIVERGT, that replicated across our two cohorts of ALL survivors. We propose DNAm as a potential biomarker that could predict patients most likely to experience neurocognitive deficits following ALL treatment and inform early interventions.
