We used microarrays to detail the target genes of Cbt during dorsal closure process cbtEP(2)2237E1 homozigote Drosophila mutant embryos were selected at 10-13 stage (during dorsal closure process) from non-GFP embryos from the line cbtEP(2)2237E1/Cy0, twi-eGFP line by embryo sorter assays. In parallel, samples of white embryos at same stages (as control) were sorting also by embryo sorter. Also using UAS-GAL4 system, Cbt was overexpressed in the embrionic epidermis during 10-13 stage by epidermal driver (69B-Gal4) and UAS-Cbt line.

Expression of JNK target genes during dorsal closure of the Drosophila embryo

Project description:Morphogenesis of an epithelium relies on the differentiation of cellular territories that further adopt specific cell behavior. During dorsal closure of the Drosophila embryo, distinct territories and several signaling pathways (JNK, Wingless, Dpp, …) bring their own contribution to the migration of the epithelial sheets. In particular, the ectodermal leading edge, which is specified by the JNK pathway, behaves as a purse-string under the action of an acto-myosin cable and as a zipper under the action of cellular extensions. How the leading edge, which is supposed to be a uniform raw of cell, integrates the input of the different signaling pathways is poorly understood. We used microarrays to identify genes whose expression is regulated by the JNK pathway during dorsal closure of the Drosophila embryo. Three genetic conditions were compared: wild-type (WT), gain of function (GOF) and loss of function (LOF). For the GOF embryos, the JNK pathway was strongly activated by expressing HepACT in the ectoderm using the UAS-GAL4 system (69B-GAL4). For the LOF embryos, we used a combination of 2 alleles, heprev75 and hep1. Carefully staged embryos, corresponding to stages 13 and 14, were collected and for each condition, three independent RNA samples were prepared to be hybridized on the microarrays.

Expression of JNK target genes during dorsal closure of the Drosophila embryo

Project description:Tissue morphogenesis relies on proper differentiation of morphogenetic domains, adopting specific cell behaviours. Yet, how signalling pathways interact to determine and coordinate these domains remains poorly understood. Dorsal closure (DC) of the Drosophila embryo represents a powerful model to study epithelial cell sheet sealing. In this process, JNK (JUN N-terminal Kinase) signalling controls leading edge (LE) differentiation generating local forces and cell shape changes essential for DC. The LE represents a key morphogenetic domain in which, in addition to JNK, a number of signalling pathways converges and interacts (anterior/posterior -AP- determination; segmentation genes, such as Wnt/Wingless; TGFβ/Decapentaplegic). To better characterize properties of the LE morphogenetic domain, we used microarrays to identify genes whose expression is regulated by the JNK pathway during dorsal closure of the Drosophila embryo.

3' RNA-seq of fly expressing cabut RNAi after exposure to different levels of sucrose

Project description:Control (+/cbtE1-UAS-cbt RNAi) or cabut RNAi flies (Tim-gal4, UAS-cbt RNAi) were starved for 16 hours and then exposed to food containing different concentrations of sucrose: 0, 25, 50 and 100 % for 18 hours. Fly heads were collected, RNA was extracted and RNA-seq libraries were prepared as previously described (Engreitz et al., 2013) For each sucrose concentration, two samples of cabut RNAi flies and one sample of control flies were sequenced.

Project description:Microarray data obtained from control, cbtRNAi (cabut RNAi), and cbtOE (cabut overexpression) flies. From each strain, fly heads at two different time points during the day–night cycle (ZT3 and ZT153) were collected. Fly heads were collected and RNA was extracted. RNA was then used to prepare a probe that was hybridized to Drosophila 2.0 gene expression arrays (Affymetrix).

RNA-seq of the developing human eye (Day 41-44 of embryonic development) comparing gene expression in ventral optic fissure margins with dorsal optic cup

Project description:We sought to identify gene expression signatures confined to the small group of cells at the fissure margins that are involved in OFC. Serial cryosections perpendicular to the optic fissure were prepared from human embryonic eyes (n=3, CS17-18, Day41-44(CS 17-18). The fissure margins and a corresponding control region of dorsal optic cup were isolated using laser capture microdissection. This study design aimed to identify the signature of gene expression in the OFC margins and to identify those genes that were more highly expressed along the ventral (inferior) fissure compared to the opposing dorsal (superior region). As CS17-18 (Day41-44) stages have active points of closure they were considered suitable for transcriptomic analyses of the process of human fissure closure.

RNA sequencing of resident epidermal populations at steady state and following UV challenge

Project description:Purpose: to characterise the steady state gene expression and transcriptomic response of resident murine epidermal immune cells (dendritic epidermal T cells, DETC; Langerhans cells, LCs) and epithelial cells (interfollicualr keratinocytes) to non-microbial stress in the form of ultraviolet B (UVB) radiation Methods: 6 C57Bl/6 mice were administered 300mJ/cm^2 UVB radiation to the dorsal side of both ears 24hr prior to tissue harvest, and another 6 administered the same dose 4 hr prior. Ears were harvested and dorsal and ventral ear sheets were separated. Samples were pooled from 2 mice to generate 3 biological replicates per timepoint. Dorsal sheets were used for UV samples, while ventral sheets from 24hr UV mice were used as unchallenged skin. Epidermis was separated and digested, and epidermal populations were FACS sorted. Libraries were prepared and sequenced on an Illumina HiSeq 2500. Conclusions: these data reveal the transcriptomic response of LC, DETC and interfollicular keratinocytes to acute epithelial stress in the form of DNA damage

Early developmental transcriptome of Musca domestica.

Project description:Using mRNA next generation sequencing, we analyze the transcriptome of Musca domestica embryos through five stages of early development: from syncytial blastoderm to dorsal closure stage. We select 100 embryos for five developmental stages: syncytial blastoderm, cellular blastoderm, gastrula, germ band extension and dorsal closure. A total of 10 samples of mRNA were obtained, represent two biological replicates for each stage.
