High-throughput sequencing identify miRNAs of Tribolium castaneum

ABSTRACT: To identify miRNAs of Tribolium castaneum, one small RNA libraries for mix samples of eight development stage (including 1-day-old early embryo, 3-day-old late embryo, 1-day-old early larva, 20-day-old late larva, 1-day-old early pupa, 6-day-old late pupa, 1-day-old early adult, 7-day-old late adult) were constructed. Totally, 12,259,974 raw reads were obtained, 7,116,806 mappable reads were remained and 2,175,311 high-quality miRNA reads were identified after the small RNA digitalisation analysis. At last, 1,447 unique miRNAs which contained 274 conserved miRNAs, 245 known candidate miRNAs and 927 novel miRNAs were identified.

During their life cycles, insects that undergo complete metamorphosis may experience several larva-to-larva moltings to become larger, followed by larva-to-pupa and pupa-to-adult moltings to become adults. During the larva-to-larva molting stage, insect larvae stop consuming food and become restful. Whether any changes occur within the molting midgut before ecdysis remains known.

Expression of 50-500nt ncRNAs in silkworm Bombyx mori during two developmental transitions

Project description:We have performed the first systematic identification and analysis of intermediate size ncRNAs (50-500 nt) in the silkworm genome. We identified 194 novel ncRNAs, the expression profiles of them during the transitions from the egg to the first instar larva and from the fifth instar larva to the pupa were anlyzed by dual-channel microarray. Results showed that 12 ncRNAs had significantly differential expression during the two developmental transitions. The first instar larva sample was used for comparison to the sample of embryo, the fifth instar larva sample was used for comparison to the sample of pupa, respectively.

Deep Sequencing Analysis of miRNAs Expression in leg muscle of Xinghua Chicken

Project description:Purpose:We have used RNA-seq to examine of differentially expressed miRNAs in chicken leg muscle of three different development stages (11 embryo ages, 16 embryo ages, and 1 day old post hatch chick).The aims of this study are characterization of miRNAs differentially expressed in different developmental stage of chicken embryo, using RNA sequence sample. Methods: On this study we used two embryonic stage and one post hatch chick leg muscle of Xinghua chicken breed. Total RNA from E11 day embryo, E16 day embryo and 1 day post hatch chick was isolated by TRIzol following the manufacturer’s protocol (Invitrogen, CA, USA). Each stages were designed two samples, and the total samples were six (three group × two sample/group) and RNA samples of six individuals were pooled with equal amounts, and then were subjected to Illumina deep sequencing. Results: After eliminating adaptor and low-quality reads, a total of 5,302,700, 6,556,747, 5,359,793, 4,213,112, 7,112,885 and 7,469,939 clean reads were obtained in group E11 (E11.1-E11.2), group E16 (E16.1-E16.2) and group P1 (P1.1–P1.2) libraries, respectively. The clean reads were aligned to the chicken genome databases, miRBase, Rfam, RepBase and mRNA. Conclusions:To assess miRNA expression during chicken embryo skeletal muscle development, we sequenced and analyzed leg muscle at 11 day embryo age, 16 day embryo age, and 1 days post hatch.

Oligos of 132 ncRNAs were sucessfully designed, the expression of these ncRNAs were analyzed by dual-channel microarray, results showed that 36 ncRNAs had significantly differential expression during development. The RNA from four samples (egg, larva, pupa and adult) were analyzed, the sample of larva was used as reference.

RNA-Seq and UHPLC-Q-TOF/MS Based Lipidomics Study in Lysiphlebia japonica

Project description:Lipids play an important role in energy storage, membrane structure stabilization and signaling. Parasitoids are excellent models to study lipidomics because a majority of them do not accumulate during their free-living life-stage. Studies on parasitoids have mostly focused on the changes in the lipids and gene transcripts in hosts and little attention has been devoted to lipidomics and transcriptomics changes in parasitoids. In this study, a relative quantitative analysis of lipids and their gene transcripts in 3-days-old Lysiphlebia japonica larva (3 days after spawning) and pupae were performed using liquid chromatography, mass spectrometry and RNA-seq. Thirty-three glycerolipids and 250 glycerophospholipids were identified in this study; all triglycerides and the vast majority of phospholipids accumulated in the pupal stage. This was accompanied by differentially regulated lipid uptake and remolding. Furthermore, our data showed that gene transcription was up-regulated in key nutrient metabolic pathways involved in lipid synthesis in 3-days-old larvae. Finally, our data suggests that larva and pupa of L. japonica may lack the ability for fatty acids synthesis. A comprehensive, quantitative, and expandable resource was provided for further studies of metabolic regulation and molecular mechanisms underlying parasitic response to hosts defense.

Comparative analysis of the small RNA transcriptome of four developmental stages of the Citrus red mite (Panonychus citri)

Project description:Total RNAs from the Citrus red mite at the embryo, larva, nymph and adult stages were used to construct small RNA libraries for Solexa sequencing. Several categories of sRNAs were identified, including 594 known microRNAs (miRNAs) grouped into 206 families and 31 novel miRNAs. In addition, according to bioinformatics analysis and S-Poly(T) miRNA assays, the expression level of many miRNAs varied among the developmental stages. Furthermore, the prediction of miRNAs target genes and their functional annotation indicated that miRNAs are involved in the regulation of multiple pathways in the Citrus red mite. The total RNAs from embryo, larva, nymph and adult stages of Panonychus citri were used to construct small RNA libraries for Solexa sequencing. The data from Solexa sequencer (Illumina) was compared to identify small RNAs in different stages of Panonychus citri.
