Expression data from root tips of Wildtype and Osaim1 mutant rice treated with or without salicylic acid (SA)

ABSTRACT: To determine the possible role of SA in root meristem activity, we compared the gene expression profiles of the root tip of Osaim1 and WT under control condition and SA treatment. We used microarrays to detail the global programme of gene expression underlying control condition and SA treatment between WT and Osaim1 mutant.

Salicylic acid accumulation is required for Fe-deficiency responses in Arabidopsis

Project description:Several phytohormones and other small molecules have been demonstrated to be involved in iron (Fe) homeostasis. However, how salicylic acid (SA), an essential hormone in plant immunity and defense responses, participates in Fe-deficiency responses in plants is largely unknown. Here, we took advantage of a SA biosynthesis defect mutant phytoalexin deficient 4 (pad4: T-DNA Salk_089936) to explore the possible effects of endogenous SA on the morphological and physiological responses to Fe deprivation. Under a Fe-deficiency treatment, Col-0 showed more severe leaf chlorosis and root growth inhibition compared with the pad4 mutant. The soluble Fe concentrations were significant higher in pad4 than Col-0 under the Fe-deficiency treatment, suggesting that a mutation in the PAD4 gene may alleviate the Fe-deficiency-induced symptoms by regulating the soluble Fe concentrations. Furthermore, a SA signaling maker line (PR1promoter: GUS) was used to investigate how Fe deficiency affects endogenous SA biosynthesis and metabolism. The data showed that Fe deficiency significantly induced SA accumulation in Col-0, and the loss function of PAD4 blocked this process. The requirement of endogenous SA accumulation for Fe-deficiency responses was confirmed using a series of SA biosynthetic mutants and transgenic lines.

Genome-wide transcriptome analysis bZIP29 dominant negative repressor line in root tips of Arabidopsis

Project description:The Arabidopsis basic leucine zipper transcription factor bZIP29 of the bZIP group I TF family, expressed mainly in proliferative tissues, is functionally characterized in this study. In roots, bZIP29 is highly expressed in the quiescent centre and the columella cells of the root apical meristem. Mutant analyses demonstrate that bZIP29 regulates root meristem cell number and root gravitropic responses. RNA-seq transcriptome profiling of the root meristem shows that bZIP29 target genes are linked to cell wall organization, and that gene regulatory networks controlling proper root meristem organization are intensively rewired upon its perturbation.

Comprehensive Landscape of SA-AKI Revealed by Integrated Proteomics and Metabolomics Analysis

Project description:Sepsis-associated acute kidney injury (SA-AKI) is a severe and life-threatening condi-tion with high morbidity and mortality among emergency patients, and it poses a sig-nificant risk of chronic renal failure. Clinical treatments for SA-AKI remain reactive and non-specific, lacking effective diagnostic biomarkers or treatment targets. In this study, we established an SA-AKI mouse model using LPS and performed proteomics and metabolomics analyses. A variety of bioinformatic analyses, including Gene Set En-richment Analysis (GSEA), Weighted Gene Co-expression Network Analysis (WGCNA), protein and protein interactions (PPI), and MetaboAnalyst analysis, were conducted to investigate the key molecules of SA-AKI. Proteomics and metabolomics analyses re-vealed that sepsis led to impaired renal mitochondrial function and metabolic disorders. Immune-related pathways were found to be activated in kidneys upon septic infection. The catabolic products of polyamines accumulated in septic kidneys. Overall, our study provides a more comprehensive understanding of SA-AKI and identifies potential pathways for this condition.

Histone acetyltransferase OsGCN5 palys an important role in establishing programs of cell proliferation of crown root meristem

Project description:Shoot-borne crown roots are the major root system in cereals. Previous work has shown that the Wuschel-related homeobox gene WOX11 is necessary and sufficient to promote rice crown root emergence and elongation. Here, we show that WOX11 recruits the ADA2-GCN5 histone acetyltransferase (HAT) module to activate downstream target genes in crown root meristem. OsGCN5 and OsADA2 are highly expressed in root meristem. Knockdown of OsGCN5 and OsADA2 affects crown root initiation and elongation. Here we sought to find the downstream genes of OsGCN5 in rice crown root tip.

Expression data from Arabidopsis thaliana seedings treated with scutellarin

Project description:Maintenance of the root-meristem is determined by polar auxin transport (PAT) and asymmetric cell division (ACD). We find that flavonoids scutellarin and scutellarein, which both have 6-hydroxyl group that differs in its structure from all known-flavonoid PAT inhibitors, promote PAT and ACD in Arabidopsis thaliana root tip, and increase root length. We used microarrays to detail the global programme of gene expression under scutellarin and mock (DMSO) treatment and identified distinct classes of genes regulated by scutellarin.
