Project description:Comparison of transcript abundance estimates derived from DBS vs saliva vs gold standard peripheral blood mononuclear cell (PBMC) samples. Gene expression profiling was conducted using parallel collection and assay of venipuncture blood samples (PBMC), DBS samples, and saliva. Data come from 58 community dwelling adults recruited from the Los Angeles metropolitan area. Analyzed data include basic demographic characteristics (age, sex, race/ethnicity) and body mass index (BMI) as well as RNA indicators of major leukocyte subset prevalence (i.e., estimated abundance of mRNA for CD3, CD4, CD8, CD19, FCGR3A/CD16, NCAM1/CD56, and CD14; all provided here as log2-transformed values of normalized gene expression data). Categorial variables were coded 0=no/absent and 1=yes/present.

Data come from 83 community dwelling adults recruited from the Chicago metropolitan area. In addition to basic demographic characteristics (age, sex, race/ethnicity), participants were also assessed on health-related characteristics (body mass index/BMI; history of smoking or heavy alchol consumption), and educational attainment (z-score transformed). Categorial variables were coded 0=no/absent and 1=yes/present.

Differential analyses for RNA-seq: transcript-level estimates improve gene-level inferences

Project description:High-throughput sequencing of cDNA (RNA-seq) is used extensively to characterize the transcriptome of cells. Many transcriptomics studies aim at comparing either abundance levels or the transcriptome composition between given conditions, and as a first step, the sequencing reads must be used as the basis for abundance quantification of transcriptomic features of interest, such as genes or transcripts. Several different quantification approaches have been proposed, ranging from simple counting of reads overlapping given genomic regions to more complex estimation of underlying transcript abundances. In this paper, we show that gene-level abundance estimates and statistical inference offer advantages over transcript-level analyses, in terms of both performance and interpretability. We also illustrate that while the presence of differential isoform usage can lead to inflated false discovery rates in differential expression analyses on simple count matrices, and incorporation of transcript-level abundance estimates improves the performance in simulated data, the difference is relatively minor in several real data sets. Finally, we provide an R package (tximport) to help users integrate transcript-level abundance estimates from common quantification pipelines into count-based statistical inference engines.

Project description:Analysis of transcript abundance estimates as a function of child soldier status, PTSD symptoms, and psychological resilience. Gene expression profiling was conducted on dried blood spot (DBS) samples collected from community dwelling adolescents and young adults in Nepal. Approximatley half of the sample were former child soldiers in the Nepal People's War and the other half were demographically similiar civilian non-combatants. In addition to basic demographic characteristics (age, sex, ethnic minority status, social caste status, education level), participants were also assessed on syptoms of post-traumatic stress (PTS, assessed by a culturally adapted version of The Child PTSD Symptom Scale; Kohrt BA, et al. (2011) Validation of cross-cultural child mental health and psychosocial research instruments: adapting the Depression Self-Rating Scale and Child PTSD Symptom Scale in Nepal. BMC Psychiatry 11(1):e127, with higher values indicating greater PTSD symptoms) and psychological resilience (assessed by a culturally adapted version of the Resilience Scale; Wagnild GM & Young HM (1993) Development and psychometric evaluation of the Resilience Scale. Journal of Nursing Measurement, with higher values indicating greater resilience). Dichotomous variables were coded 0=no/absent and 1=yes/present. Valid gene expression data are available for 254 samples.

B. anthracis transcriptome analysis using Illumina and SOLiD sequencing

Project description:Although gene expression has been studied in bacteria for decades, many aspects of the bacterial transcriptome remain poorly understood. Transcript structure, operon linkages, and absolute abundance information all provide valuable insights into gene function and regulation, but none has ever been determined on a genome-wide scale for any bacterium. Here we report the first comprehensive and unbiased definition of a bacterial transcriptome under various growth conditions. Using a high throughput sequencing approach, we mapped transcript start sites and operons throughout the genome, and enhanced existing genome annotations. Further, our data provide estimates of absolute transcript abundance, and suggest there is significant transcriptional heterogeneity within a clonal, synchronized bacterial population. Overall, our results offer an unprecedented view of gene expression and regulation in a bacterial cell.
