Global gene expression studies for coronary artery disease and its severity in North Indian population

Project description:Genes expression profiling for coronary artery disease (CAD) and its severity were performed in North Indian Population. For CAD a total of 394 differentially expressed genes, of which 331 genes were found to be up-regulated and 63 genes were found to be down-regulated (? 2.0 fold changes, p-value <0.05). The expression analysis for severity of CAD identified 424 genes up-regulated and 97 down-regulated differentially expressed genes in SVD compared to controls, while 239 genes up-regulated and 125 genes down-regulated genes in TVD compared to controls. The microarray data was validated in different cohort with same inclusion criteria using Real-Time PCR. The mean fold mRNA expression levels for genes were calculated. APOA1, CFTR, SRC, ICAM1, ESR1, SHANK2, ITGA1, IFT22, ZGPAT and THBD were selected for this validation which showed similar patterns as found on microarray experiment.

Microarray analysis of gene expression profile in MPTP-treated mouse retina: Comparative analysis of short-and long-term gene regulation

Project description:To characterize both short- and long-term (7 days and 28 days) gene expression profiling differences between control and MPTP-treated retina, we determined levels of gene expression using microarray analysis and real-time PCR. We found 60 genes relatively regulated in retinas treated with MPTP for 7 days (26 up-regulated and 34 down-regulated), whereas 54 genes were regulated in retinas treated with MPTP for 28 days (18 up-regulated and 36 down-regulated) when compared with the non-treated retina in each control groups. Total 26 annotated differently expressed genes were chosen for further validation by quantitative real-time PCR, and 4 genes in the 7-day treatment group (Clec2e; Dio2; Hmcn1; Rlbp1) and 3 genes in the 28-days treatment group (Pnmt; Tmem121; Ssxb3) were confirmed.

Human colon cancer HT-29 and LS174T cells: stably transfected with shRNA-Ascl2/EGFP vs. stably transfected with shRNA-Control/EGFP

Project description:Achaete scute-like 2 (Ascl2), a basic helix-loop-helix (bHLH) transcription factor, controls the fate of intestinal stem cells. However, the role of Ascl2 in colon cancer progenitor cells remains unknown. The cell lines HT-29 (47.5-95% of CD133+ population) and LS174T (0.45% of CD133+ population) were chosen for functional evaluation of Ascl2 in colon cancer progenitor cells after gene knockdown by RNA interference. The microRNA (miRNA) microarrays identified 26 two-fold up-regulated miRNAs and 58 two-fold down-regulated miRNAs in shRNA-Ascl2/HT-29 cells and 178 two-fold up-regulated miRNAs and 172 two-fold down-regulated miRNAs in shRNA-Ascl2/LS174T cells.

Cell-free lncRNA expression signatures in urine serve as novel noninvasive biomarkers for diagnosis and recurrence prediction of bladder cancer

Project description:To identify lncRNAs dysregulated in BC, we assessed the lncRNA expression profile in pooled urine samples of 10 BC patients and 10 controls by microarray. A total of 3093 lncRNAs determined differential expression (fold change>=2.0) between BC patients and controls. Among them, 1680 lncRNAs were up-regulated and 1413 lncRNAs were down-regulated in BC. Of all the differentially expressed lncRNAs indicated by lncRNA expression profiling, 26 lncRNAs (fold change>25) were firstly selected for further evaluation, in which 16 lncRNAs were up-regulated and 10 lncRNAs were down-regulated in BC.
