Differential expression analysis of Far2 knock-out and wild-type Mus musculus kidney RNA-seq data.

ABSTRACT: We identified the gene Far2, encoding the fatty acyl-coA reductase 2, to be associated with mesangial matrix expansion (MME) in the mouse (PMID: 24009241). In order to verify this association we obtained the C57BL/6N-Far2tm2a(KOMP)Wtsi/2J (JR#018805) strain from The Jackson Laboratory's KOMP2 program and compared this strain to it's control strain (C57BL/6N) for several renal characteristics. At 6 months of age the knockout mice have a significantly better kidney function (measured as glomerular filtration rate) but the MME is at a comparable level. However, as MME increases in the control strain at 12 months of age, MME does not increase in the knockout until 18 months of age. In order to explore changes at the gene expression level, we compared RNA sequence reads from 6-month old kidneys. Our analysis showed a decrease of RNA expression for several tubular damage markers (NGAL, KIM-1) and an increase in several genes in the fatty acid metabolism pathway.

Project description:cis-Apc+/Delta716/Smad4+/- mice spontaneously develop multiple invasive intestinal carcinomas due to loss of heterozygosity and manifest symptoms associated with cancer cachexia within four months of age. To investigate the role of the liver in cachexia pathophysiology, we compared the transcriptomes of cachexia and control mouse livers. We isolated total RNA from livers of four C57BL/6N mice and four cis-Apc+/Delta716/Smad4+/- mice. MME+ fibro-adipogenic progenitors are the dominant adipogenic population during fatty infiltration in human skeletal muscle

Project description:Fatty infiltration, the ectopic deposition of adipose tissue within skeletal muscle, is mediated via the adipogenic differentiation of fibro-adipogenic progenitors (FAPs). We used single-nuclei and single-cell RNA sequencing to characterize FAP heterogeneity in patients with fatty infiltration. We identified an MME+ FAP subpopulation which, based on ex vivo characterization as well as transplantation experiments, exhibits high adipogenic potential. MME+ FAPs are characterized by low activity of WNT, known to control adipogenic commitment, and are refractory to the inhibitory role of WNT activators. Using preclinical models for muscle damage versus fatty infiltration, we show that many MME+ FAPs undergo apoptosis during muscle regeneration and differentiate into adipocytes under pathological conditions, leading to their depletion. Finally, we utilized the varying fat infiltration levels in human hip muscles to show the depletion of MME+ FAPs in fatty infiltrated human muscle. Altogether, we have identified the dominant adipogenic FAP subpopulation in skeletal muscle.

Project description:Analysis of angiotensin II effect on left ventricle at gene expression level. The hypothesis tested in the present study was that angiotensin II treatment may affect gene expression in left ventricle in a strain specific manner. Results provide important information about which genes respond to angiotensin II in C57Bl/6N male mice compared to their C57Bl/6J counterparts. Total RNA obtained from isolated left ventricles from C57Bl/6J and C57Bl/6N mice subjected to 48 hours of angiotensin II infusion, via osmotic mini-pumps (500ng/kg/h) implanted sub-cutaneously, compared to sham operated controls.

Pex1-G844D NMRI mouse model of mild Zellweger spectrum disorder: liver gene expression profiles

Project description:Zellweger spectrum disorders (ZSD) are inborn metabolic diseases cause by genetic alterations in PEX genes leading to peroxisomal biogenesis disorder (PBD). Supportive care is standard since no validated treatment is able to modify the dismal natural history of the disease. Mouse models exist to study ZSD pathophysiology but they are limited by poor survival of the affected pups and breeding restrictions. To overcome these limitations, hypomorphic Pex1 p.G844D allele, equivalent to common mild human PEX1 p.G843D mutation, was backcrossed from C57BL/6N mouse to NMRI background. NMRI ZSD mouse breeding lead autosomal recessive Mendelian inheritance pattern with (median (min-max)) 10 (7-15) pups/mating compared to 4 (2-7) pups/mating in C57BL/6N background (p < 0.0001). We longitudinally phenotyped NMRI ZSD mice at 1, 2, 3 and 6 months of age to render this model suitable for future therapeutic interventions. NMRI ZSD mice exhibited growth retardation despite their higher daily energy intake. Mouse embryonic fibroblasts displayed classical PBD immunofluorescence pattern with peroxisomal mosaicism like milder ZSD patients skin fibroblasts. ZSD mice liver were enlarged and no liver lipid accumulation was detected. Yet, ZSD mouse plasma and liver showed very long-chain fatty acids, oxysterols and C27 bile acids intermediates elevation. Longitudinal study depicted trend to normalization for C26 and phytanic acid as it was shown for some ZSD patients reaching adulthood. ZSD mouse liver glycogen content was drastically reduced and liver RNA-Seq analysis confirmed glycogen metabolism genes downregulation. In conclusion, NMRI ZSD mouse model is suitable for ZSD liver-targeted therapies evaluation.
