Gene expression profiling of Drosophila S2R+ cells following RNAi-mediated knockdown of transcription factors

ABSTRACT: In order to study the effect of transcription factor knockdown, we selectively depleted mRNA products from 483 different genes that are known or predicted to encode transcription factors. We treated Drosophila S2R+ tissue culture cells with double strand RNAs designed to be specific for these loci. Following RNAi treatment, we isolated poly A+ RNA from the cells, and performed stranded high-throughput RNA-Seq analyses to determine knockdown efficiency and propagating transcriptional consequences.

Project description:To understand how RNAi depletion of transcription factors impact the Drosophila transcriptome, we performed selective knockdown of 46 transcription factors in Drosophila S2R+ cell line. We treated cells with long double strand RNAs by bathing for 1 to 3 days. We purified polyA+ RNA and prepared strand-specific RNA-Seq libraries. We quantitatively measured transcriptomic responses using a time series analysis.

Effect of mago nashi depletion on gene expression in Drosophila S2R+ cells

Project description:This study was designed to identify changes in gene expression resulting from depletion of Mago nashi (Mago), a core subunit of the exon junction complex. Drosophila S2R+ cells were treated with double-stranded RNA targeting either LacZ or Mago for 6 days. Poly(A)+ RNA was purified from each sample and sequenced using 54 bp reads on an Illumina Genome Analyzer II. Fold changes in expression were calculated for each gene as the ratio of the reads per kilobase per million reads (RPKM) for Mago relative to LacZ. In other experiments, we have shown that Mago is required for correct splicing of the MAP kinase gene and its depletion causes a large reduction in MAP kinase mRNA levels. MAP kinase is a large gene in heterochromatin. In this study, we find that heterochromatic genes are disproportionately down-regulated in Mago-depleted cells, and those with large introns are particularly likely to be affected. ChIP-seq using a Dp1 antibody in Drosophila S2R+ cells

Project description:Here we report the identification of genomic regions of DNA bound by Dp1 in Drosophila S2R+ cells. Dp1 is a dimerization partner of several E2F transcription factors and is needed for E2F target promoter binding. We find that Dp1 binds the promoter regions of genes important for oxidative phosphorylation. This result is important since our data demonstrates that expression of several oxidative phosphorylation genes is down-regulated in dDP mutant Drosophila 3rd instar larval eye imaginal discs. These ChIP-seq results suggest that the mechanism by which dDP regulates expression of these genes is direct. In addition, we have confirmed a number of these Dp1 bound gene promoters by conventional Chromatin Immunoprecipitation. Examination of Dp1 bound regions of genomic DNA in S2R+ cells.

Genome-wide analysis of Groucho in Drosophila Kc167 and S2R+ cell lines

Project description:In this study we have used ChIP followed by high throughput sequencing to profile the genome-wide recruitment of wildtype and non-oligomerizing Groucho (Gro) at high resolution in single cell types (Kc167 and S2R+) using Drosophila cell culture. Our results reveal that Gro is typically recruited to discrete peaks in active chromatin and that blocking Gro oligomerization does not change the width of the peaks to which it is recruited. We have also investigated acetylated histone H3 and H4 and RNA polymerase II profiles around Gro binding sites, along with gene expression, in wildtype, Gro knockdown, Gro-GFP transfected, and non-oligomerizing Gro-GFP transfected Kc167 cells and found that Gro associates with chromatin containing hypoacetylated histones and frequently overlaps the transcription start sites of expressed genes that exhibit strong RNA polymerase pausing.

Project description:Purpose: identifying genes responding to insulin stimulation in S2R+ cells through whole transcriptome RNA-seq analyses Methods: Total RNA was extracted from S2R+ cells using TRIzol® reagent (Invitrogen). After assessing RNA quality with an Agilent Bioanalyzer, libraries were constructed with Illumina TruSeq mRNA Library Prep Kit , libraries were sequenced using an Illumina HiSeq 4000 at the Columbia Genome Center (http://systemsbiology.columbia.edu/genome-center). Results: Using an time series data analysis workflow incorporating polynormials , we identified 1254 temproally differentially expressed genes responding to insulin stimulation in the S2R+ cells.
