Halobacterium NRC-1, EMS Stress Response

ABSTRACT: 100mM EMS was added to mid-log phase Halobacterium NRC-1 cultures. After constant stress of EMS for 30 minutes, cultures were spun down and pellets were re-suspended in same volume of GN101 media. Cultures were then harvested by centrifugation and pellets were snap frozen on a dry-ice ethanol bath. After constant stress of EMS for 30 minutes, cultures were spun down and pellets were re-suspended in same volume of GN101 media. Samples for RNA preparation were collected during recovery time points at 0, 10, 20, 30, 40, 60 and 120 minutes. 16 samples (8 samples from EMS perturbed and 8 non-perturbed controls) were analyzed on replicate arrays (dye-flips) all against the same standard reference sample.

Halobacterium NRC-1 UV repair

Project description:This project was conducted by Nitin S. Baliga of the Halobacterium group at the Institute for Systems Biology in collaboration with Jocelyne Diruggiero of University of Maryland. Halobacterium NRC-1 cell pellets were resuspended in an isotonic buffer at a low density, placed on ice and exposed to 200J/m2 of UV-C irradiation, returned to the growth medium and allowed to recover at 42oC in dark (D) or light (L). Total RNA was collected from each sample at 30 minutes (D30 and L30) and 60 minutes (L60 and D60). The control (C) was processed in a manner to identical to L60 except that it did not suffer any UV-C insult. The reference RNA was prepared from an aliquot of the same culture just prior to UV-C irradiation. Therefore the reference was also exposed to initial perturbations prior to UV-C irradiation such as change of growth medium to buffer and change of temperature from 42oC to ice. In patients with EMs-related infertility, follicle maturation disorders, poor oocyte quality may be closely related to GCs in the follicle. However, the molecular biological mechanism of GCs in EMs-related infertility has not been reported. Therefore, we tried to explore the possible causes of EMs-related infertility through the study of ovarian GCs in patients with EMs-related infertility and tubal factor infertility.

Enterococcus faecalis OG1RF control vs. treatment with vancomycin

Project description:Transcriptional profiling to investigate the effect of drug treatment on the E. faecalis cells. For microarray analysis, E. faecalis OG1RF was grown in FMC medium supplemented with 10 mM glucose to an optical density at 600 nm (OD600) of 0.3 and the cultures were divided in 3 aliquots. One aliquot was collected by centrifugation and immediately frozen (untreated control cells). The other aliquots were treated for 30 or 60 min with 1.25 X the minimum inhibitory concentration (MIC) of vancomycin (10 μg ml-1). After an exposure time of 30 or 60 minutes, each of these cultures was also centrifuged and the pellets frozen. RNA was then isolated from each pellet for microarray analysis. This process was repeated 3 additional times, for a total of four replicates of each condition.

Project description:Samples were subjected to sonication using Bioruptor (program mode – 30 sec on, 30 sec off, 10 cycles = 10 min). Samples were sonicated till a clear solution was obtained. After a short spin (5,000 rpm for 10 sec), the samples were heated for 10 minutes at 95°C at 300 rpm in a PCR 96 heating block. Samples were allowed to cool down and spun at 5,000 rpm for 10 sec. 1μl of chloroacetamide was added to the eluate and incubated at 37°C for 30 minutes at 500 rpm. Later the samples were spun down at 5,000 rpm for 10 sec. Proteins were subjected to endoproteinase LysC (1:100 (w/w), Wako) digestion at 37°C for 4 hrs. Later, the proteins were subjected to trypsin digestion (0.5 μg/ μl; 1:50; w/w) at 37 °C overnight. Digestion was stopped by adding 50 μl of 5% TFA (Applied Biosystems) (v/v) that lowered the pH of the solution to below pH 2.0. Subsequently, peptides were cleaned up using the Phoenix 96x (https://preomics.com) kit following the manufacture’s instructions. After drying the peptides in a SpeedVac, samples were stored at -80°C.
