Transcriptome analysis of wild-type and VaERF73 overexpressing Arabidopsis

ABSTRACT: To gain the possible direct or indirect targets of VaERF73, RNA-Seq was carried out on two biological replicates of wild-type and 3 transgenic Arabidopsis lines mixture (OE1, OE2 and OE3) under normal conditions. The fold change analysis showed that 140 significantly differentially expressed genes were expressed > 2-fold in the transgenic as compared with WT plants. Among these changed genes, 89 genes were up-regulated while 51 genes down-regulated.

Differentially Expressed Genes in Wild-type Tobacco Leaves and NtCBL5A-OE Transgenic Tobacco Leaves Under Salt Stress

Project description:Purpose: To further identify the genes and pathways involved in the necrotic phenotype of NtCBL5A-OE lines, the leaf transcriptome profiling of WT and OE-2 lines grown under control conditions and salt stress (100 mM NaCl) at 4 DAT were sequenced and compared. Methods: Two datasets of differentially expressed genes (DEGs) were made in which we identified the genes that were differentially expressed as a result of the overexpression of NtCBL5A: Control-WT vs Control-OE2 (C-WT/C-OE2), Salt-WT vs Salt-OE2 (S-WT/S-OE2). Another two datasets were also used to identify the transcripts that were responsive to the salt treatments: Control-WT vs Salt-WT (C-WT/S-WT) and Control-OE2 vs Salt-OE2 (C-OE2/S-OE2). DEGs from C-WT/C-OE2 and S-WT/S-OE2 were compared to select the transcripts affected by NtCBL5A overexpression only under salt stress. We also compared DEGs from C-WT/S-WT and C-OE2/S-OE2 to identify the specific transcripts affected by salt stress and only in NtCBL5A-OE lines. This procedure was done for two independent experiments, and only DEGs that were identified in both experiments were considered. Results: The OE-affected DEGs and salt-affected DEGs together resulted in 2079 up-regulated DEGs and 1154 down-regulated DEGs, strongly affected by the combination of NtCBL5A overexpression and salt stress.

Transcriptome profiling of rice plants in response to 2-Nitroaniline

Project description:In order to investigate the roles of ScOYE3, an old yellow enzyme gene from Saccharomyces cerevisiae, in detoxification and phytoremediation of 2-Nitroaniline (2-NA) in rice, we employed the RNA-seq approach to identify differentially expressed genes in 2-NA-treated wild-type (ZH11) rice plants and transgenic (OE1) rice plants overexpressing ScOYE3. Processing of RNA samples on the Illumina HiSeq 4000 system yielded more than 50 million reads, each 100bp in length, encompassing 6.28Gb of sequence data for each sample which was then mapped to the reference genome. Quantitative analysis of RNA-seq data identified substantial variation in expression profiles among different genotypes, consistent with known functional differences. Transcript abundance obtained from RNA-seq data was indicated as TPMs and therefore, Up- and down-regulated genes were determined by a greater than 2-fold change of normalized TPMs (padjust<0.05) in comparison analysis.

microRNA-seq of cartilage reveals an over-abundance of miR-140-3p which contains functional isomiRs (Illumina HT12v4 expression arrays)

Project description:MiR-140 is selectively expressed in cartilage. Deletion of the entire miR-140 locus in mice results in a growth retardation phenotype and an early-onset osteoarthritis-like pathology, however the relative contribution of miR-140-5p or miR-140-3p to the phenotype remains to be determined. An unbiased small RNA sequencing approach identified that miR-140-3p was in vast abundance (>10-fold) to miR-140-5p in human cartilage. Analysis of these data identified multiple miR-140-3p isomiRs differing from the miRBase [1] annotation at both the 5´ and 3´ end, with >99% of miR-140-3p isomiRs having one of two ‘seed’ sequences (5´ bases 2-8). The most abundant isomiR with each seed were selected for further analysis; miR-140-3p.2 which has an identical seed to the miRBase miR-140-3p (ACCACAG) and miR-140-3p.1 which has an altered seed (CCACAGG), and thus different potential targets. Each isomiR was overexpressed in chondrocytes and whole-genome transcriptomics used to identify targets. miR-140-3p.1 and miR-140-3p.2 significantly down-regulated 694 and 238 genes respectively (adj.P.Val<0.05), of which only 162 genes were commonly down-regulated by both isomiRs. Targets of both isomiRs were validated using 3´UTR luciferase assays. A significant enrichment of miR-140-3p.1 targets was identified within genes whose expression increase in the rib chondrocytes of Mir140-null mice and within genes whose expression decreased during human chondrogenesis. Finally, through imputing the expression of miR-140 from the expression of the host gene WWP2 in 124 previously published datasets an inverse correlation with miR-140-3p.1 predicted targets was identified. Together these data suggest the novel seed containing isomiR miR-140-3p.1 is more functional than the original consensus miR-140-3p or the isomiR with the same seed, miR-140-3p.2.

