Allele-Specific Non-CG Methylation Marks Domains of Active Chromatin in Mouse Brain

ABSTRACT: We examined genome-wide, base-resolution, allele-specific methylation and expression in the prefrontal cortex using a mouse model of deterministic X-inactivation, where the paternal allele was always inactivated. Our findings elucidate the role methylation may play in chromatin regulation under X-inactivation and genomic imprinting.

Project description:We reported the allele-specific bulkl RNA sequencing in highly morphogenic (C57Bl6J-maternal x CASTEiJ-paternal) male F1 mouse embryonic stem cells (mESC) and in vitro mESC derived six cardiac lineage cell types. We demonstrated distinctive gene regulation based on the parental origin of the alleles. We showed that deterministic and stochastic monoalleleic gene classes are distinctive in regulation and are involved in unique processes. In this study we highlighted the importance of parental origin-specific gene expression in development, homeostasis and disease.

The maternally and paternally inherited alleles are distinguished epigenetically by DNA methylation and histone modifications. Chromosome-wide Chromatin immunoprecipitation (ChIP) and MIRA analysis of MatDup.dist7 and PatDup.dist7 MEFs provided a panoramic map of reciprocal allele-specific histone modifications and DNA methylation at imprinted genes along distal chromosome 7 and 15. ChIP-chip and MIRA-chip was done to map histone modifications and DNA methylation along distal chr15 in the maternal allele and paternal allele in Patdup.dist7=MatDup.dist15 and Patdup.dist7=MatDupdis15 MEFs, respectively, using Nimblegen tiling arrays for chr15.

F1 allele specific gene expression

Project description:By comparing mouse fibroblasts from two parental strains (Bl6 and Spretus) with fibroblasts from their first generation offspring (F1) we can detect allele specific expression of proteins. The Bl6 and Spretus lines are evolutionary distant and harbour many SNPs in their genomes which when synonomous we can detect on the protein level using mass spectrometry. By mixing SILAC labeled Bl6, Spretus and F1 offspring cell lines we can detect peptides shared between all three cell lines and also SNP peptides that are only expressed in the F1 cells and either Bl6 or Spretus cells. By comparing the abundance of the shared peptides and the SNP peptides we can quantify how much of a protein in the F1 cells that comes from the paternal or maternal allele. This data were then further compared to polysome profiling data. Azidohomoalanine labeling was used to enrich newly synthesized proteins from the three cell lines.

Early embryogenesis involves a switch from parentally repressive chromosomal domains to de novo TADs

Project description:Paternal and maternal epigenomes undergo dramatic changes after fertilization. How this relates to the 3D reorganisation of the parental genomes and their transcription patterns during early development remains unclear. Here we track structural dynamics during early mouse development using allele-specific single cell HiC integrated with transcriptome and chromatin changes, to combine parental features with early gene expression including during imprinted X-chromosome inactivation. We uncover a marked structural asymmetry following fertilization, with mostly maternal-specific domains of interaction that coincide with polycomb H3K27me3 domains. They form local repressive compartments and result in parentally-biased gene expression, including transient imprinting loci such as the X-inactivation center. These asymmetric domains later resolve into classical active and inactive compartments. Topologically associated domains are also established progressively, in a non parental specific manner and are associated with active chromatin. They are lost when gene expression is not maintained on the paternal X. Our study reveals unprecedented dynamics in parental specific 3D genome organization and gene expression during early development.

Muscle gene expression of lambs with maternal callipyge allele

Project description:Lambs that inherit a callipyge allele from their dam have an up-regulation of maternally imprinted transcripts near the callipyge mutation but do not exhibit muscle hypertrophy. It is not clear what effects these maternally expressed transcripts have in the muscle or how the inheritance of a maternal callipyge allele prevents the expression of the callipyge phenotype which is seen paternal heterozygotes only. This experiment utilized bovine gene expression arrays to profile the gene expression of the semimembranosus muscle of 30 day old half-sibling lambs of all four possible genotypes with respect to the callipyge allele (+/+, C/+, +/C, and C/C).
