Project description:Purpose: To identify the differentially expressed miRNA in lesional skin of psoriasis patients compared to adjacent normal tissue by Next Generation Sequencing. Methods: Small RNA isolated from 24 paired lesional and adjacent normal tissue sample and Next Generation Sequencing was performed. The sequences reads were trimmed of adapter sequences and quality trimmed using CutAdapt, followed by alignment to the human genome via 'Novoalign'. The aligned files were sorted based on chromosomal location and HTSeq-count was used to obtain the raw read counts for all known miRNAs. Differnetial expression analysis was performed with the raw reads using R-package 'edgeR'. MiRNA expression was quantified in tissue and serum by qRT-PCR method using SYBR-Green assay. Correlation analysis was done between miRNA expression in individual samples with their respective PASI scores to identify the miRNA associated with disease severity. Results: We identified 75 differentially expressed miRNA with at least 2-fold deregulation that were statistically significant. qRT-PCR validation showed approx 90% concordance with NGS data. Fold change of 4 miRNAs - miR-30b-5p, miR-7-1-3p, miR-33a-3p and miR-4742-3p were found to be asssociated with disease severity in psoriasis skin. Another miRNA let-7d-5p expression was found to be associated with disease severity in serum of HLA-Cw6 positive patients. Conclusions: Our study identified several unqiue deregulated miRNAs in psoriatric skin, which had not been previously reported. We also identified miRNA whose deregulated expression in psoriasis is associated with disease severity and the biological pathways through which they regulate disease pathogenesis.

Project description:The epididymis in male reproductive system plays a crucial role in regulating the development of sperm motility and fertilizing capacity. Small non-coding RNAs (sncRNAs), especially microRNAs (miRNAs), can participate in the regulation of various physiological pathways. However, their abundance and whether they are involved in the regulation of gene expression in the human epididymis are unknown. By adopting the Solexa deep sequencing approach, we systematically investigated the sncRNAs in the adult human epididymis. A total of 4,903 unique reads representing 527 known miRNA were discovered. Eighteen novel miRNA genes encoding 23 mature miRNAs were also identified, suggesting a complicated miRNA regulatory network. The expression of some of the novel miRNA was confirmed by qRT-PCR. The presence of Piwi-interacting RNAs (piRNAs) in the library also adds to the diversity of sncRNA population in the human epididymis. This research lays the foundation for the functional study of sncRNAs in huamn reproductive system.

Project description:Rheumatic heart disease (RHD) remains a serious public health problem in developing countries. Atrial fibrillation (AF) is a medical complication of RHD. Although the understanding of disease pathogenesis has advanced in recent years, the key questions need to be addressed. Transfer RNA–derived small RNAs (tsRNAs) are a novel type of short non-coding RNAs that have potential regulatory functions in various physiological and pathological processes. The present study used tsRNAs sequencing to investigate the relationship between RHD and atrial fibrillation (AF). Three paired myocardial papilla were taken from six rheumatic RHD patients with AF (3 cases) or without AF (3 cases) from January 2016 to January 2017 in Xiangya Hospital, Central South University. A total of 219 precisely matched tsRNAs were identified, and 77 tsRNAs (fold change > 2.0 and P < 0.05) were differently changed. Three tsRNAs (AS-tDR-001269, AS-tDR-001363, AS-tDR-006049) were randomly selected and verified by qRT-PCR. The results of qRT-PCR were consistent with tsRNAs sequencing, suggesting the tsRNAs sequencing was reliable. Then bioinformatics analysis indicated that the target genes were abundant in regulation of transcription, DNA binding, intracellular. Most of the genes were predicted to interplay with cytokine-cytokine receptor by KEGG analysis. Our findings uncover the pathological process of AF in RHD through tsRNAs sequencing. This study provides new ideas for future research on elucidating the mechanism of AF in RHD and offers potential new candidates for the treatment and diagnosis of RHD.

Project description:MiRNAs are key regulators of gene expression. They are processed from primary miRNA transcripts (pri-miRNAs), most of which are transcribed by DNA-dependent polymerase II (Pol II). MiRNA levels need to be precisely controlled to maintain various biological processes. In this manuscript, we report a discovery that STV1, a conserved ribosomal protein, acts in miRNA biogenesis in Arabidopsis. A portion of STV1 localizes at the nucleus and binds pri-miRNAs. Using pri-miR172b as a reporter, we show that STV1 binds the stem-loop with a short 5’ flanking sequencing within pri-miRNAs. Lack of STV1 in stv1-1 reduced the association of pri-miRNAs with their processing complex. These data suggest that STV1 promotes miRNA biogenesis through facilitating the recruitment of pri-miRNAs to their processing complex. Furthermore, we show that STV1 indirectly influence the occupancy of Pol II at the promoters of miRNA coding genes (MIR) and MIR promoter activities. Based on these results, we propose that STV1 refines the accumulation of miRNAs through its combined effects on pri-miRNA processing and transcription. This study uncovers an extra-ribsomal function of STV1.

Project description:miRNAs are regulators of gene expression in plants and animals. Their biogenesis is precisely controlled to secure normal development of organisms. Here we report that TOUGH (TGH) is a novel component of DCL1-HYL1-SE complex that processes of primary transcripts of miRNAs (pri-miRNAs) into miRNAs in Arabidopsis. Lack of TGH impairs multiple DCL activities in vitro and reduces the accumulation of miRNAs and siRNAs in vivo. TGH is an RNA binding protein, binds with pri-miRNAs in vivo and contributes to pri-miRNA-HYL1interaction. These results indicate that TGH might regulate abundance of miRNAs through promoting the DCL1 cleavage efficiency and/or recruitment of pri-miRNAs. Because TGH is a conserved protein in plants and animals, our study shall have implications on miRNA pathway in other organisms
