Gene expression profile of AU019823-gene-trapped early mesodermal cells and their revertant cells

ABSTRACT: Using our previously established homozygous mutant mouse ESC bank, we identified a previously uncharacterized novel gene AU019823, which we named “attenuated hematopoietic development (Ahed)”, whose null mutant ESCs exhibited attenuated production (70-fold fewer) of blood cells during the hematopoietic differentiation supported by coculture with OP9 stromal cells. Both mutant and revertant (almost identical to wild-type) ESCs normally differentiate into Flk-1-positive early mesodermal cells in vitro. In this study, to explore the function of this gene, we analyzed the gene expression profile of Flk-1-positive cells with these two genotypes.

Project description:Gene expression as measured by microarray, in order to determine the cohort of differentially expressed genes, in each of two different mutant ES cell lines (Cbx1 and Jarid2), each comparing the respective null mutant ES cells to revertant (single allele expression) mutant ES cells. Hybridization was performed concurrently. Experiments are: 1) Cbx1 null mutant (Cbx1^tm1a(EUCOMM)Wtsi/Cbx1^tm1Wcs) compared to revertant mutant (Cbx1^tm1c(EUCOMM)Wtsi/Cbx1^tm1Wcs) ES cell lines (n=6 per genotype). 2) Jarid2 null mutant (Jarid2^tm1a(KOMP)Wtsi/Jarid2tm1Wcs) compared to revertant mutant (Jarid2^tm1c(KOMP)Wtsi/Jarid2tm1Wcs) ES cell lines (n=3 per genotype). Biological replicates (individual ES clones) were used. Parental ES cell lines are from the International Knockout Mouse Consortium (IKMC - EUCOMM and KOMP-CSD programmes) and were modified to generate null ES cells using bi-allelic gene targeting with a targeted trapping vector generated by re-purposing Intermediate Vectors from the IKMC resource. Revertant ES cell lines were generated by using Flp recombinase to revert the IKMC tm1a null allele to the conditional tm1c allele, in order to reinstate gene expression from one allele. The tm1Wcs allele is constitutive null.

Comparison of Flk-1+/PDGFRa+(Flk-1PRa+(DP)) population from Etv2Het vs Etv2KO ES cells

Project description:Screening for genes regulated by Etv2 within Flk-1+/PDGFRa+ ES derived mesoderm.Microarray analysis performed to screen for the candidate genes regulated by Etv2. TT2 ES cells differentiated on OP9 feeder cells were sorted using Flk-1 and PDGFRa antibodies.Gene expressions from these two populations were compared. Extract RNA from sorted Flk-1+/PDGFRa+ populations from Etv2Het vs KO cells. To obtain primitive mesoderm cells TT2 ES cells of corresponding genotypes were differentiated on OP9 cells for 4 days. Flk-1+/PDGFRa+ populations were sorted from Etv2 Het vs. KO cells for RNA extraction.

Differentiated Flk-1+ mesoderm can be devided into Etv2+ or-. Etv2+ cells are assumed to be committed to hemato/endothelial cells. Comparison of two populations can reveal genes relevant in this commitment. Extract RNA from sorted Flk-1+/Etv2- vs Flk-1+/Etv2+ populations.Etv2-Venus KI ES cells were differentiated on OP9 for 4-5 days and Flk-1+ population was separated into Etv2-Venus+ or- cells. Total RNA was purified from each population for analysis.

Transcription profiling of wild type, GALT-deficient and GALT-deficient-revertant yeast grown on media with galactose or glucose

Project description:To better understand the pathophysiology of galactose-1-phosphate uridyltransferase (GALT) deficiency in humans, we studied the mechanisms by which a GALT-deficient yeast survived on galactose medium. Under normal conditions, GALT-deficient yeast cannot grow in medium that contains 0.2% galactose as the sole carbohydrate, a phenotype of Gal(-). We isolated revertants from a GALT-deficient yeast by direct selection for growth in galactose, a phenotype of Gal(+). Comparison of gene expression profiles among wild-type and revertant strains on galactose medium revealed that the revertant down-regulated genes encoding enzymes including galactokinase, galactose permease, and UDP-galactose-4-epimerase (the GAL regulon). By contrast, the revertant strain up-regulated the gene for UDP-glucose pyrophosphorylase, UGP1. There was reduced accumulation of galactose-1-phosphate in the galactose-grown revertant cells when compared to the GALT-deficient parent cells.

RNA-seq analysis of mouse pluripotent stem cells derived cells

Project description:To detect the role of OP9 stromal cells in our optimized 3D self-assembling peptide induction system followed by the OP9 coculture system. First, we used RNA-seq to analyze mouse pluripotent stem cells derived total cells at day5 between the 3D+OP9 and 3D+0.1% group in our hematopoietic differentiation system. In addition, to further evaluate hematopoietic transcriptome differences between Lin-Sca-1+c-kit+CD201+ cells and Lin-Sca-1+c-kit+CD201- cells, we used RNA-seq to analyze mouse pluripotent stem cells derived Lin-Sca-1+c-kit+CD201+ and Lin-Sca-1+c-kit+CD201- cells at day5 in our 3D+OP9 hematopoietic differentiation system.Meanwhile,we used the mouse embryonic stem cell(mESC) as negative control and bone marrow derived Lin-Sca-1+c-kit+CD201+ and fetal liver derived Lin-Sca-1+c-kit+CD201+ as positive control.

Genes regulated by HoxA3 in endothelial and hematopoietic progenitors

Project description:We used a murine ES cell line in which HoxA3 expression is under control of a tetracycline-responsive element and differentiated these cells as embryoid bodies (EBs). Endothelial (Flk-1 VE-cadherin double positive, FV) and hematopoieitc progenitors (c-Kit CD41 double positive, K41) were isolated from differentiated EBs that had been induced for 6 hours by doxycycline (Dox) treatment. Here we show genes regulated upon HoxA3 upregulation (6 hours doxycycline treatment) in hematopoietic and endothelial progenitors.
