Project description:We analyzed the comprehensive gene expression changes by H2O2 in pancreatic beta-cell derived 1.1B4 cells using Agilent microarray. The genes of 2903 H2O2 treated were up-regulated and 2283 genes were down-regulated compared with control sample. HMOX1, EGR1, IGF, IL8 and NR4A3 were strongly up-regulated Gene regulation associated with antioxidant defense system in pancreatic beta cells still needs to be elucidated, we analyzed the genes expression with Agilent micro-array after 4 hours of 100mM H2O2 treatment by one color method, and found 2903 genes were up-regulated and 2283 genes were down regulated. Changes of some genes expressions were confirmed by real time PCR.

Project description:Gene regulation associated with antioxidant defense system in pancreatic beta cells still needs to be elucidated, we found NR4A3 gene expression was up-regulated with 100mM H2O2, therefore, we analyzed the genes expression with Agilent micro-array after NR4A3 siRNA4 treatment by one color method, and found 1044 genes were up-regulated and 859 genes were down regulated in NR4A3 knocked down cell. Changes of some genes expressions were confirmed by real time PCR. The genes of 1044 in NR4A3 siRNA treated cell were up-regulated over 2 folds and 859 genes were down-regulated under 0.67 folds compared with control sample.

Project description:We aimed to identify putative H2O2-regulated miRNAs expressed in rice seedlings under oxidative stress by using a deep sequencing approach developed by Solexa (Illumina). Two small RNA libraries were constructed from H2O2-treated and control rice seedlings, and more than five million small RNA sequence reads were generated for each library. We identified seven H2O2-responsive miRNA families via expression profiling of the miRNAs based on a comparative miRNAomic analysis in combination with experimental validation. Furthermore, 32 miRNAs, 17 from known miRNA loci and 15 from novel miRNA loci, were also newly identified from the sequencing data. To the best of our knowledge, this is the first report of a systematic investigation of H2O2-regulated miRNAs and their targets in plants.

Project description:The fungus Ustilago maydis is a biotrophic pathogen of corn. In its genome we have identified an ortholog of YAP1 from Saccharomyces cerevisae which regulates the oxidative stress response in this organism. yap1 mutants of U. maydis displayed higher sensitivity to H2O2 than wild type cells and their virulence was significantly reduced. U. maydis yap1 could partially complement the H2O2 sensitivity of a yap1 deletion mutant of S. cerevisiae and a Yap1-GFP fusion protein showed nuclear localization after H2O2 treatment, suggesting that Yap1 in U. maydis functions as a redox sensor. Mutations in two cysteine residues prevented accumulation in the nucleus and the respective mutant strains showed the same virulence phenotype as Dyap1 mutants. DAB staining revealed an accumulation of H2O2 around yap1 mutant hyphae which was absent in wild type. Inhibition of the plant NADPH oxidase prevented this accumulation and restored virulence. During the infection Yap1 showed nuclear localization after penetration up to 2-3 days after infection. Through array analysis a large set of yap1 regulated genes were identified and these included two peroxidase genes. Deletion mutants of these genes were attenuated in virulence. These results suggest that U. maydis is using its yap1 controlled H2O2 detoxification system for coping with early plant defense responses. Project description:Growth daylength, ambient CO2 level, and intracellular hydrogen peroxide (H2O2) availability all impact plant function by modulating signalling pathways, but interactions between them remain unclear. Using a whole-genome transcriptomics approach, we exploited the conditional photorespiratory nature of the catalase-deficient cat2 mutant to identify gene expression patterns responding to these three factors. Arabidopsis Col-0 and cat2 grown for 5 weeks in high CO2 in short days (SD) were transferred to air in SD or long days (LD), and microarray analysis was performed. Of more than 500 genes differentially expressed in Col-0 between high CO2 and transfer to air in SD, the response of about one-third was attenuated by transfer to air in LD. H2O2-responsive genes in cat2 were highly dependent on daylength. The majority of H2O2-induced genes were more strongly up-regulated after transfer to air in SD than to LD, while a smaller number showed an opposing pattern. Responses of other H2O2-dependent genes indicate redox-modulation of the daylength control of fundamental cell processes. The overall analysis provides evidence that (1) CO2 level modulates stress-associated gene expression; (2) both CO2 and H2O2 interact with daylength and photoreceptor signalling pathways; and (3) cellular signalling pathways may be primed to respond to increased H2O2 in a daylength-determined manner.

