Transcriptomic analysis of Mtb H37Rrv and MtbΔwhiB4 upon treatment with 0.25 mM CHP

ABSTRACT: WhiB4 regulates expression of anti-oxidant genes and its own expression was shown to be down-regulated upon exposure to oxidatants like CHP. Further MtbΔwhiB4 was shown to survive better under oxidaitve stress. Thus, we did microarray upon exposure to 0.25 mM CHP to study comprehensively the WhiB4 regulon under oxidative stress.

Analysis of differential gene expression in the choroid plexus (ChP) of P60 mice at 9am and 9pm

Project description:3 mice per timepoint (9am and 9pm) with FoxJ1-Cre x TRAP-BAC-EGFP:L10a dissected choroid plexus. Transmission and secretion of signals via the choroid plexus (ChP) brain barrier can modulate brain states via regulation of cerebrospinal fluid (CSF) composition. Here, we developed a platform to analyze diurnal variations in male mouse ChP and CSF. Ribosome profiling of ChP epithelial cells revealed diurnal translatome differences in metabolic machinery, secreted proteins, and barrier components. Using ChP and CSF metabolomics and blood-CSF barrier analyses, we observed diurnal changes in metabolites and cellular junctions. We then focused on transthyretin (TTR), a diurnally regulated thyroid hormone chaperone secreted by the ChP. Diurnal variation in ChP TTR depended on Bmal1 clock gene expression. We achieved real-time tracking of CSF-TTR in awake TtrmNeonGreen mice via multi-day intracerebroventricular fiber photometry. Diurnal changes in ChP and CSF TTR levels correlated with CSF thyroid hormone levels. These datasets highlight an integrated platform for investigating diurnal control of brain states by the ChP and CSF.

Analysis of differential gene expression in the choroid plexus (ChP) of E16.5 and P60 mice

Project description:Age-appropriate regulation of cerebrospinal fluid (CSF) dynamics including production, flow, and clearance (e.g. via glymphatics and dural lymphatics) is essential for brain health. The choroid plexus (ChP) is an important compartment in CSF dynamics but its contribution is poorly understood. To identify temporally regulated ChP epithelial cell functions that may relate to increased ATP demand, we investigated transcripts that are prioritized for translation, therefore reflecting the functional preference of the ChP tissue. We employed Translating Ribosomal Affinity Purification. We identified ChP Na-K-Cl co-transporter [NKCC1] as developmentally regulated, in both expression and function, by mechanisms ranging from epigenetic (NuRD) to post-translational, coupled with increased ATP production. Premature NKCC1 overexpression in ChP accelerated CSF [K+] reduction, reduced ventricle size, and increased intracranial compliance by adulthood as measured by a murine intracranial pressu re monitor paired serially with MRI. Our data point to a critical developmental period when ChP transiently absorbs CSF through NKCC1-mediated K+ transport, which bears implications on lifelong brain fluid homeostasis and health.

They have been found to play a role in oncogene transcription and tumour maintenance. Using ChIP-Seq, we profiled H3K27ac, H3K4me and H3K4me3 binding in CHP-134 neuroblastoma cells. We identified H3K27ac, H3K4me and H3K4me3 binding sites in the CHP-134 neuroblastoma cell line.

Project description:The early signaling events involved in oxidant recognition and triggering of oxidant-specific defense mechanisms to counteract oxidative stress still remains largely elusive. Our discovery driven comparative proteomics analysis revealed unique early signaling response of yeast Saccharomyces cerevisiae on proteome level to oxidants with different mechanism of action as early as 3 min after treatment with four oxidants, namely H2O2, cumene hydroperoxide (CHP), menadione and diamide, when protein abundances were compared using label-free quantification relying on a high-resolution mass analyzer (Orbitrap). We identified significant regulation of 196 proteins in response to H2O2, 569 proteins in response to CHP, 369 proteins in response to menadione and 207 proteins in response to diamide. Only 17 proteins were common across all treatments, but several more proteins were shared between two or three oxidants. Pathway analyses revealed that each oxidant triggered unique signaling mechanism associated with cell survival and repair. Signaling pathways mostly regulated by oxidants were Ran, mTOR, Rho, and eIEF2. Furthermore, each oxidant regulated these pathways in a unique way indicating specificity of response to oxidants having different mode of action. We hypothesize that interplay of these signaling pathway may be important in recognizing different oxidants to trigger different downstream MAPK signaling cascades and induce specific responses.
