Expression analysis of zebrafish liver after exposure in naphthalene

ABSTRACT: Investigation of whole genome gene expression level changes in zebrafish liver under naphthalene treated（high-concentration group and low-concentration group）, compared to the solvent control group revealed that 76 genes and 88 genes were differentially expressed respectively in the fish caged at the low-concentration and high-concentration. KEGG pathway and GO analysis of the differentially expressed genes, showed significant enrichment in several meaningful categories.

Healthy 5-month-old adult zebrafish (AB strain) maintenance and chemical exposure to 84Î¼g/L and 840Î¼g/L naphthalene and 0.005% Dimethyl sulfoxide as the solvent control were performed according to published research protocols. Prior to exposure, the fish were acclimatized in 50L aerated fresh water in glass tanks for 2 weeks, under controlled environmental conditions with the water temperature maintained at 26Â±0.5â?? for 16-h light and 8-h dark photoperiod. After 21 d of treatment, adult zebrafish livers were removed by dissection, and immediately transferred to RNA-later Stabilization Reagent(Qiagen,76106) , prior to storage at 4â?? for histopathological and microarray analysis. NimbleGen Gene Expression 12X135K zebrafish microarrays and One-Color DNA labeling Kit (NimbleGen, WI) were used for genome-wide expression analysis of naphthalene-treated zebrafish.

Project description:Degradation of polycyclic aromatic hydrocarbons (PAHs) such as naphthalene by anaerobic microorganisms is poorly understood. Strain NaphS2, an anaerobic sulfate reducing marine delta-proteobacterium is capable of using naphthalene and the aromatic compound benzoate, as well as pyruvate, as an electron donors in the presence of sulfate. In order to identify genes involved in the naphthalene degradation pathway, we compared gene expression in NaphS2 during growth on benzoate vs. pyruvate, naphthalene vs. pyruvate, and naphthalene vs benzoate. For each experimental set, aRNA from NaphS2 was labelled Cy5 (experiment) or Cy3(control) with three biological replicates hybridized in duplicate. In addition, because of the size of the predicted genome of NaphS2, ORFs were divided into two separate array designs, designated set1 and set2, such that set1 and set2 represent two separate array designs (probe sets) to be treated separately in statistical analysis.

Utilisation of naphthalene by Pseudomonas putida CSV86 under nitrogen varying conditions

Project description:The response of P. putida CSV86 in response to preferential carbon source and varying nitrogen levels was studied in this experiment. The culture was grown in minimal medium with either naphthalene (0.1%) alone or along with glucose (0.25%) as carbon source and different concentration of ammonium nitrate. For nitrogen limiting 0.1% NH4N03 was added in the medium and for nitrogen rich 1% NH4N03 was used. As control CSV86 was also grown in 1X Luria Broth with glucose as additional carbon source. Overall it was seen that the strain could grow efficiently in varying nitrogen conditions by adapting or regulating their metabolism without compromising on the growth rate. To ascertain how the cells were coping with the nitrogen stress, gene expression by microarray was performed. RNA extraction was done using Qiagen RNeasy minikit (Germany). Standard Affymetrix protocol was followed for hybridization with GeneChip P. aeruginosa Genome Array supplied by Affymetrix as GeneChip for P. putida were not supplied by any company.

Transcription profiling of human primary breast tumors to validate a 76-gene prognostic signature reveals strong time dependence of the 76-gene prognostic signature

Project description:Background: Recently a 76-gene prognostic signature able to predict distant metastases in lymph node-negative (N-) breast cancer patients was reported. The aims of this study conducted by TRANSBIG were to independently validate these results and to compare the outcome with clinical risk assessment. Materials and Methods: Gene expression profiling of frozen samples from 198 N- systemically untreated patients was performed at the Bordet Institute, blinded to clinical data and independent of Veridex. Genomic risk was defined by Veridex, blinded to clinical data. Survival analyses, done by an independent statistician, were performed with the genomic risk and adjusted for the clinical risk, defined by Adjuvant!Online. Results: The actual 5- and 10-year time to distant metastasis (TDM) were 98% (88%-100%) and 94% (83%-98%) respectively for the good profile group and 76% (68%- 82%) and 73% (65%-79%) for the poor profile group. The actual 5- and 10-year overall survival (OS) were 98% (88%-100%) and 87% (73%-94%) respectively for the good profile group and 84% (77%-89%) and 72% (63%-78%) for the poor profile group. We observed a strong time-dependency of this signature, leading to an adjusted HR of 13.58 (1.85-99.63) and 8.20 (1.10-60.90) at 5 years, and 5.11 (1.57-16.67) and 2.55 (1.07-6.10) at 10 years for TDM and OS respectively. Conclusion: This independent validation confirmed the performance of the 76-gene signature and adds to the growing evidence that gene expression signatures are of clinical relevance, especially for identifying patients at high risk of early distant metastases. Experiment Overall Design: dataset of microarray experiments from primary breast tumors used to validate the 76-gene signature (VERIDEX). No replicate, no reference sample.
