How these related factors interact and compete to alter gene expression is a key question that is not fully understood. In Arabidopsis, the Class III Homedomain-Leucine Zipper (HD-ZIPIII) family of transcription factors regulates key developmental processes such as shoot stem cell formation and display complex genetic interactions. We show that HD-ZIPIIIs form heterodimers in planta, co-occupy hundreds of genomic locations and regulate target gene expression both positively and negatively. Transcriptional repression by HD-ZIP IIIs is correlated to co-occupancy and association with the co-repressor TOPLESS. We find the HD-ZIPIIIs act on entire pathways at multiple, sometimes opposing steps and this regulation can occur at a stage, tissue or cell type specific level.

During Arabidopsis development, intrinsic factors provide the framework for basic patterning processes. CLASS III HOMEODOMAIN LEUCINE ZIPPER (HD‐ZIPIII) transcription factors are involved in embryo, shoot and root patterning and during vegetative growth regulate several polarity set‐up processes such as in leaves and the vascular system. Here we show that besides being involved in basic patterning, HD‐ZIPIII transcription factors also have a critical role in controlling elongation growth that is induced when plants experience shade. By using a ChIP‐Seq approach, we have identified several direct target genes of the HD‐ZIPIII transcription factor REVOLUTA (REV). We show that REV acts upstream of auxin biosynthesis and directly regulates several HAT transcription factors that control shade avoidance responses in Arabidopsis. Plants in which HD‐ZIPIII genes are mutated show altered responses to shade revealing that the basic patterning machinery also regulates adaptive development. Thus, HD-ZIPIII transcription factors contribute to shade signaling and act upstream of both auxin and HAT activation.

Project description:We ubiqoutesly expressed mir165a (pUBQ>>mir165a) in ap1 cal background for RNA-Seq studies. Expression of this transgenes in ap1 cal background gives phenotype similar to their expression in wild-type (WT) backgrounds. We induced the transgenes for 8 hours or 16 hours. As a control we used pUBQ::GR-LHG4 transgeneic line. Q-PCR analysis on extracted RNA showed the successful down regulation of known target genes of class III HD ZIPs.

Project description:Drought is the main limiting factor of maize productivity, therefore improving drought tolerance in maize has potential practical importance. Cloning and functional verification of drought-tolerant genes is of great importance to understand molecular mechanisms under drought stress. Here, we employed a bioinformatic pipeline to identify 42 ZmHDZ drought responsive genes using previously reported maize transcriptomic datasets. The coding sequences, exon-intron structure and domain organization of all the 42 genes were identified. Phylogenetic analysis revealed evolutionary conservation of members of the ZmHDZ genes in maize. Several regulatory elements associated with drought tolerance were identified in the promoter regions of ZmHDZ genes, indicating the implication of these genes in plant response to drought stress. 42 ZmHDZ genes were distributed unevenly on 10 chromosomes, and 24 pairs of gene duplications were the segmental duplication. The expression of several ZmHDZ genes was upregulated under drought stress, and ZmHDZ9 overexpressing transgenic plants exhibited higher SOD and POD activities and higher accumulation of soluble proteins under drought stress which resulted in enhanced developed phenotype and improved resistance. The present study provides evidence for the evolutionary conservation of HD-ZIP transcription factors homologs in maize. The results further provide a comprehensive insight into the roles of ZmHDZ genes in regulating drought stress tolerance in maize.

Project description:IntroductionHD-Zip transcription factors are an important class of plant transcription factors involved in regulating plant growth and development as well as various stress responses. In order to explore the characteristics of oat HD-Zip transcription factors and their transcriptomic expression patterns under abiotic stress, this study identified members of the HD-Zip gene family in the oat genome through bioinformatics methods and analyzed their basic physicochemical properties, evolutionary relationships, conserved structural domains, gene duplication relationships, and expression profiles.Results74 HD-Zip gene sequences were identified in the oat genome, unevenly distributed in all chromosomes except the 4D chromosome. The 74 HD-Zip genes can be divided into four subfamilies (HD-Zip Ⅰ-Ⅳ), containing 30 (HD-Zip Ⅰ), 38 (HD-Zip Ⅱ), 4 (HD-Zip III), and 2 (HD-Zip IV) genes, respectively. The grouping of this study is completely consistent with the clustering results of family members in the oat HD-Zip gene phylogenetic tree, further supporting the reliability of the sequence grouping. In addition, there are significant differences in conserved motifs and gene lengths between subfamilies, but they are conserved within the same subfamily. Under drought and salt stress, the expression levels of a large number of oat HD-Zip genes were significantly induced or suppressed, indicating that these HD-Zip genes are likely to be involved in regulating the oat's response to adversity.ConclusionsThe results of this study provide excellent candidate HD-Zip genes for the study of oat resistance, and provide a reference for oat gene improvement and genetic breeding.

Project description:HD-Zip proteins represent the major transcription factors in higher plants, playing essential roles in plant development and stress responses. Foxtail millet is a crop to investigate the systems biology of millet and biofuel grasses and the HD-Zip gene family has not been studied in foxtail millet. For further investigation of the expression profile of the HD-Zip gene family in foxtail millet, a comprehensive genome-wide expression analysis was conducted in this study. We found 47 protein-encoding genes in foxtail millet using BLAST search tools; the putative proteins were classified into four subfamilies, namely, subfamilies I, II, III, and IV. Gene structure and motif analysis indicate that the genes in one subfamily were conserved. Promotor analysis showed that HD-Zip gene was involved in abiotic stress. Duplication analysis revealed that 8 (~17%) hdz genes were tandemly duplicated and 28 (58%) were segmentally duplicated; purifying duplication plays important roles in gene expansion. Microsynteny analysis revealed the maximum relationship in foxtail millet-sorghum and foxtail millet-rice. Expression profiling upon the abiotic stresses of drought and high salinity and the biotic stress of ABA revealed that some genes regulated responses to drought and salinity stresses via an ABA-dependent process, especially sihdz29 and sihdz45. Our study provides new insight into evolutionary and functional analyses of HD-Zip genes involved in environmental stress responses in foxtail millet.

Project description:In response to plant proximity or canopy shade, plants can react by altering elongation growth and development. Several members of the class II homeodomain-leucine zipper (HD-ZIPII) transcription factor family have been shown to play an instrumental role in the responses to shade. HD-ZIP members of the class III (HD-ZIPIII), by contrast, are involved in basic patterning processes. We recently showed that REVOLUTA (REV), a member of the HD-ZIPIII family, directly and positively regulates the expression of several genes involved in shade-induced growth, such as those encoding HD-ZIPII factors HAT2, HAT3, ATHB2/HAT4 and ATHB4, and of the components of the auxin biosynthesis pathway YUCCA5 and TAA1. Furthermore, we could demonstrate a novel role for HD-ZIPIII in shade-induced promotion of growth. Here we show that besides responding to shade, ATHB4 and HAT3 have a critical role in establishing the dorso-ventral axis in cotyledons and developing leaves. Loss-of-function mutations in these two HD-ZIPII genes (athb4 hat3) results in severely abaxialized, entirely radialized leaves. Conversely, overexpression of HAT3 results in adaxialized leaf development. Taken together, our findings unravel a so far unappreciated role for an HD-ZIPII/HD-ZIPIII module required for dorso-ventral patterning of leaves. The finding that HD-ZIPII/HD-ZIPIII also function in shade avoidance suggests that this module is at the nexus of patterning and growth promotion.
