Expression data from Colossolactone H treated H1650 cells

ABSTRACT: Ganoderma colossum (Fr.) Baker, a white rot fungus distributed in tropical and subtropical forests, is a rare Ganoderma mushroom belonging to the family Ganodermataceae. In Asia, the fruiting body of G. colossum has been used as tonics or as folk medicine for a variety of illnesses, including malignant diseases. Colossolactone H (colo H) as a new compound was isolated and studied for its anticancer mechanism in human lung cancer H1650 cells. We used microarrays to analyze the gene expression changes upon colo H treatment that helped underlying the molecular mechanism of colo H in H1650 lung cancer cells.

Proteomics analysis of Hypsizygus marmoreus

Project description:Hypsizygus marmoreus is one of the most popular industrialized cultivation mushrooms in East Asia. H. marmoreus is the third wildly cultivated industrialized cultivated mushroom in China now behind only Flammulina velutipes and Pleurotus eryngii. H. marmoreus is a low-temperature fruiting mushroom. The mycelia grow vegetatively at 23 °C to 25 °C and transform into fruiting process at 13 °C to 17 °C. The fruiting process of H. marmoreus is sensitive to temperature, and high temperature can lead to the death of mycelia and malformation of the fruiting body. Therefore, thermotolerance is important for H. marmoreus during both vegetative growth and fruiting-body formation. Previous studies on H. marmoreus have mainly focused on cultivation, nutrition and bioactive compounds extracted, but little is known about thermotolerance. The aim of this project is to elucidate the thermotolerance mechanism of Hypsizygus marmoreus.

However, understanding the responses and mechanism of microbial community structure and functions relevant to natural climate zone succession is challenged by the high complexity of microbial communities. Here, we examined soil microbial community in three broadleaved forests located in the Wulu Mountain (WLM, temperate climate), Funiu Mountain (FNM, at the border of temperate and subtropical climate zones), or Shennongjia Mountain (SNJ, subtropical climate).Soils were characterized for geochemistry, Illumina sequencing was used to determine microbial taxonomic communities and GeoChips 5.0 were used to determine microbial functional genes.

5'-Serial Analysis of Gene Expression of the transcriptomes of Coprinopsis cinerea during fruiting body initiation

Project description:Large scale assessment of the transcriptomes of the vegetative mycelium and primordium will facilitate the generation of a more comprehensive picture of the fruiting process in basidiomycetes. We coupled 5'-Serial Analysis of Gene Expression (5'-SAGE) to high-throughput pyrosequencing from 454 Life Sciences to analyze the transcriptomes and identify up-regulated genes (URGs) among vegetative mycelium (Myc) and stage 1 primordium (S1-Pri) of Coprinopsis cinerea during fruiting body development. We evaluated the expression of >3,000 genes in the two respective growth stages and demonstrated that almost one-third of these genes were preferentially expressed in either stage, which implicated a significant transcriptomic switch during fruiting body initiation. We annotated >34,000 and >45,000 transcription start sites (TSSs) in the transcriptomes of Myc and S1-Pri respectively. We identified a wealth of potential URGs related to early fruiting events, although their functions and roles are not exactly known. Comparative genomics reveals unique wood-decay strategies and fruiting body development in the Schizophyllaceae

Project description:Agaricomycetes produce the most efficient enzyme systems to degrade wood and the most complex morphological structures in the fungal kingdom. Despite decades-long interest in their genetic bases, the evolution and functional diversity of both wood-decay and fruiting body formation are incompletely known.Here, we perform comparative genomic and transcriptomic analyses of wood-decay and fruiting body development in Auriculariopsis ampla and Schizophyllum commune (Schizophyllaceae), species with secondarily simplified morphologies and enigmatic wood-decay strategy and weak pathogenicity to woody plants. The plant cell wall degrading enzyme repertoires of Schizophyllaceae are transitional between those of white rot species and less efficient wood-degraders such as brown rot or mycorrhizal fungi. Rich repertoires of suberinase and tannase genes were found in both species, with tannases restricted to Agaricomycetes that preferentially colonize bark-covered wood, suggesting potential complementation of their weaker wood-decaying abilities and adaptations to wood colonization through the bark. Fruiting body transcriptomes of A. ampla and S. commune revealed a high rate of divergence in developmental gene expression, but also several genes with conserved developmental expression, including novel transcription factors and small-secreted proteins, some of the latter might represent fruiting body effectors. Taken together, our analyses highlighted novel aspects of wood-decay and fruiting body development in a widely distributed family of mushroom-forming fungi.

Coprinopsis cinerea transcriptome in response to hyphal damage, nematode predation or bacterial co-cultivation

Project description:We have recently shown that the coprophilous model mushroom Coprinopsis cinerea transcribes a broad array of genes encoding defense proteins in the vegetative mycelium and fruiting bodies that target bacterial competitors and animal predators challenging the respective tissues of this fungus. In addition, we have demonstrated in previous work that two nematotoxic defense proteins from Coprinopsis, CGL1 and CGL2, were induced in vegetative mycelium challenged with the predatory nematode Aphelenchus avenae; however, the specificity and broadness of this response remained unclear. In order to resolve these issues, we sequenced the poly(A)-positive transcriptome of vegetative mycelium of C. cinerea confronted with nematode predation, hyphal mechanical damage or bacterial co-culture.