Project description:Thiol peroxidase (TpxD) is one of the key enzymes used to cope with oxidative stress conditions in S. pneumoniae. Previously, we demonstrated that TpxD expression is modulated in response to H2O2 and is involved in the regulation of the psa operon. In the current study, we focus on TpxD function as a sensor and global regulator in the bacterial response to H2O2. By using microarray assays, we show that TpxD expression is necessary for the activation of bacterial global gene response to H2O2. The mechanism underlying TpxD regulatory function was further elucidated by replacing the catalytic cysteine (Cys58) with alanine (Ala58) in TpxD. This point mutation prevented tpxD up-regulation by H2O2, as well as the effect of H2O2 on additional genes that were affected by H2O2 in the WT but not in ∆tpxD, signifying that this cysteine is crucial for TpxD signaling activity. We then tried to identify a candidate transcription factor which regulates tpxD expression under H2O2 stress. Bioinformatics analysis identified a putative CodY 15 bp binding site in the proximal upstream region of tpxD coding sequence. Genetic engineering techniques and EMSA assays confirmed the presence of an active CodY box. Indeed, no up-regulation of TpxD was noticed in ∆codY challenged with H2O2. These data identify CodY as the transcription factor modulating tpxD expression under H2O2 stress. We propose a model of gene regulation under oxidative stress conditions which places TpxD as an intermediary between H2O2 and the global bacterial response to oxidative stress. Project description:Transcriptome analysis of LPS-stimulated bone marrow-derived dendritic cells with NR4A3 gene silencing The NR4A3/NOR1 belongs to the NR4A subfamily of the orphan nuclear hormone receptor superfamily, which is activated in a ligand-independent manner. To examine the role of NR4A3/NOR1 in gene expression of dendritic cells (DCs), we introduced NR4A3 siRNA into bone marrow-derived DCs (BMDCs) and determined the expression levels of mRNA and proteins of cytokines, cell surface molecules, NFκB signaling-related proteins, and transcription factors. The expression level of NR4A3 was markedly up-regulated by TLRs-mediated stimulation in DCs. NR4A3 knockdown significantly suppressed LPS, CpG, or poly I:C-mediated up-regulation of CD80, CD86, IL-10, IL-6, and IL-12. Proliferation and IL-2 production levels of T cells co-cultured with NR4A3-knocked down DCs were significantly lower than that of T cells co-cultured with control DCs. Furthermore, the expression of IKKβ, IRF4, and IRF8 was significantly decreased in NR4A3 siRNA-introduced BMDCs. The knockdown experiments using siRNAs for IKKβ, IRF4, and/or IRF8 indicated that LPS-induced up-regulation of IL-10 and IL-6 was reduced in IKKβ knocked down cells, and that the up-regulation of IL-12 was suppressed by the knockdown of IRF4 and IRF8. Taken together, these results indicate that NR4A3 is involved in TLR-mediated activation and gene expression of DCs.

Project description:Purpose: Determine the mechanism of H2O2-induced signaling in melanocytes. Method: Primary human epidermal melanocytes were treated with H2O2 (200 μM) and incubated for 24 h. Total RNA (500 ng) from melanocytes were extracted and subjected to library synthesis. Results: H2O2-treated melanocytes exhibited upregulation of cell death and type 1 interferon-related genes. Conclusion: H2O2-induced melanocyte signaling was well evaluated using RNA sequencing.
