Project description:As an important adaptation to drought stress, several agronomic species, such as soybean and maize, can maintain the primary root substantial elongation rates at low water potentials, whereas shoot growth stops completely. In soybean, kinematic characterization of the spatial patterns of cell expansion within the root elongation zone showed that at low water potentials, elongation rates were preferentially maintained toward the root apex but were progressively inhibited at more basal locations, resulting in a shortened growth zone. To explore the molecular mechanism of root elongation in response to water stress, we set out to examine the expression of soybean genes in different root regions after 5 hours (5h) and 48 hours (48h) water stress treatment using the Affymetrix Soybean GeneChip containing 37,500 G. max probe sets.

Project description:Pod dehiscence is an important agronomic trait. Pod dehiscence would cause huge yield losses before soybean maturity. Although some of soybean pod dehiscence associated genes have been identified, the underlying mechanism of pod dehiscence is still not comprehensively explained. In this study, we have identified differentially expressed genes (DEGs) between shattering-resistant and shattering-susceptible soybean accessions based on transcriptome analyses of 10 soybean accessions. Long non-coding RNAs (lncRNAs) that may be involved in soybean pod dehiscence were also identified, and we constructed co-expression networks between mRNAs and lncRNAs. RNA sequencing results were further verified by real-time PCR. Furthermore, DEGs were screened through analyzing positions of soybean pod dehiscence quantitative trait locus (QTLs) and phenotypes of soybean pod dehiscence for achieving pod-dehiscence candidate genes.

Project description:Hybrid weakness is an important post zygotic reproductive barrier between natural populations. Expression of hybrid weakness can lead to significant decrease in yield and even lethality and is thus an undesirable agronomic trait. We observed that F1 hybrids produced from crossing between any two of three Japonica varieties(CH7, CH8, CH9) exhibit hybrid weakness phenotype. Exploring the molecular mechanism underlying hybrid weakness in important crops like rice is worthy. We used microarrays to obtain a global picture of gene expression changes that occurred in the F1 hybrids with characteristic hybrid weakness phenotype.

In support of this idea, many studies have shown that a high proportion of male-biased genes are underexpressed compared to non-sex-biased genes in sterile F1 male hybrids of Drosophila species. In this study, we examined and compared patterns of misexpression in 4 day old sterile male F1 hybrids of Drosophila simulans and its sibling species, D. sechellia. We analyzed hybrids using custom cDNA arrays we developed from RT-PCRs of spermatogenesis-related transcripts from these species and another sibling species (D. mauritiana). The results from a commercial genome-wide array for this species pair, from the custom chip and the genome-wide chip for the D. simulans-D. mauritiana species pair, and from the larvae of these two species pairs using the custom chip, is presented separately. Project description:Transcriptional profiling of sweet corn plant density (crowding stress) tolerance influencing yield. Tolerance to crowding stress has played a crucial role in improving agronomic productivity in field corn; however, commercial sweet corn hybrids vary greatly in crowding stress tolerance. The experiment was conducted to 1) explore transcriptional changes among sweet corn hybrids with differential yield under crowding stress, 2) identify relationships between phenotypic responses and gene expression patterns, and 3) identify groups of genes associated with yield and crowding stress tolerance. Under conditions of crowding stress, three high-yielding and three low-yielding sweet corn hybrids were grouped for transcriptional and phenotypic analyses. Transcriptional analyses identified from 372 to 859 common differentially expressed genes (DEGs) for each hybrid. Large gene expression pattern variation among hybrids and only 26 common DEGs across all hybrid comparisons were identified, suggesting each hybrid has a unique response to crowding stress. Over-represented biological functions of DEGs also differed among hybrids. Strong correlation was observed between: 1) modules with up-regulation in high-yielding hybrids and yield traits, and 2) modules with up-regulation in low-yielding hybrids and plant/ear traits. Modules linked with yield traits may be important crowding stress response mechanisms influencing crop yield. Functional analysis of the modules and common DEGs identified candidate crowding stress tolerant processes in photosynthesis, glycolysis, cell wall, carbohydrate/nitrogen metabolic process, chromatin, and transcription regulation. Moreover, these biological functions were greatly inter-connected, indicating the importance of improving the mechanisms as a network.