Gene expression data of OsHMGB707 overexpression and RNAi transgenic rice plants under normal conditions

Project description:High mobility group (HMG) proteins play an important role in regulation of gene transcription through modulate the structure of DNA. In this study, OsHMGB707, a HMG gene localized in rice drought resistance QTL interval, was isolated and the function on rice stress resistance was identified. Overexpression of OsHMGB707 significantly enhanced the drought resistance of the transgenic rice plants, whereas the OsHMGB707-RNAi transgenic rice plants exhibited slightly decrease in drought stress tolerance. To search the downstream genes regulated by OsHMGB707, we performed microarray analysis of the OsHMGB707-overexpressing, OsHMGB707-RNAi and wild-type plants under both normal conditions using Affymetrix Rice Genome Genechip. 21-day-old plants of the OsHMGB707-overexpressing line OE1, OsHMGB707-RNAi line RNAi1 as well as the wild-type plants were used in the normal condition.

Chip data of OsMYB30 overexpression and mutant plants under cold stress

Project description:It is important to reveal the regulatory mechanism of OsMYB30 gene which participated in cold response. We used microarrays to find differentially expressed genes that might be regulated by OsMYB30 and resolve its regulation mechanism. The rice gene OsMYB30 was overexpressed in the two OsMYB30 overexpression plants (OE2 and OE28) compared to the control plant (CK, ZH11). The rice gene OsMYB30 was knocked out in the two osmyb30 homozygous mutants (mutant1 and mutant2) compared to the wild type (WT, Huayang).OE2-C0h and OE28-C0h are two repititions of OsMYB30 overexpression plants under normal conditions with CK-C0h used as control plant. OE2-C6h and OE28-C6h are two repititions of OsMYB30 overexpression plants under cold stress conditions with CK-C6h used as control plant. mutant1-C0h and mutant2-C0h are two repititions of osmyb30 homozygous mutant plants under normal conditions with WT-C0h used as control plant. mutant1-C6h and mutant2-C6h are two repititions of osmyb30 homozygous mutant plants under cold stress conditions with WT-C6h used as control plant.

Gene expression changes in astrocytes by pulsed radiofrequency: a possible mechanism of neuropathic pain improvement

Project description:We investigated genomic effects of pulsed radiofrequency (PRF) on mouse cultured astrocyte cell line, C8D1A cells, using microarray analysis. PRF increased 2,431 genes and decreased 209 genes. Among these genes, 435 genes were upregulated with more than 10-fold, 89 genes with more than 30-fold, while there was no gene with 10-fold decrease. From the gene ontology analysis using the list of 10-fold upregulated genes, PRF treatment activated immune response. From pathway analysis using Kyoto Encyclopedia of Gene and Genomes using the same list, 7 pathways related with neuropathic pain were detected.

Transcriptomic study of the HT22 cells after OGD treatment.

Project description:To investigate the key genes of ischemic stroke, the oxygen glucose deprivation model and RNA sequence of HT22 neuronal cells were performed. By comparing with each other, we identified 51 up-regulated and 119 down-regulated genes in 3H vs 0H, 229 up-regulated and 50 down-regulated genes in 6H-vs-3H, and 145 up-regulated and 121 down-regulated genes in 6H-vs-0H. The results indicate that c-Fos acts as the most key gene at 51 up-regulated genes in 3H vs 0H.

Differential alteration of plant functions by homologous fungal candidate effectors

Project description:<p>Rust fungi are plant pathogens that cause epidemics which threatens the production of many important plant species, such as wheat, soy, coffee and poplar. Melampsora larici-populina (Mlp) causes the poplar rust and encodes at least 1184 candidate effectors (CEs), however their functions are poorly known. In this study, we analysed the transcriptome and metabolome of Arabidopsis constitutively expressing CEs of Mlp to discover processes targeted by these fungal proteins. For this purpose, we sequenced the transcriptome and used mass spectrometry to analyse the metabolome of Arabidopsis plants expressing one of 14 selected CEs and of a control line. We found 2299 deregulated genes in at least one of the 14 transgenic lines. Among the down-regulated genes, the KEGG pathways “MAPK signaling pathway” and “Plant-pathogen interaction” were over-represented in six and five of the 14 transgenic lines, respectively. Moreover, the genes down-regulated across the fourteen transgenic lines are related to hormone response and defense. </p><p>Regarding the metabolome, there were 680 metabolites deregulated across the 14 transgenic lines, with highly unsaturated and phenolic compounds and peptides enriched among down-regulated and up-regulated metabolites, respectively, in almost all transgenic lines. Interestingly, we found that some transgenic lines expressing CEs with no similarity in amino acid sequence had similar patterns of gene and metabolite deregulation, while plants expressing CEs from the same family deregulated different genes and metabolites. Taken together, our results indicate that the sequence of effectors may not be a good predictor of its impact in the plant.</p>
