An Epigenome Atlas of Mouse Adipocytes

Project description:Despite recent advances in the characterization of the mouse adipocyte epigenome, epigenetic characterization of adipocytes in vivo has been limited, particularly across different adipose depots and of more than two epigenetic modifications. In this study, by using the state-of-the art method CUT&Tag and NuTRAP mice to generate paired single mouse datasets we conducted an integrative multimodal analysis of five histone marks – H3K4me3, H3K27me3, H3K4me1, H3K27ac and H3K9me3 – in beige, brown, and white adipocytes from three distinct mouse adipose tissue depots. Our analysis revealed that enhancers distinguished adipocytes by their tissue of origin, with H3K4me1 deposition differentiating between beige and brown adipocytes. Furthermore, diphtheria toxin-mediated ablation of beige adipocytes showed that white adipocytes in inguinal adipose tissue and beige adipocytes did not use a distinct enhancer set and both poised thermogenic genes for expression. In contrast, adipocytes from epididymal adipose tissue actively repressed thermogenic master regulators and exhibited a distinct enhancer profile compared to white adipocytes from inguinal tissue. These paired multimodal data comprise an extensive resource for the further exploration of the mouse adipocyte epigenome which may enable discovery of regulatory elements governing adipocyte identity and gene regulation.

Beta-adrenergically stimulated RNA expression in Syk deficient brown adipocytes

Project description:Cre recombinase activity was induced in differentiating brown adipocytes from CreERT2 Sykflox/flox mice in vitro, which resulted in a partial loss of Syk protein in mature brown adipocytes. Such cells were viable, morphologically normal and displayed largely normal gene expression as indicated by mRNA sequencing and qPCR analysis, suggesting that Syk is not required for survival and gene expression of terminally differentiated brown adipocytes. mRNA sequencing of Syk depleted brown adipocytes treated with 0.1 microM isoproterenol for 6 h showed that 2460 genes were not induced or suppressed upon stimulation. Gene set enrichment analysis revealed a great enrichment for genes essential for mitochondrial respiration and biogenesis, for genes associated with and required for adipogenesis, as well as for genes responsive to various stimuli in adipocytes among genes highly ranked by reduced fold changes in response to isoproterenol in the Syk deficient brown adipocytes.

Comprehensive DNA methylation and gene expression profiling in differentiating human adipocytes

Project description:Genome-wide DNA methylation profiling was performed of human mesenchymal stem cells (hMSCs) differentiating into adipocytes (day 10). The Illumina Infinium 450k Human DNA methylation Beadchip v1.2 was used to measure DNA methylation of hMSC before differentiation (day 0) and of adipocytes at day 10 of differentiation. Our aims were to 1) measure genome-wide DNA methylation changes during adipocyte differentiation in primary hMSCs and 2) investigate the relationship between DNA methylation and gene expression regulation in a panel of 84 adipocyte-related genes. Bisulphite converted DNA from four independent experiments was hybridised to the Illumina Infinium 450k Human Methylation Beadchip. The first comparison was made between undifferentiated hMSCs and differentiated adipocytes at day 10. As a positive control, differentiating cells were continuously exposed to 5-Aza-2â²-deoxycytidine (5-aza-dC). The second comparison was made between differentiated adipocytes at day 10 and 5-aza-dC exposed adipocytes at day 10.
