PHF6 knockdown in rat cortical neurons

Project description:E18 embryonic rat cortical neurons cultured in vitro are infected with lentivirus expressing control or PHF6shRNA-2, and harvested 5 days after infection pLL3.7 lentivirus expressing control or PHF6shRNA-2 was generated in 293T cells and concentrated using ultracentrifuge. In vitro cultured cortical neurons were infected and RNA was harvested 5 days after infection. PHF6 knockdown was validated by QPCR before sample was processed for microarray analysis.

Gene expression data from cultured mouse cortical (mCTX) neurons in different stimulation and knockdown conditions

Project description:Although the induction of C-FOS in the brain has been extensively studied for several decades to date there has been no attempt to identify the targets of C-FOS at a genome wide level, and it was not known how many genes C-FOS activates in a given cell. To identify potential C-FOS target genes, we performed microarray analysis on RNA obtained from mouse cortical (mCTX) neurons infected with lentivirus containing either a control shRNA (targeting firefly luciferase) or c-Fos shRNA that were subsequently depolarized with 0, 1, 3, or 6 hours of KCl. Embryonic day 16.5 cortices from C57BL/6 mice were dissected, dissociated, plated, and subsequently grown in a cell culture incubator that maintained a temperature of 37 degrees C and a CO2 concentration of 5%. On DIV5, lentiviral supernatant containing either a lentivirus expressing a control shRNA targeting firefly luciferase or a lentivirus expressing shRNA targeting c-Fos was applied to cultures for 6hrs with 6ug/mL polybrene. At DIV7, mCTX neurons were silenced and stimulated with KCl for either 0, 1, 3, or 6hrs, and total RNA was purified using Trizol and the RNeasy mini kit from Qiagen. 10ug of labeled cDNA was subsequently hybridized to Affymetrix mouse genome 430 2.0 arrays with affymetrix processing.

Project description:Excitotoxicity caused by over-stimulation of the ionotropic glutamate receptors is a key neuronal cell death process underpinning brain damage in acute and chronic neurological disorders such as ischaemic stroke, traumatic brain injury, and neurodegenerative diseases. Exactly how neurons die in excitotoxicity still remains unclear and is an important area of research in the field of neuroscience. In this current project we wanted to explore the global changes in proteome and phosphoproteome following glutamate excitotoxicity in cultured primary cortical neurons.

Unbiased proteomic study of the axons of cultured rat cortical neurons

Project description:We have conducted quantitative proteomic analyses of the axons of cultured rat cortical neurons. Axons are isolated by using glass chips that enable the axons and their cell bodies of neurons to grow in separated regions on the chip surface. Proteins extracted from the isolated axons, as well as those extracted from whole cortical neurons are subjected to two-dimensional liquid chromatography (2D-LC)-mass spectrometry (MS)-MS analyses. The abundances of proteins in the axon are found to be strongly correlated with their average abundances in whole neurons. Based upon these data, a quantitative description of the protein distribution among various subcellular structures in the axon has been generated. The proteins extracted from the axons and whole neurons are also subjected to stable isotope dimethyl labeling reaction and then to 2D-LC-MS/MS analysis. Proteins enriched in the axon compartment of rat cortical neurons are thus identified.
