Keywords: Expression profiling by array Specimens of breast cancer tissue were collected and snap-frozen from breast cancer patients who had surgery between 1995 and 2008 at National Taiwan University Hospital (NTUH, Taipei, Taiwan). Clinicopathological information was obtained for all breast cancer patients along with informed consent. The AJCC/UICC TNM system was used for breast cancer staging classification.

Project description:To identify therapeutic targets with high specificity to HCC, we searched for genes significantly up-regulated in HCC over corresponding non-tumor liver using high-density microarrays Keywords: disease state analysis HCC and surrounding non-tumor liver tissue samples were collected from 10 cases who underwent liver resection for HCC at National Cancer Center Hospital (Tokyo, Japan). One µg of total RNA was converted to end-labeled cRNA using the Whole Transcript Sense Target Labeling kit (Affymetrix, Santa Clara, CA). The fluorescent cRNA probes were hybridized to Human Exon 1.0 ST arrays (Affymetrix), as instructed by the supplier.

Project description:Sixteen paired matched samples from primary breast cancers and brain metastases diagnosed between April 1, 2001 and December 31, 2012 were collected from 8 institutions. Brain metastases were identified based on magnetic resonance imaging and/or computed tomography findings. The clinical characteristics of all the patients were obtained from their medical records. This study was approved by the institutional review board of each participating institute (Tokai University School of Medicine; National Hospital Organization Osaka National Hospital; Kinki University School of Medicine; Niigata Cancer Center Hospital; Shizuoka General Hospital; Hokkaido Cancer Center; National Hospital Organization, Tokyo Medical Center; and Gunma Prefectural Cancer Center). Matching primary breast cancers and brain metastases Formalin-Fixed Paraffin-Embedded (FFPE) specimens for gene expression analysis were collected into RNA. RNA from specimens was isolated, and quantity and quality of the each RNA was using an Agilent 2100 Bioanalyzer (Agilent Technologies). Genome-wide expression levels of transcripts were analyzed using the Affymetrix U133A gene chips (Affymetrix) according to the manufacture’s instructions.

Project description:This SuperSeries is composed of the following subset Series: GSE15259: The effects of far-infrared rays on normal prostate epithelial cells (PrEC) GSE15260: Effects of far-infrared rays on 3 human prostate cancer cell lines GSE16077: Effects of far-infrared rays on human prostate cancer cell line PC-3 FIR stands for far-infrared rays that was reflected and radiated from RB. Refer to individual Series RNA was extracted with Isogen kit (NIPPON GENE CO., LTD. Osaka, Japan) from PrECs, and PC-3 with or without exposure to FIR on the 7th and 12th day of culture. Aliquots of 200 ng of total RNAs were labeled with Cy3- or Cy5- UTP using Agilent Quick Amp Labeling Kit (Agilent Technologies Inc, Tokyo, Japan) according to the manufacturer instructions. The Cy3-labeled probe using RNA from cells treated with DMSO and the Cy5-labeled probe using RNA from cells treated with DNCB for 4.5 hr were mixed, fragmented, and then suspended in GE hybridization buffer in the Gene Expression Hybridization Kit (Agilent Technologies Inc, Tokyo, Japan). The probes were applied to Whole Human Genome Oligo array (Agilent Technologies Inc, Tokyo, Japan), and hybridization, washing, and scanning by Agilent Microarray Scanner were performed according to the manufacturer $B!G (Bs recommended protocol. The images were processed using Feature Extraction Software (ver9.5.3.1, Agilent). For each hybridized spot, background intensity was subtracted and normalized by the global LOWESS normalization method. Dye-swap was performed. More than 2 fold and less than 0.5 fold changes are assigned positive on data analysis. RNA extracted from FIR-treated and non-FIR treated DU145, PC3, and LNCaP on the 21st and 28th day of culture were also treated in the same way except the use of commercially available IntelliGene HS Human Expression chip (TAKARA BIO, Otsu, Japan). Data analysis was performed using the microarray data analysis software, Expressionist (GeneData AG, Basel, Switzerland). Functional analyses were performed and the networks were generated using Ingenuity Pathways Analysis (Ingenuity Systems, CA, USA) cDNA microarray. BRCA1 and associated genes for DNA repair were significantly up-regulated in PrECs on the 7th day, and PC-3 on the 12th day when they were exposed to FIR (Fig. 2). These up-regulated genes were all normalized on the 12th day in PrECs, and there were no significant up-regulation of DNA repair pathway by FIR in DU145 and LNCaP on the 7th and 12th day.

Project description:Human ΔNp63-specific siRNA was obtained from Invitrogen (Carlsbad, CA; sense: 5′-ACAAUGCCCAGACUCAAUU-3′; antisense: 5′-AAUUGAGUCUGGGCAUUGU-3′). Scrambled sequence siRNA for the negative control was purchased from Invitrogen. Transfections were performed using Lipofectamine RNAiMAX (Invitrogen) in Opti-MEM (GIBCO) at 40 nmol/L according to the manufacturer's instructions. The culture medium was replaced at 6 h after siRNA transfection. mRNA was extracted from NHEKs transfected with ΔNp63-specific or scramble sequence siRNA at 72 h after transfection. Microarray slides were scanned using a 3D-GENE human 25k (TORAY, Tokyo, Japan) and microarray images were automatically analyzed with AROSTM, version 4.0 (Operon Biotechnologies, Tokyo, Japan).

Project description:We performed shotgun proteomics of human remains using rib bones from the Hitotsubashi site (1657–1683 AD) in Tokyo, called Edo in ancient times. Two infants and six adults, including four elderly adults, were obtained from the skeletal collection of the Hitotsubashi site in Tokyo, Japan. The individuals buried in this graveyard are townspeople, known from the fact that the largest proportion of graves consisted of the wooden coffins typically used for the lower social classes. The sex and age at death of the adult skeletons were estimated using the diagnostic standards of Nagaoka and Hirata (Nagaoka et al., 2007). Sex was determined by the sexual dimorphism of the pelvis (e.g., Bruzek, 2002). This study estimated age at death for each individual by the observation of the auricular surface of the ilium using the method of Buckberry and Chamberlain. Each obtained stage of the auricular surface of the ilium is then transformed into an average age at death with standard deviation shown in the data of Buckberry and Chamberlain. The age at death of sub-adults was estimated by the degree of formation and eruption of teeth.
